  <title><![CDATA[Open Positions in Pasini’s lab]]></title>

<p>Computational Biologists<br />Open to PhD-student and Post-doc candidates<br />We are looking for wet and computational biologists to work on an ERC funded project in our<br />laboratory located at the Department of Experimental Oncology of the European Institute of<br />Oncology in Milan (Italy). The project will focus on different aspects of the function of Polycomb<br />Group proteins and other chromatin modifying activities in relation to their role in regulating cellular<br />identity in the development of adult tissues.<br />The candidates will be in charge of computational analysis and data management related to the<br />project. She/he will directly interact with the wet scientists working in our laboratory while working<br />embedded in the community of computational biologists present at our institution. The work will<br />involve the analysis of sequencing data produced with cutting edge technologies to study gene<br />expression and chromatin environment including data produced on rare cell populations and single<br />cells. The applicants must have a good knowledge of programming in python/perl/java along with<br />strong statistical background and performing analysis in R platform. A biological background is<br />also recommended however it’s not mandatory for application.<br />Each applicant should submit a full CV (with a detailed description of her/his background,<br />expertise, achievements and publication records) together with a letter of intent and at least two<br />contacts for recommendations (for a post-doc position). Competitive salary will be offered based<br />on the experience of the candidate.   <description><![CDATA[
<p>Mike Ritchie Lab primary research focus is the detection of susceptibility genes for common diseases such as cancer, diabetes, hypertension, and cardiovascular disease, among others. The approaches will involve the development and application of new statistical methods with a focus on the detection of gene-gene interactions associated with human disease.</p>

<p>Gene expression and protein expression patterns between normal and non-normal tissues is a growing area of research that may lead to the identification of candidate genes for understanding the etiology of common, complex diseases. </p>

	<title><![CDATA[GAEMR]]></title>
	<description><![CDATA[<p>The&nbsp;<span>G</span>enome&nbsp;<span>A</span>ssembly&nbsp;<span>E</span>valuation&nbsp;<span>M</span>etrics and&nbsp;<span>R</span>eporting (GAEMR) package is an assembly analysis framework composed a number of integrated modules. These modules can be executed as a single program to generate a complete analysis report, or executed individually to generate specific charts and tables. GAEMR standardizes input by converting a variety of read types to Binary Alignment Map (BAM) format, allowing a single input format to be entered into GAEMR&rsquo;s analysis pipeline, hence enabling the generation of standard reports.</p>
<p>GAEMR&rsquo;s analysis philosophy is centered on contiguity, correctness, and completeness -- how many pieces in an assembly composed of, how well those pieces accurately represent the genome sequenced, and how much of that genome is represented by those pieces. 	<title><![CDATA[OrthoGNC: A Software for Accurate Identification of Orthologs Based on Gene Neighborhood Conservation]]></title>
	<description><![CDATA[<div>
<p id="sp0005">Orthology relations can be used to transfer annotations from one gene (or protein) to another. Hence, detecting orthology relations has become an important task in the post-genomic era. Various genomic events, such as duplication and horizontal gene transfer, can cause erroneous assignment of orthology relations. In closely-related species, gene neighborhood information can be used to resolve many ambiguities in orthology inference. Here we present OrthoGNC, a software for accurately predicting pairwise orthology relations based on gene neighborhood conservation. Analyses on simulated and real data reveal the high accuracy of OrthoGNC. In addition to orthology detection, OrthoGNC can be employed to investigate the conservation of genomic context among potential orthologs detected by other methods.
