	<title><![CDATA[Flye: Fast and accurate de novo assembler for single molecule sequencing reads]]></title>
	<description><![CDATA[<p><span>Flye is a de novo assembler for single molecule sequencing reads, such as those produced by PacBio and Oxford Nanopore Technologies. It is designed for a wide range of datasets, from small bacterial projects to large mammalian-scale assemblies. The package represents a complete pipeline: it takes raw PB / ONT reads as input and outputs polished contigs. 	<title><![CDATA[Hifiasm: a haplotype-resolved assembler for accurate Hifi reads]]></title>
	<description><![CDATA[<p><span>Hifiasm is a fast haplotype-resolved de novo assembler for PacBio Hifi reads. It can assemble a human genome in several hours and works with the California redwood genome, one of the most complex genomes sequenced so far. Hifiasm can produce primary/alternate assemblies of quality competitive with the best assemblers. 	<title><![CDATA[dnaPipeTE: de-novo assembly &amp; annotation Pipeline for Transposable Elements]]></title>
	<description><![CDATA[<p>dnaPipeTE (for de-novo assembly &amp; annotation Pipeline for Transposable Elements), is a pipeline designed to find, annotate and quantify Transposable Elements in small samples of NGS datasets. It is very useful to quantify the proportion of TEs in newly sequenced genomes since it does not require genome assembly and works on small datasets (&lt; 1X).</p>

	<title><![CDATA[3d-dna: 3D de novo assembly (3D DNA) pipeline]]></title>
	<description><![CDATA[<p>This code is designed to enable anyone to reproduce the Hs2-HiC and the AaegL4 genomes reported in:&nbsp;<a href="http://science.sciencemag.org/content/early/2017/03/22/science.aal3327.full">Dudchenko et al., De novo assembly of the Aedes aegypti genome using Hi-C yields chromosome-length scaffolds. Science, 2017.</a></p>
<p>Unless otherwise noted, all terminology below is consistent with this paper, and all references to figures and tables in this readme refer to this paper. Specifically, some of the terminology used below is outlined in&nbsp;<code>Figure S2</code>. The assembly procedure is described in detail in the&nbsp;<a href="http://science.sciencemag.org/content/suppl/2017/03/22/science.aal3327.DC1?_ga=1.9816115.760837492.1490574064">Supporting Online Materials</a>, specifically in the section labelled &ldquo;Pipeline description&rdquo;.</p>

<p>If you are running on server computer and would like to use multiple threads, then the following commands can generate 20 threads to run FinisherSC.</p>

<p>Sometimes, if the names of raw reads and contigs consists of special characters/formats, FinisherSC/MUMmer may not parse them correctly. In that case, you want to have a quick renaming of the names of contigs/reads in contigs.fasta or raw_reads.fasta using the following command.</p>

	<title><![CDATA[Merfin: improved variant filtering, assembly evaluation and polishing via k-mer validation]]></title>
	<description><![CDATA[<p><span>Merfin, a&nbsp;</span><em>k</em><span>-mer based variant-filtering algorithm for improved accuracy in genotyping and genome assembly polishing. Merfin evaluates each variant based on the expected&nbsp;</span><em>k</em><span>-mer multiplicity in the reads, independently of the quality of the read alignment and variant caller&rsquo;s internal score. Merfin increased the precision of genotyped calls in several benchmarks, improved consensus accuracy and reduced frameshift errors when applied to human and nonhuman assemblies built from Pacific Biosciences HiFi and continuous long reads or Oxford Nanopore reads, including the first complete human genome. Moreover, we introduce assembly quality and completeness metrics that account for the expected genomic copy numbers.</span></p>

	<title><![CDATA[Pilon]]></title>
	<description><![CDATA[<p>Pilon is a software tool which can be used to:</p>
<ul>
<li>Automatically improve draft assemblies</li>
<li>Find variation among strains, including large event detection</li>
</ul>
<p>Pilon requires as input a FASTA file of the genome along with one or more BAM files of reads aligned to the input FASTA file. Pilon uses read alignment analysis to identify inconsistencies between the input genome and the evidence in the reads. It then attempts to make improvements to the input genome, including:</p>
<ul>
<li>Single base differences</li>
<li>Small indels</li>
<li>Larger indel or block substitution events</li>
<li>Gap filling</li>
<li>Identification of local misassemblies, including optional opening of new gaps</li>
