	<title><![CDATA[Computer simulation of genetic mechanism !!]]></title>
	<description><![CDATA[<p>Computer simulation is the discipline of designing a model of an actual or theoretical physical/biological system, executing the model on a digital computer, and analyzing the execution output. Simulation embodies the principle of ``learning by doing'' --- to learn about the system we must first build a model of some sort and then operate the model. The use of simulation is an activity that is as natural as a child who role plays. Children understand the world around them by simulating (with toys and figurines) most of their interactions with other people, animals and objects. As adults, we lose some of this childlike behavior but recapture it later on through computer simulation. To understand reality and all of its complexity, we must build artificial objects and dynamically act out roles with them. Computer simulation is the electronic equivalent of this type of role playing and it serves to drive synthetic environments and virtual worlds. Within the overall task of simulation, there are three primary sub-fields: model design, model execution and model analysis<br /><br />Simulation models have become important tools in Bioinformatics studies. There are many reasons for this, but we emphasize three of the more important:</p><p>(1) they enable exploration of hypotheses, and as such, have become invaluable means to guide research;</p><p>(2) they are unique approaches to integrate (in the literal term of the word) biological knowledge, in the form of experimental results; and</p><p>(3) they enable connecting biology with other fields of study ranging from physiology to genomics;</p><p>This blog, and this software list, is intended to guide the potential user of simulation models.<br />It is not, in any way, meant to be comprehensive on the very diverse simulation tools that already exist, but focuses on mechanistic, dynamic models. Similarly, it is not meant to provide any coverage of the breadth of applications; however, for interested readers, we provide references to use as a possible starting point.<br /><br />Simulation models are meant to answer questions which scientists have in a dynamic, quantitative, and often, a pictorial way. Much of the bioinformatics research and its applications, in particular, involve a large number of components, actors, and factors. Assembling these in a coherent framework may seem a daunting task, especially for beginners, and can lead to confusion, even for experienced scientists, especially if the objectives of such an exercise are not well defined. 	<description><![CDATA[<div>Huge amounts of genotype data are being produced with recent technological advances, both from increasingly&nbsp; comprehensive and inexpensive genome-wide SNP microarrays and from ever more accessible whole-genome and whole-exome sequencing methods. The vast amount of knowledge contained in these results, however, is best&nbsp; exploited through phased haplotypes, which classify the alleles co-located on the same chromosome. Since sequence and SNP array data normally take the form of unphased genotypes, one does not specifically observe which of the two parental chromosomes, or haplotypes, falls on a specific allele. Fortunately, new advances in both computational and laboratory methods promise improved determination of haplotype phase. 	<description><![CDATA[<p><span>Prioritizing missense variants for further experimental investigation is a key challenge in current sequencing studies for exploring complex and Mendelian diseases. A large number of&nbsp;</span><em>in silico</em><span>&nbsp;tools have been employed for the task of pathogenicity prediction, including PolyPhen‐2, SIFT, FatHMM, MutationTaster‐2, MutationAssessor, Combined Annotation Dependent Depletion, LRT, phyloP, and GERP++, as well as optimized methods of combining tool scores, such as Condel and Logit. Due to the wealth of these methods, an important practical question to answer is which of these tools generalize best, that is, correctly predict the pathogenic character of new variants. </span></p><p><span>Study of 10 tools on five datasets that such a comparative evaluation of these tools is hindered by two types of circularity: they arise due to (1) the same variants or (2) different variants from the same protein occurring both in the datasets used for training and for evaluation of these tools, which may lead to overly optimistic results. 	<title><![CDATA[MITObim - mitochondrial baiting and iterative mapping]]></title>
	<description><![CDATA[<p>This document contains instructions on how to use the MITObim pipeline described in Hahn et al. 2013. The full article can be found&nbsp;<a href="http://nar.oxfordjournals.org/content/41/13/e129" title="MITObim full article at NAR">here</a>. Kindly cite the article if you are using MITObim in your work. The pipeline was originally developed for&nbsp;<span>Illumina</span>&nbsp;data, but thanks to the versatility of the MIRA assembler, MITObim supports in principle also data from the&nbsp;<span>Iontorrent</span>,&nbsp;<span>454</span>&nbsp;and&nbsp;<span>PacBio</span>&nbsp;sequencing platforms.</p>
<p>Below you can find a few basic tutorials for how to run MITObim and I encorage you to give them a try with the testdata that comes with this Repo, just to make sure everything is running smoothly on your system. It'll only take a few minutes and will potentially safe you a lot of time down the line.</p>

	<title><![CDATA[vcfR:  a package to manipulate and visualize VCF data in R]]></title>
	<description><![CDATA[<p><span>VcfR is an R package intended to allow easy manipulation and visualization of variant call format (VCF) data. Functions are provided to rapidly read from and write to VCF files. Once VCF data is read into R a parser function extracts matrices from the VCF data for use with typical R functions. This information can then be used for quality control or other purposes. Additional functions provide visualization of genomic data. Once processing is complete data may be written to a VCF file or converted into other popular R objects (e.g., genlight, DNAbin).
