	<title><![CDATA[methylKit]]></title>
	<description><![CDATA[<p><em>methylKit</em> is an <a href="http://en.wikipedia.org/wiki/R_%28programming_language%29">R</a> package for DNA methylation analysis and annotation from high-throughput bisulfite sequencing. The package is designed to deal with sequencing data from <a href="http://www.nature.com/nprot/journal/v6/n4/abs/nprot.2010.190.html">RRBS</a> and its variants, but also target-capture methods such as <a href="http://www.halogenomics.com/sureselect/methyl-seq">Agilent SureSelect methyl-seq</a>. In addition, methylKit can deal with base-pair resolution data for 5hmC obtained from Tab-seq or oxBS-seq. 	<title><![CDATA[Maq: Mapping and Assembly with Quality]]></title>
	<description><![CDATA[<p><strong>Maq</strong>&nbsp;stands for&nbsp;<em>Mapping and Assembly with Quality</em>&nbsp;It builds assembly by mapping short reads to reference sequences. Maq is a project hosted by&nbsp;<a href="http://sourceforge.net/">SourceForge.net</a>. The project page is available at<a href="http://sourceforge.net/projects/maq/">http://sourceforge.net/projects/maq/</a>. Maq is previously known as mapass2.</p>
<h2>Run Maq Now</h2>
<p>Follow these steps to try Maq. All you need is a reference sequence file in the FASTA format.</p>
<ol>
<li>Prepare a reference sequence (ref.fasta). Better a bacterial genome.</li>
<li>Download maq, maq-data and maqview at the&nbsp;<a href="http://sourceforge.net/project/showfiles.php?group_id=191815">download page</a>.</li>
<li>Copy maq, maq.pl and maq_eval.pl to the $PATH or to the same directory.</li>
<li>Simulate diploid reference and read sequences, map reads, call variants and evaluate the results in one go:

where&nbsp;<em>calib-30.dat</em>&nbsp;is contained in maq-data.</li>
<li>View the alignment:

	<title><![CDATA[BIMA V3: an aligner customized for mate pair library sequencing]]></title>
	<description><![CDATA[<p>Summary: Mate pair library sequencing is an effective and economical method for detecting genomic structural variants and chromosomal abnormalities. Unfortunately, the mapping and alignment of mate pair read pairs to a reference genome is a challenging and <br>time consuming process for most NGS alignment programs. Large insert sizes, introduction of library preparation protocol artifacts (biotin junction reads, paired-end read contamination, chimeras, etc.), and presence of structural variant breakpoints within reads increases mapping and alignment complexity. 	<title><![CDATA[TAREAN: A computational tool for identification and characterization of satellite DNA from unassembled short reads]]></title>
	<description><![CDATA[<p><strong>TA</strong>ndem&nbsp;<strong>RE</strong>peat&nbsp;<strong>AN</strong>alyzer -TAREAN &ndash; is a computational pipeline for&nbsp;<strong>unsupervised identification of satellite repeats</strong>&nbsp;from unassembled sequence reads. The pipeline uses low-pass whole genome sequence reads and performs their graph-based clustering. Resulting clusters, representing all types of repeats, are then examined for the presence of circular structures and putative satellite repeats are reported.</p>
<p><em><strong>How to use TAREAN</strong></em>:</p>

<li>Install a local instance of the pipeline using its source code available from&nbsp;<a href="https://bitbucket.org/petrnovak/repex_tarean" target="_blank" title="TAREAN source code">bitbucket repository</a>.</li>
<li>Use&nbsp; public Galaxy-based server at&nbsp;<a href="https://repeatexplorer-elixir.cerit-sc.cz/" target="_blank">https://repeatexplorer-elixir.cerit-sc.cz/</a>. The server is provided in frame of the&nbsp;<a href="https://www.elixir-czech.cz/" target="_blank">Elixir CZ project</a>&nbsp;and is maintained by&nbsp;<a href="https://www.cesnet.cz/" target="_blank">CESNET</a>&nbsp;and&nbsp;<a href="https://www.cerit-sc.cz/en/index.html" target="_blank">CERIT-SC</a>. Simple registration is required to use this service.</li>

	<title><![CDATA[ReMILO: reference assisted misassembly detection algorithm using short and long reads.]]></title>
	<description><![CDATA[ReMILO, a reference assisted misassembly detection algorithm that uses both short reads and PacBio SMRT long reads. ReMILO aligns the initial short reads to both the contigs and reference genome, and then constructs a novel data structure called red-black multipositional de Bruijn graph to detect misassemblies. 	<title><![CDATA[MMseqs2: ultra fast and sensitive sequence search and clustering suite]]></title>
	<description><![CDATA[<p><span>MMseqs2 (Many-against-Many sequence searching) is a software suite to search and cluster huge protein and nucleotide sequence sets. MMseqs2 is open source GPL-licensed software implemented in C++ for Linux, MacOS, and (as beta version, via cygwin) Windows. The software is designed to run on multiple cores and servers and exhibits very good scalability. MMseqs2 can run 10000 times faster than BLAST. At 100 times its speed it achieves almost the same sensitivity. 	<title><![CDATA[QUAST-LG: Versatile genome assembly evaluation]]></title>
	<description><![CDATA[<p>QUAST-LG-a tool that compares large genomic de novo assemblies against reference sequences and computes relevant quality metrics. Since genomes generally cannot be reconstructed completely due to complex repeat patterns and low coverage regions, we introduce a concept of upper bound assembly for a given genome and set of reads, and compute theoretical limits on assembly correctness and completeness. Using QUAST-LG, we show how close the assemblies are to the theoretical optimum, and how far this optimum is from the finished reference.</p>
