	<description><![CDATA[<p><span>SIMBA</span><span>, SImple Manager for Bacterial Assemblies, is a Web interface for managing assembly projects of bacterial genomes. SIMBA was created to assist bioinformaticians to assemble bacterial genomes sequenced with NextGeneration Sequencing (NGS) platforms quickly, easily and effectively. SIMBA also is open source tool, i.e., can be freely downloaded, shared and modified.</span></p>

	<description><![CDATA[<p dir="auto"><code>panacus</code>&nbsp;is a tool for calculating statistics for&nbsp;<a href="https://github.com/GFA-spec/GFA-spec/blob/master/GFA1.md">GFA</a>&nbsp;files. It supports GFA files with&nbsp;<code>P</code>&nbsp;and&nbsp;<code>W</code>&nbsp;lines, but requires that the graph is&nbsp;<code>blunt</code>, i.e., nodes do not overlap and consequently, each link (<code>L</code>) points from the end of one segment (<code>S</code>) to the start of another.</p>

	<title><![CDATA[When DNA Data Tells the Wrong Story - CrossFit assist to resolve !]]></title>
	<description><![CDATA[<p>Imagine comparing humans and chimpanzees to discover which genes make us different. You have millions of RNA-sequencing reads&mdash;but there is a catch: the computer may align these reads more easily to one species' genome than the other.</p><p>Suddenly, a technical error can look like a biological difference.</p><p>This is the problem Kenneth A. Barr and Yoav Gilad tackle with CrossFilt, a new computational tool introduced in Genome Biology journal.</p><p>CrossFilt acts like a careful referee. It keeps only sequencing reads that can be reliably compared across species, filtering out reads that could create alignment bias.</p><p>When tested on human, chimpanzee, and rhesus macaque data, CrossFilt reduced false discoveries and produced more reliable cross-species comparisons.</p><p>The message is simple: before asking what makes species different, we need to make sure our methods aren't creating those differences.</p><p>In genomics, sometimes the most important discovery is finding&mdash;and removing&mdash;the bias hiding in the data.</p><p>Read more at&nbsp;https://link.springer.com/article/10.1186/s13059-026-04082-2?</p>]]></description>

	<title><![CDATA[EXCAVATOR2tool]]></title>
	<description><![CDATA[<p><span>EXCAVATOR2 is a collection of bash, R and Fortran scripts and codes that analyses Whole Exome Sequencing (WES) data to identify CNVs. EXCAVATOR2 enhances the identification of all genomic CNVs, both overlapping and non-overlapping targeted exons by integrating the analysis of In-targets and Off- targets reads. Specifically, it improves the precision of calling CNVs overlapping targeted exons from WES data and enlarges the spectrum of detectable CNVs to off-target events.</span><br><span>EXCAVATOR2 can be effectively employed for the identification of CNVs in small as well as large-scale re-sequencing population and cancer studies. 	<title><![CDATA[Mulan: MUltiple sequence Local AligNment and conservation visualization tool]]></title>
	<description><![CDATA[<p><span>Mulan performs multiple (2 or more) sequence alignments with an efficient and rapid "full local" alignment strategy that ensures a recapitulation of evolutionary sequence rearrangements (such as inversions and reshuffling) in any of the species. It combines&nbsp;</span><a href="http://www.bx.psu.edu/miller_lab/" target="_new"><em>refine</em>&nbsp;and&nbsp;<em>tba</em></a><span>&nbsp;tools to align either "draft" or "finished" quality sequences. Mulan provides a dynamic graphical interface to align and visualize conservation profiles for evolutionarily distant and closely related species.</span><br><span></span></p>

	<title><![CDATA[Mugsy: multiple whole genome alignment tool]]></title>
	<description><![CDATA[<p><span>Mugsy is a multiple whole genome aligner. Mugsy uses Nucmer for pairwise alignment, a custom graph based segmentation procedure for identifying collinear regions, and the segment-based progressive multiple alignment strategy from Seqan::TCoffee. Mugsy accepts draft genomes in the form of multi-FASTA files and does not require a reference genome.</span></p>

	<title><![CDATA[Multi-CAR: a tool of contig scaffolding using multiple references]]></title>
	<description><![CDATA[<p><span>we design a simple heuristic method to further revise our single reference-based scaffolding tool CAR into a new one called Multi-CAR such that it can utilize multiple complete genomes of related organisms as references to more accurately order and orient the contigs of a draft genome. In practical usage, our Multi-CAR does not require prior knowledge concerning phylogenetic relationships among the draft and reference genomes and libraries of paired-end reads. 	<description><![CDATA[One code to find them all is a set of perl scripts to extract useful information from RepeatMasker about transposable elements, retrieve their sequences and get some quantitative information.

Assemble RepeatMasker hits into complete TE copies, including LTR-retrotransposon
Retrieve corresponding TE sequences, and flanking sequences, from the local fasta files
Compute summary statistics for each TE family (number of TE copies, genome coverage...)
Ambiguous cases such as nested TE can be assembled into copies automatically or manually
Allow for working with a TE user-defined library
Allow for working with only a user-chosen set of TE families
