	<title><![CDATA[FastGT: an alignment-free method for calling common SNVs directly from raw sequencing reads]]></title>
	<description><![CDATA[<p>FastGT is a program package for whole-genome genotyping of genome variants directly from raw sequencing reads. It is written in C and runs in Linux. FastGT uses a list of variant-specific k-mer pairs that are unique in human genome, counts the frequency of k-mers in sequencing data and predicts the genotype. All this takes less than 1 hour on average low-cost Linux server.</p>

	<title><![CDATA[McClintock: Meta-pipeline to identify transposable element insertions using next generation sequencing data]]></title>
	<description><![CDATA[<p><span>an integrated bioinformatics pipeline for the detection of TE insertions in whole-genome shotgun data, called McClintock (</span><a href="https://github.com/bergmanlab/mcclintock">https://github.com/bergmanlab/mcclintock</a><span>), which automatically runs and standardizes output for multiple TE detection methods. <p>The goal of our research is to interpret and distill this complexity through accurate analysis and modeling of molecular pathways, particularly those in which malfunctions lead to the manifestation of disease. We are inventing integrative methods for systems-level pathway modeling through integrative analysis of genome-scale datasets. We apply these approaches in studying challenging biological problems, such as how pathways function in diverse cell types and how they change dynamically.</p>

	<title><![CDATA[MashMap: a fast and approximate software for mapping long reads (PacBio/ONT) or assembly to reference genome(s)]]></title>
	<description><![CDATA[<p><span>MashMap is a fast and approximate software for mapping long reads (PacBio/ONT) or assembly to reference genome(s). It maps a query sequence against a reference region if and only if its estimated alignment identity is above a specified threshold. It does not compute the alignments explicitly, but rather estimates a&nbsp;</span><em>k</em><span>-mer based&nbsp;</span><a href="https://en.wikipedia.org/wiki/Jaccard_index">Jaccard similarity</a><span>&nbsp;using a combination of&nbsp;</span><a href="http://www.cs.princeton.edu/courses/archive/spr05/cos598E/bib/p76-schleimer.pdf">Winnowing</a><span>&nbsp;and&nbsp;</span><a href="https://en.wikipedia.org/wiki/MinHash">MinHash</a><span>. This is then converted to an estimate of sequence identity using the&nbsp;</span><a href="http://mash.readthedocs.org/">Mash</a><span>&nbsp;distance. An appropriate&nbsp;</span><em>k</em><span>-mer sampling rate is automatically determined given minimum local alignment length and identity thresholds.
