	<title><![CDATA[Flye: Fast and accurate de novo assembler for single molecule sequencing reads]]></title>
	<description><![CDATA[<p><span>Flye is a de novo assembler for single molecule sequencing reads, such as those produced by PacBio and Oxford Nanopore Technologies. It is designed for a wide range of datasets, from small bacterial projects to large mammalian-scale assemblies. The package represents a complete pipeline: it takes raw PB / ONT reads as input and outputs polished contigs. 	<title><![CDATA[Bandage: interactive visualization of de novo genome assemblies]]></title>
	<description><![CDATA[<p>Bandage (a Bioinformatics Application for Navigating&nbsp;<em>De&nbsp;novo</em>&nbsp;Assembly Graphs Easily) is a tool for visualizing assembly graphs with connections. Users can zoom in to specific areas of the graph and interact with it by moving nodes, adding labels, changing colors and extracting sequences. BLAST searches can be performed within the Bandage graphical user interface and the hits are displayed as highlights in the graph. By displaying connections between contigs, Bandage presents new possibilities for analyzing&nbsp;<em>de novo</em>&nbsp;assemblies that are not possible through investigation of contigs alone.</p>
<p><strong>Availability and implementation:</strong>&nbsp;Source code and binaries are freely available at&nbsp;<a href="https://github.com/rrwick/Bandage" target="pmc_ext">https://github.com/rrwick/Bandage</a>. Bandage is implemented in C++ and supported on Linux, OS X and Windows. 	<title><![CDATA[SALSA: A tool to scaffold long read assemblies with Hi-C]]></title>
	<description><![CDATA[This code is used to scaffold your assemblies using Hi-C data. This version implements some improvements in the original SALSA algorithm. If you want to use the old version, it can be found in the old_salsa branch.

To use the latest version, first run the following commands:

  cd SALSA
  make
To run the code, you will need Python 2.7, BOOST libraries and Networkx(version lower than 1.2).

If you consider using this tool, please cite our publication which describes the methods used for scaffolding.

	<title><![CDATA[Rebaler: program for conducting reference-based assemblies using long reads.]]></title>
	<description><![CDATA[<p>Rebaler is a program for conducting reference-based assemblies using long reads. It relies mainly on&nbsp;<a href="https://github.com/lh3/minimap2">minimap2</a>&nbsp;for alignment and&nbsp;<a href="https://github.com/isovic/racon">Racon</a>&nbsp;for making consensus sequences.</p>
<p>I made Rebaler for bacterial genomes (specifically for the task of&nbsp;<a href="https://github.com/rrwick/Basecalling-comparison">testing basecallers</a>). 	<title><![CDATA[SqueezeMeta: a fully automated metagenomics pipeline, from reads to bins]]></title>
	<description><![CDATA[<p>SqueezeMeta is a full automatic pipeline for metagenomics/metatranscriptomics, covering all steps of the analysis. SqueezeMeta includes multi-metagenome support allowing the co-assembly of related metagenomes and the retrieval of individual genomes via binning procedures. Thus, SqueezeMeta features several unique characteristics:</p>
<ol>
<li>Co-assembly procedure with read mapping for estimation of the abundances of genes in each metagenome</li>
<li>Co-assembly of a large number of metagenomes via merging of individual metagenomes</li>
<li>Includes binning and bin checking, for retrieving individual genomes</li>
<li>The results are stored in a database, where they can be easily exported and shared, and can be inspected anywhere using a web interface.</li>
<li>Internal checks for the assembly and binning steps inform about the consistency of contigs and bins, allowing to spot potential chimeras.</li>
<li>Metatranscriptomic support via mapping of cDNA reads against reference metagenomes</li>

<p>mScaffolder scaffolds a genome using an existing high quality genome as the reference. It aligns the two genomes using nucmer utility from MUMmer and then orders and orients the contigs of the candidate genome guided by their alignments to the reference genome.
