	<title><![CDATA[ProteoClade: A taxonomic toolkit for multi-species and metaproteomic analysis]]></title>
	<description><![CDATA[<p>ProteoClade is a Python library for&nbsp;<span>taxonomic-based annotation and quantification of bottom-up proteomics data</span>. It is designed to be user-friendly, and has been optimized for speed and storage requirements.</p>
<p>ProteoClade helps you analyze two general categories of experiments:</p>
<ol>

<p><span><em>Targeted Database</em>&nbsp;Searches:</span>&nbsp;Experiments in which a limited number of species are defined ahead of time, such as those involving Patient-Derived Xenografts (PDXs) or host-pathogen interactions. Reference protein sequence databases are used for targeted searches (ex: using Mascot, MaxQuant).</p>

<li>
<p><span><em>De Novo</em>&nbsp;Searches:</span>&nbsp;Experiments in which the organisms are unspecified ahead of time or involve samples of high taxonomic complexity. Mass spectra are analyzed in the absence of a reference database (ex: using PEAKS, PepNovo).</p>

	<title><![CDATA[RNAcon: web-server for the prediction and classification of non-coding RNAs]]></title>
	<description><![CDATA[<p style="text-align: justify;">RNAcon is a web-server for the prediction and classification of non-coding RNAs. It uses SVM-based model for the discrimination between coding and ncRNAs and RandomForest-based prediction model for the classification of ncRNAs into different classes. The structural information based graph properties were used for the development of prediction model.</p>
<p style="text-align: justify;">The&nbsp;<a href="http://crdd.osdd.net/raghava/rnacon/RNAcon_v1.0.tar.gz">standalone version (Linux-based command-line) of RNAcon</a>&nbsp;is freely available for the global scientific community.</p>

	<title><![CDATA[k-mers tutorial - classification and taxonomy]]></title>
	<description><![CDATA[<p>DNA k-mers underlie much of our assembly work, and we (along with many others!) have spent a lot of time thinking about how to&nbsp;<a href="http://www.pnas.org/content/109/33/13272">store k-mer graphs efficiently</a>,&nbsp;<a href="http://ivory.idyll.org/blog/what-is-diginorm.html">discard redundant data</a>, and&nbsp;<a href="http://journals.plos.org/plosone/article?id=10.1371/journal.pone.0101271">count them efficiently</a>.</p>
<p>More recently, we've been enthused about&nbsp;<a href="http://joss.theoj.org/papers/3d793c6e7db683bee7c03377a4a7f3c9">using k-mer based similarity measures</a>&nbsp;and&nbsp;<a href="http://ivory.idyll.org/blog/2016-sourmash-sbt.html">computing and searching k-mer-based sketch search databases for all the things</a>.</p>
<p>But I haven't spent too much talking about using k-mers for taxonomy, although that has become an&nbsp;<em>ahem</em>&nbsp;area of interest recently,&nbsp;<a href="http://www.biorxiv.org/content/early/2017/07/03/155358">if you read into our papers a bit</a>.</p>
<p>In this blog post I'm going to fix this by doing a little bit of a literature review and waxing enthusiastic about other people's work. 	<title><![CDATA[MetaBAT:  An Efficient Tool for Accurately Reconstructing Single Genomes from Complex Microbial Communities]]></title>
	<description><![CDATA[<p>MetaBAT, An Efficient Tool for Accurately Reconstructing Single Genomes from Complex Microbial Communities</p>
<p>Grouping large genomic fragments assembled from shotgun metagenomic sequences to deconvolute complex microbial communities, or metagenome binning, enables the study of individual organisms and their interactions. Here we developed an automated metagenome binning software, called MetaBAT, which integrates empirical probabilistic distances of genome abundance and tetranucleotide frequency. Tested on both synthetic and real metagenome datasets, MetaBAT outperforms alternative methods in both accuracy and computational efficiency. Applying MetaBAT to an assembly from 1,704 human gut samples formed 1,634 genome bins (&gt;200kb) in 3 hours, where 621 genome bins are &gt;50% complete with &lt;5% contamination from other species. 	<title><![CDATA[ViralQC: Checking If a Viral Genome Tells the Whole Story]]></title>
	<description><![CDATA[<p>Imagine finding a mysterious piece of a puzzle and being told it belongs to a virus. Before studying it, you would want to know two things: Is the piece really viral, and how much of the puzzle is missing?</p><p>That is the problem ViralQC (https://github.com/ChengPENG-wolf/ViralQC) aims to solve.</p><p>Viral sequences recovered from metagenomic data can be incomplete or contaminated with microbial DNA. ViralQC uses information from both DNA sequences and predicted proteins to detect contamination and estimate how complete a viral contig is.</p><p>The authors compared ViralQC with CheckV and found that ViralQC performed particularly well for longer viral contigs, improving contamination detection and completeness estimation in several test cases.</p><p>Why does this matter? Because discovering a viral sequence is only the first step. If the sequence is contaminated or incomplete, downstream analyses&mdash;such as identifying viral functions or studying evolution&mdash;can be misleading.</p><p>ViralQC provides a useful quality check before researchers trust the viral genome they have discovered.</p><p>In a world where metagenomics is uncovering enormous numbers of unknown viruses, tools like ViralQC help us separate the real viral story from an incomplete or mixed-up one.</p><p>More at&nbsp;https://academic.oup.com/bioinformatics/article/42/Supplement_2/btag463/8767288</p>]]></description>
