	<title><![CDATA[Bioinformatics tools developed for Oxford Nanopore data analysis !]]></title>
	<description><![CDATA[<p><span>MinION is the only portable real-time device for DNA and RNA&nbsp;</span><span>sequencing</span><span>. Each consumable flow cell can now generate 10&ndash;20 Gb of DNA&nbsp;</span><span>sequence</span><span>&nbsp;data. Ultra-</span><span>long read lengths are possible (hundreds of kb) as you can choose your fragment length.&nbsp;</span>One of the technical advantages of ONT data is the read length, which offers great prospects for genome assembly. 	<title><![CDATA[NanoSim: nanopore sequence read simulator based on statistical characterization.]]></title>
	<description><![CDATA[<p><span>NanoSim, a fast and scalable read simulator that captures the technology-specific features of ONT data and allows for adjustments upon improvement of nanopore sequencing technology. The first step of NanoSim is read characterization, which provides a comprehensive alignment-based analysis and generates a set of read profiles serving as the input to the next step, the simulation stage. The simulation stage uses the model built in the previous step to produce in silico reads for a given reference genome. NanoSim is written in Python and R. 	<description><![CDATA[<p>The NanoPack tools are written in Python3 and released under the GNU GPL3.0 License. The source code can be found at&nbsp;<a href="https://github.com/wdecoster/nanopack" target="">https://github.com/wdecoster/nanopack</a>, together with links to separate scripts and their documentation. The scripts are compatible with Linux, Mac OS and the MS Windows 10 subsystem for Linux and are available as a graphical user interface, a web service at&nbsp;<a href="http://nanoplot.bioinf.be/" target="">http://nanoplot.bioinf.be</a>&nbsp;and command line tools.</p>

	<title><![CDATA[pbmm2:A minimap2 frontend for PacBio native data formats]]></title>
	<description><![CDATA[<p><em>pbmm2</em> is a SMRT C++ wrapper for <a href="https://github.com/lh3/minimap2">minimap2</a>'s C API. Its purpose is to support native PacBio in- and output, provide sets of recommended parameters, generate sorted output on-the-fly, and postprocess alignments. Sorted output can be used directly for polishing using GenomicConsensus, if BAM has been used as input to <em>pbmm2</em>. Benchmarks show that <em>pbmm2</em> outperforms BLASR in sequence identity, number of mapped bases, and especially runtime. <em>pbmm2</em> is the official replacement for BLASR.</p><p>Address of the bookmark: <a href="https://github.com/PacificBiosciences/pbmm2" rel="nofollow">https://github.com/PacificBiosciences/pbmm2</a></p>]]></description>

	<title><![CDATA[WGS Celera Assembler version 8.3rc2]]></title>

	<title><![CDATA[ARCS: scaffolding genome drafts with linked reads]]></title>
	<description><![CDATA[<p><span>ARCS, an application that utilizes the barcoding information contained in linked reads to further organize draft genomes into highly contiguous assemblies. We show how the contiguity of an ABySS&nbsp;</span><em>H.sapiens</em><span>genome assembly can be increased over six-fold, using moderate coverage (25-fold) Chromium data. 	<description><![CDATA[<p>This is a tutorial for a workshop on long-read (PacBio) genome assembly.</p>
<p>It demonstrates how to use long PacBio sequencing reads to assemble a bacterial genome, and includes additional steps for circularising, trimming, finding plasmids, and correcting the assembly with short-read Illumina data.</p>

	<description><![CDATA[<p><span>The specimens were collected by the Oxford Wytham Woods and Edinburgh Lohse lab teams. DNA extraction and sequencing was carried out by the Sanger Institute Scientific Operations teams. Assemblies were carried out by the Tree of Life team (Shane McCarthy) and colleagues in Pacific Biosciences (Jonas Korlach).</span></p>
