	<description><![CDATA[<p>The new publicly available assembly (PacBio&nbsp;<a href="https://www.globenewswire.com/Tracker?data=IM2cKfZgtHafORdb9VSstujBjyW-aIzFILCtXNAkcY_yqVmxdjvG01R_FZQC7zLxs-alqquXwsW6MG98G9-g-ym8Nue2pmUZMtkIg3FIat2mYbJ-z2Ra367GlinbO13x" target="_blank" title=""><span style="text-decoration: underline;">HG00733</span></a>) has the fewest gaps of any human genome assembly, with more than half of the genome contained in gapless sequence at least 27 Mb long. The primary contig assembly is 2.89 Gb long and consists of 865 contigs that were assembled with PacBio data generated with the company&rsquo;s Sequel<span>&reg;</span>&nbsp;System. 	<title><![CDATA[NGMLR: long-read mapper designed to align PacBio or Oxford Nanopore]]></title>
	<description><![CDATA[<p><span>CoNvex Gap-cost alignMents for Long Reads (ngmlr) is a long-read mapper designed to sensitively align PacBilo or Oxford Nanopore to (large) reference genomes. It was designed to quickly and correctly align the reads, including those spanning (complex) structural variations. Ngmlr uses an SV aware k-mer search to find approximate mapping locations for a read and then a banded Smith-Waterman alignment algorithm to compute the final alignment. Ngmlr uses a convex gap cost model that penalizes gap extensions for longer gaps less than for shorter ones to compute precise alignments. The gap model allows ngmlr to account for both the sequencing error and real genomic variations at the same time and makes it especially effective at more precisely identifying the position of breakpoints stemming from structural variations. 	<title><![CDATA[Run miniasm assembler on nanopore reads !]]></title>
	<description><![CDATA[<p>Miniasm is a very fast OLC-based&nbsp;<em>de novo</em>&nbsp;assembler for noisy long reads. It takes all-vs-all read self-mappings (typically by&nbsp;<a href="https://github.com/lh3/minimap">minimap</a>) as input and outputs an assembly graph in the&nbsp;<a href="https://github.com/pmelsted/GFA-spec/blob/master/GFA-spec.md">GFA</a>&nbsp;format. Different from mainstream assemblers, miniasm does not have a consensus step. It simply concatenates pieces of read sequences to generate the final&nbsp;<a href="http://wgs-assembler.sourceforge.net/wiki/index.php/Celera_Assembler_Terminology">unitig</a>&nbsp;sequences. 	<description><![CDATA[<p><strong>TA</strong>ndem&nbsp;<strong>RE</strong>peat&nbsp;<strong>AN</strong>alyzer -TAREAN &ndash; is a computational pipeline for&nbsp;<strong>unsupervised identification of satellite repeats</strong>&nbsp;from unassembled sequence reads. The pipeline uses low-pass whole genome sequence reads and performs their graph-based clustering. Resulting clusters, representing all types of repeats, are then examined for the presence of circular structures and putative satellite repeats are reported.</p>
<p><em><strong>How to use TAREAN</strong></em>:</p>
<ul>
<li>Install a local instance of the pipeline using its source code available from&nbsp;<a href="https://bitbucket.org/petrnovak/repex_tarean" target="_blank" title="TAREAN source code">bitbucket repository</a>.</li>
<li>Use&nbsp; public Galaxy-based server at&nbsp;<a href="https://repeatexplorer-elixir.cerit-sc.cz/" target="_blank">https://repeatexplorer-elixir.cerit-sc.cz/</a>. The server is provided in frame of the&nbsp;<a href="https://www.elixir-czech.cz/" target="_blank">Elixir CZ project</a>&nbsp;and is maintained by&nbsp;<a href="https://www.cesnet.cz/" target="_blank">CESNET</a>&nbsp;and&nbsp;<a href="https://www.cerit-sc.cz/en/index.html" target="_blank">CERIT-SC</a>. Simple registration is required to use this service.</li>

It can assemble&nbsp;</span><a href="http://www.illumina.com/">Illumina</a><span>-only read sets where it functions as a&nbsp;</span><a href="http://cab.spbu.ru/software/spades/">SPAdes</a><span>-optimiser. It can also assembly long-read-only sets (</span><a href="http://www.pacb.com/">PacBio</a><span>&nbsp;or&nbsp;</span><a href="https://nanoporetech.com/">Nanopore</a><span>) where it runs a&nbsp;</span><a href="https://github.com/lh3/miniasm">miniasm</a><span>+</span><a href="https://github.com/isovic/racon">Racon</a><span>&nbsp;pipeline. 	<title><![CDATA[Long read assembly workshop !]]></title>
	<description><![CDATA[<p>This is a tutorial for a workshop on long-read (PacBio) genome assembly.</p>
<p>It demonstrates how to use long PacBio sequencing reads to assemble a bacterial genome, and includes additional steps for circularising, trimming, finding plasmids, and correcting the assembly with short-read Illumina data.</p>

	<description><![CDATA[<p><span>The specimens were collected by the Oxford Wytham Woods and Edinburgh Lohse lab teams. DNA extraction and sequencing was carried out by the Sanger Institute Scientific Operations teams. Assemblies were carried out by the Tree of Life team (Shane McCarthy) and colleagues in Pacific Biosciences (Jonas Korlach).</span></p>
