	<title><![CDATA[ALLHiC: Phasing and scaffolding polyploid genomes based on Hi-C data]]></title>
	<description><![CDATA[<p><span>The major problem of scaffolding polyploid genome is that Hi-C signals are frequently detected between allelic haplotypes and any existing stat of art Hi-C scaffolding program links the allelic haplotypes together. To solve the problem, we developed a new Hi-C scaffolding pipeline, called ALLHIC, specifically tailored to the polyploid genomes. 	<title><![CDATA[HaploTypo: a variant-calling pipeline for phased genomes]]></title>
	<description><![CDATA[<p>An increasing number of phased (i.e. with resolved haplotypes) reference genomes are available. However, most genetic variant calling tools do not explicitly account for haplotype structure. Here, we present HaploTypo, a pipeline tailored to resolve haplotypes in genetic variation analyses. HaploTypo infers the haplotype correspondence for each heterozygous variant called on a phased reference genome.</p>

	<title><![CDATA[Published a dataset of 363 genomes from approximately 92 percent of bird families]]></title>
	<description><![CDATA[<div>A research team published a dataset of 363 genomes from approximately 92 percent of bird families and showed the significance of sampling dense organisms for biodiversity research. The study was jointly conducted by Chinese and international institutions and museums and was led by researchers from the Kunming Institute of Zoology (KIZ) of the Chinese Academy of Sciences (CAS). Total of 267 were newly published among the 363 sequenced genomes.&nbsp;They were mainly taken from samples of avian tissue kept in museums around the world, enabling researchers to sequence rare and endangered birds' genomes.</div><div>&nbsp;</div><div>Its descendants have adapted to a wide variety of ecological niches since the first bird formed more than 150 million years ago, giving rise to small, hovering hummingbirds, plunge-diving pelicans and showy paradise birds. More than 10,000 bird species live on the planet today - and now scientists are well on their way to capturing a full genetic image of that diversity.</div><div>&nbsp;</div><div>B10K is expanding its efforts to encompass the next stage of avian classification with 363 genomes complete. 	<title><![CDATA[Lifemap]]></title>
	<description><![CDATA[<p><strong>Lifemap</strong> is an interactive tool to explore the WHOLE NCBI TAXONOMY. The concept used in <strong>Lifemap</strong> is similar to the one used in cartography with tools like Google Maps&copy; or Open Street Maps: exploring is done by zooming and panning.</p>

<p>&nbsp;The current tree contains ALL species present in NCBI taxonomy as of <span style="text-decoration: underline;">October 18th, 2016</span>: 1,135,169 species including 10,545 Archaea, 418,777 Bacteria and 705,847 Eukaryotes. The Lifemap tree is updated every two weeks.</p>

<p>&nbsp;All the nodes in the tree are clickable. This displays various information and options:</p>
<ul>
<li>The species name (and the associated common name if there is one)</li>
<li>The rank (kingdom, family, class, species...)</li>
<li>Ability to go to the corresponding node/species on NCBI web site (displayed in a new window)</li>
<li>Possibility to download the corresponding subtree in newick extended format</li>
<li>Possibilty to get the whole lineage from the current node/tip to the root of the tree.</li>

<p>To create single-genome plot by aligning genome data along all chromosomes of a single genome, go to the <code>Single-genome plot</code> menu.</p>
<p>To cretae two-genome plot for comparison of data across two genomes, go to the <code>Two-genome plot</code> menu.</p>

<li>While there are many other tree drawing programs, slacTree was originally written in 2009 to fill a need for producing publication quality figures of circular trees with more than 1000 taxa with custom annotations</li>
<li>Because it is a single Perl script with very few dependencies, it is easy to run, and easy to further customize</li>
<li>SVG is used because it is a scalable format allowing for very small representations of entire trees or highly magnified regions with unlimited resolution</li>
<li>Circular and radial trees are more compact than linear representations</li>

Trelliscope is a component in the<span>&nbsp;</span><a href="http://deltarho.org/docs-trelliscope/deltarho.org">DeltaRho</a><span>&nbsp;</span>environment.</p>
<p>For those familiar with<span>&nbsp;</span><a href="http://cm.bell-labs.com/cm/ms/departments/sia/project/trellis/">Trellis Display</a>,<span>&nbsp;</span><a href="http://docs.ggplot2.org/0.9.3.1/facet_wrap.html">faceting in ggplot</a>, or the notion of<span>&nbsp;</span><a href="http://en.wikipedia.org/wiki/Small_multiple">small multiples</a>, Trelliscope provides a scalable way to break a set of data into pieces, apply a plot method to each piece, and then arrange those plots in a grid and interactively sort, filter, and query panels of the display based on metrics of interest.
