	<title><![CDATA[Miropeats: discovers regions of sequence similarity amongst any set of DNA sequences]]></title>
	<description><![CDATA[<p><span>Miropeats discovers regions of sequence similarity amongst any set of DNA sequences and then presents this similarity information graphically. Sequence similarity searching is a very general tool that forms the basis of many different biological sequence analyses but it is limited by the verbosity of traditional alignment presentation styles. Miropeats enhances the utility of conventional DNA sequence comparisons when looking at long lengths of sequence similarity by summarizing extensive large scale sequence similarities on a single page of graphics. 	<title><![CDATA[CAT/BAT: tool for taxonomic classification of contigs and metagenome-assembled genomes (MAGs)]]></title>
	<description><![CDATA[<p>Contig Annotation Tool (CAT) and Bin Annotation Tool (BAT) are pipelines for the taxonomic classification of long DNA sequences and metagenome assembled genomes (MAGs/bins) of both known and (highly) unknown microorganisms, as generated by contemporary metagenomics studies. The core algorithm of both programs involves gene calling, mapping of predicted ORFs against the nr protein database, and voting-based classification of the entire contig / MAG based on classification of the individual ORFs. 	<title><![CDATA[chromoMap-An R package for Interactive visualization and mapping of human chromosomes]]></title>

<p>chromoMap is an R package that provides interactive, configurable and elegant graphics visualization of the human chromosomes allowing users to map chromosome elements (like genes, SNPs etc.) on the chromosome plot. It introduces a special plot viz. the "chromosome heatmap" that, in addition to mapping elements, can visualize the data associated with chromosome elements (like gene expression) in the form of heat colors which can be highly advantageous in the scientific interpretations and research work. Because of the enormous size of the chromosomes, it is impractical to visualize each element on the same plot. But chromoMap plots provide a magnified view for each of chromosome location to render additional information and visualization specific for that location. You can map thousands of genes and can view all mappings easily. Users can investigate the detailed information about the mappings (like gene names or total genes mapped on a location) or can view the magnified single or double stranded view of the chromosome at a location showing each mapped element in sequential order (You will see in the demos below). Not ony that, the plots can be saved as HTML documents that can be customized and shared easily. In addition, you can include them in R Markdown or in R Shiny applications.</p>

	<description><![CDATA[<p><a href="http://bioinfo.ibp.ac.cn/biocircos/index.php">BioCircos.js</a>&nbsp;is an open source interactive&nbsp;<code>Javascript</code>&nbsp;library which provides an easy way to interactive display biological data on the web. It implements a raster-based&nbsp;<code>SVG</code>&nbsp;visualization using the open source Javascript framework jquery.js. BioCircos.js is multiplatform and works in all major internet browsers (<strong>Internet Explorer</strong>,&nbsp;<strong>Mozilla Firefox</strong>,&nbsp;<strong>Google Chrome</strong>,&nbsp;<strong>Safari</strong>,&nbsp;<strong>Opera</strong>). Its speed is determined by the client&rsquo;s hardware and internet browser. For smoothest user experience, we recommend&nbsp;<strong>Google Chrome</strong>.</p>
<p>BioCircos.js provides&nbsp;<strong>SNP</strong>,&nbsp;<strong>CNV</strong>,&nbsp;<strong>HEATMAP</strong>,&nbsp;<strong>LINK</strong>,&nbsp;<strong>LINE</strong>,&nbsp;<strong>SCATTER</strong>,&nbsp;<strong>ARC</strong>,&nbsp;<strong>TEXT</strong>, and&nbsp;<strong>HISTGRAM</strong>modules to display genome-wide genetic variations (SNPs, CNVs and chromosome rearrangement), gene expression and biomolecule interactions. BioCircos.js also provides&nbsp;<strong>BACKGROUND</strong>&nbsp;module to display background and axis circles. Tooltips showing detailed information of SVG elements are also provided.</p>

	<title><![CDATA[S-plot2: creates an interactive, two-dimensional heatmap of sequences]]></title>
	<description><![CDATA[<p><span>S-plot2 creates an interactive, two-dimensional heatmap capturing the similarities and dissimilarities in nucleotide usage between genomic sequences (partial or complete). In S-plot2, whole eukaryotic chromosomes and smaller prokaryotic genomes can be efficiently compared. The tool includes functionality to extract, analyze, and automate BLAST queries of regions of interest within the heatmap. This facilitates the investigation of quickly evolving coding regions, novel coding regions, and laterally transferred elements.</span></p>

	<title><![CDATA[NucDiff: In-depth characterization and annotation of differences between two sets of DNA sequences]]></title>
	<description><![CDATA[<p>NucDiff locates and categorizes differences between two closely related nucleotide sequences. It is able to deal with very fragmented genomes, structural rearrangements and various local differences. These features make NucDiff to be perfectly suitable to compare assemblies with each other or with available reference genomes.</p>
<p>NucDiff provides information about the types of differences and their locations. It is possible to upload the results into genome browser for visualization and further inspection. It was written in Python and uses the NUCmer package from MUMmer[1] for sequence comparison.</p>
