	<title><![CDATA[Filtlong: quality filtering tool for long reads]]></title>
	<description><![CDATA[<p>Filtlong is a tool for filtering long reads by quality. It can take a set of long reads and produce a smaller, better subset. It uses both read length (longer is better) and read identity (higher is better) when choosing which reads pass the filter.</p>
<p>Filtlong builds into a stand-alone executable:</p>

	<description><![CDATA[<p><span>&nbsp;Liftoff, an accurate tool that maps annotations in GFF or GTF between assemblies of the same, or closely-related species. 	<title><![CDATA[vsFilt: A tool to improve virtual screening by structural filtration of docking poses]]></title>
	<description><![CDATA[<p><span>The vsFilt is the first open application for post-docking structural filtration, available as a web-server. The new tool is easy to use and configure to detect a wide range of interaction types that are known to be involved in molecular recognition, including hydrogen and halogen bonds, ionic interactions, hydrophobic contacts, &pi;-stacking, and cation-&pi; interactions. The web-server can process large libraries of up to 150&rsquo;000 docked ligand poses. The results are web-based and can be operated on-line using the built-in HTML5 interactive analysis tools, or can be downloaded for a local use. 	<description><![CDATA[<p><span>jumboDB tool for fast de Bruijn graph construction from long sequences (reads or genomes) with very low error rate. JumboDB is not a genome assembler by itself but rather a subroutine that translates a set of reads into compressed de Bruijn graph.</span></p>

	<description><![CDATA[<p>AlignStatPlot, a new R package and online tool that is well-documented and easy-to usefor MSA and post-MSA analysis. This tool performs both traditional and cutting-edge analy-ses on sequencing data and generates new visualisation methods for MSA results. Whencompared to currently available tools, AlignStatPlot provides a robust ability to handle andvisualise diversity data, while the online version will save time and encourage researchersto focus on explaining their findings. 	<title><![CDATA[Computational Genomics: Applied Comparative Genomics]]></title>
	<description><![CDATA[<p><span>The primary goal of the course is for students to be grounded in theory and leave the course empowered to conduct independent genomic analyses.</span><span>&nbsp;We will study the leading computational and quantitative approaches for comparing and analyzing genomes starting from raw sequencing data. The course will focus on human genomics and human medical applications, but the techniques will be broadly applicable across the tree of life. The topics will include genome assembly &amp; comparative genomics, variant identification &amp; analysis, gene expression &amp; regulation, personal genome analysis, and cancer genomics. The grading will be based on assignments, a midterm exam, class presentations, and a significant class project. PhyloXML provides elements for commonly used features, such as taxonomic information, gene names and identifiers, branch lengths, support values, and gene duplication and speciation events. Using these standardized elements allows interoperability between various applications and databases. Furthermore, both due to extensible nature of XML itself and the provision of &lt;property&gt; elements by phyloXML, extensibility as well as domain specific applications are ensured.   <title><![CDATA[Bourque Lab]]></title>

<p>The goal of the lab is to understand mammalian genomes using comparative genomic and epigenomic analyses. Areas of interest include: the evolution of regulatory sequences, the role of transposable elements in gene regulation and the impact of genome rearrangements in evolution and cancer.</p>

<p>As a computational genomicists our work involves examining billions of DNA base pairs and interpreting how variation impacts basic biology and disease. We develop computational methods and resources for the functional annotation of genomes with a special emphasis on sequencing-based assays (e.g. ChIP-seq, RNA-Seq, exome- and whole-genome sequencing, single-cell analysis).</p>
