	<title><![CDATA[MCscan]]></title>
	<description><![CDATA[<p><span>MCscan is a computer program that can simultaneously scan multiple genomes to identify homologous chromosomal regions and subsequently align these regions using genes as anchors. This is the toolset for generating the synteny correspondences in&nbsp;</span><a href="http://chibba.agtec.uga.edu/duplication">Plant Genome Duplication Database</a><span>. It is intended as an easy-to-use and quick way to identify conserved gene arrays both within the same genome and across different genomes.</span></p>

	<title><![CDATA[sockeye]]></title>
	<description><![CDATA[<p>This sockeye&nbsp;software uses the Ensembl database project to import sequence and annotation information from several eukaryotic species. A user can additionally import their own custom sequence and annotation data. Individual annotation objects are displayed in Sockeye by using custom 3D models. Ensembl-derived and imported sequences can be analyzed by using a suite of multiple and pair-wise alignment algorithms. The results of these comparative analyses are also displayed in the 3D environment of Sockeye. By using the Java3D API to visualize genomic data in a 3D environment, we are able to compactly display cross-sequence comparisons.   <title><![CDATA[Salzberg lab]]></title>
  <description><![CDATA[
<p>We are a computational biology lab that develops novel methods for analysis of DNA and RNA sequences. Our research includes software for aligning and assembling RNA-seq data, whole-genome assembly, and microbiome analysis. We work closely with biomedical scientists to apply these methods to current problems arising in a broad spectrum of biological and medical research areas. We’re also part of the Center for Computational Biology, a group of 20+ faculty members and their labs at Johns Hopkins working on computational, statistical, and mathematical methods that can turn massive genomic data sets into biologically and clinically useful information.</p>

	<title><![CDATA[MeDuSa: a multi-draft based scaffolder]]></title>
	<description><![CDATA[<p><span>MeDuSa (Multi-Draft based Scaffolder), an algorithm for genome scaffolding. MeDuSa exploits information obtained from a set of (draft or closed) genomes from related organisms to determine the correct order and orientation of the contigs. MeDuSa formalises the scaffolding problem by means of a combinatorial optimisation formulation on graphs and implements an efficient constant factor approximation algorithm to solve it. 	<title><![CDATA[Swabs to Genomes: A Comprehensive Workflow]]></title>
	<description><![CDATA[<p>The sequencing, assembly, and basic analysis of microbial genomes, once a painstaking and expensive undertaking, has become almost trivial for research labs with access to standard molecular biology and computational tools. However, there are a wide variety of options available for DNA library preparation and sequencing, and inexperience with bioinformatics can pose a significant barrier to entry for many who may be interested in microbial genomics.
