	<title><![CDATA[LRCstats: a tool for evaluating long reads correction methods]]></title>
	<description><![CDATA[<p><span>LRCstats is an open-source pipeline for benchmarking DNA long read correction algorithms for long reads outputted by third generation sequencing technology such as machines produced by Pacific Biosciences. The reads produced by third generation sequencing technology, as the name suggests, are longer in length than reads produced by next generation sequencing technologies, such as those produced by Illumina. However, long reads are plagued by high error rates, which can cause issues in downstream analysis. Long read correction algorithms reduce the error rate of long reads either through self-correcting methods or using accurate, short reads outputted by next generation sequencing technologies to correct long reads.</span></p><p>Address of the bookmark: <a href="https://github.com/cchauve/lrcstats" rel="nofollow">https://github.com/cchauve/lrcstats</a></p>]]></description>

	<title><![CDATA[Nanopore adaptor !]]></title>
	<description><![CDATA[<p>Porechop is a tool for finding and removing adapters from&nbsp;<a href="https://nanoporetech.com/">Oxford Nanopore</a>&nbsp;reads. Adapters on the ends of reads are trimmed off, and when a read has an adapter in its middle, it is treated as chimeric and chopped into separate reads. Porechop performs thorough alignments to effectively find adapters, even at low sequence identity.</p>
<p>Porechop also supports demultiplexing of Nanopore reads that were barcoded with the&nbsp;<a href="https://store.nanoporetech.com/native-barcoding-kit-1d.html">Native Barcoding Kit</a>,&nbsp;<a href="https://store.nanoporetech.com/pcr-barcoding-kit-96.html">PCR Barcoding Kit</a>&nbsp;or&nbsp;<a href="https://store.nanoporetech.com/rapid-barcoding-sequencing-kit.html">Rapid Barcoding Kit</a>.</p>

	<title><![CDATA[Run miniasm assembler on nanopore reads !]]></title>
	<description><![CDATA[<p>Miniasm is a very fast OLC-based&nbsp;<em>de novo</em>&nbsp;assembler for noisy long reads. It takes all-vs-all read self-mappings (typically by&nbsp;<a href="https://github.com/lh3/minimap">minimap</a>) as input and outputs an assembly graph in the&nbsp;<a href="https://github.com/pmelsted/GFA-spec/blob/master/GFA-spec.md">GFA</a>&nbsp;format. Different from mainstream assemblers, miniasm does not have a consensus step. It simply concatenates pieces of read sequences to generate the final&nbsp;<a href="http://wgs-assembler.sourceforge.net/wiki/index.php/Celera_Assembler_Terminology">unitig</a>&nbsp;sequences. 	<title><![CDATA[FMLRC: a long-read error correction tool using the multi-string Burrows Wheeler Transform]]></title>
	<description><![CDATA[<p><span>FMLRC, or FM-index Long Read Corrector, is a tool for performing hybrid correction of long read sequencing using the BWT and FM-index of short-read sequencing data. Given a BWT of the short-read sequencing data, FMLRC will build an FM-index and use that as an implicit de Bruijn graph. Each long read is then corrected independently by identifying low frequency k-mers in the long read and replacing them with the closest matching high frequency k-mers in the implicit de Bruijn graph. In contrast to other de Bruijn graph based implementations, FMLRC is not restricted to a particular k-mer size and instead uses a two pass method with both a short "k-mer" and a longer "K-mer". <p>The Department of Informatics is a vacant position as a researcher in computer science, related to Computational Biology Unit (CBU), for 3 years.<br /> <br />The position is part of CBU Service Group and will focus on bioinformatic analysis project and especially the analysis of high-throughput data, including NGS (sequencing), and proteomics data.<br /> <br />The successful candidate will be part of the Norwegian bioinformatics platform's national helpdesk within the project ELIXIR.NO<br /> <br />Applicants must hold a PhD in a relevant subject such as computer science, mathematics, molecular biology and also possess expertise and experience in bioinformatics statistics and analysis of data from high-throughput molecular experiment.<br /> <br />Basic programming or scripting skills are required. Experience in Python, R, Perl, Linux-based operating systems and moreover knowledge of databases and web programming will be a strength for applicants.<br /> <br />We expect enthusiasm and independence and moreover the ability to work in an interdisciplinary team environment.<br /> <br />Good knowledge of English is required.<br /> <br />Salaries start at level 57 (code 1109/LR 24.1) by appointment.
