	<title><![CDATA[UpSetR: An R Package for the Visualization of Intersecting Sets and their Properties]]></title>
	<description><![CDATA[<p>UpSetR generates static&nbsp;<a href="http://vcg.github.io/upset/">UpSet</a>&nbsp;plots. The UpSet technique visualizes set intersections in a matrix layout and introduces aggregates based on groupings and queries. The matrix layout enables the effective representation of associated data, such as the number of elements in the aggregates and intersections, as well as additional summary statistics derived from subset or element attributes.</p>

	<title><![CDATA[A Subway Map for the Genome]]></title>
	<description><![CDATA[<p>Maya was looking at a genome graph on her computer. There were nodes, branches, and paths going in every direction.</p><p>&ldquo;It&rsquo;s like a subway map,&rdquo; she said, &ldquo;but for DNA.&rdquo;</p><p>That idea is exactly what Sequence Tube Map brings to life.</p><p>Instead of showing a genome as one long, confusing sequence, it displays different genomic paths like routes on a metro map. Where sequences are shared, the paths travel together. Where genetic variation occurs, they branch into different routes and may join again later.</p><p>This makes complex genome graphs much easier to explore.</p><p>Maya could now see how different haplotypes moved through the same genomic region and where they took different paths. 	<title><![CDATA[poRe: an R package for the visualization and analysis of nanopore sequencing data]]></title>
	<description><![CDATA[<p><strong>Motivation:</strong>&nbsp;The Oxford Nanopore MinION device represents a unique sequencing technology. As a mobile sequencing device powered by the USB port of a laptop, the MinION has huge potential applications. To enable these applications, the bioinformatics community will need to design and build a suite of tools specifically for MinION data.</p>
<p><strong>Results:</strong>&nbsp;Here we present poRe, a package for R that enables users to manipulate, organize, summarize and visualize MinION nanopore sequencing data. As a package for R, poRe has been tested on Windows, Linux and MacOSX. Crucially, the Windows version allows users to analyse MinION data on the Windows laptop attached to the device.</p>

	<title><![CDATA[xmatchview: smith-waterman alignment visualization]]></title>
	<description><![CDATA[<p><span>xmatchview and xmatchview-conifer are imaging tools for comparing the synteny between DNA sequences. It allows users to align 2 DNA sequences in fasta format using cross_match and displays the alignment in a variety of image formats. xmatchview and xmatchview-conifer are written in python and run on linux and windows. They serve as visual tools for analyzing cross_match alignments. Cross_match (Green, P. (1994)&nbsp;</span><a href="http://www.phrap.org/">http://www.phrap.org</a><span>) uses an implementation of the Smith-Waterman algorithm for comparing DNA sequences that is sensitive.</span></p>

	<description><![CDATA[Download and install MUMmer
Align your assembly to a reference genome using nucmer (from MUMmer package)
$ nucmer -maxmatch -l 100 -c 500 REFERENCE.fa ASSEMBLY.fa -prefix OUT
Consult the MUMmer manual if you encounter problems

Optional: Gzip the delta file to speed up upload (usually 2-4X faster)
$ gzip OUT.delta
Then use the OUT.delta.gz file for upload.
Upload the .delta or delta.gz file (view example) to Assemblytics
Important: Use only contigs rather than scaffolds from the assembly. This will prevent false positives when the number of Ns in the scaffolded sequence does not match perfectly to the distance in the reference.

The unique sequence length required represents an anchor for determining if a sequence is unique enough to safely call variants from, which is an alternative to the mapping quality filter for read alignment.

	<description><![CDATA[<p>AlignStatPlot, a new R package and online tool that is well-documented and easy-to usefor MSA and post-MSA analysis. This tool performs both traditional and cutting-edge analy-ses on sequencing data and generates new visualisation methods for MSA results. Whencompared to currently available tools, AlignStatPlot provides a robust ability to handle andvisualise diversity data, while the online version will save time and encourage researchersto focus on explaining their findings. 	<description><![CDATA[<p><a href="http://csbl.bmb.uga.edu/dbCAN/index.php">dbCAN</a>&nbsp;is a web server and&nbsp;<span style="text-decoration: underline;">D</span>ata<span style="text-decoration: underline;">B</span>ase for&nbsp;<a href="http://csbl.bmb.uga.edu/dbCAN/annotate.php"><strong>automated&nbsp;<span style="text-decoration: underline;">C</span>arbohydrate-active enzyme&nbsp;<span style="text-decoration: underline;">AN</span>notation</strong></a>, funded by the&nbsp;<a href="http://bioenergycenter.org/">BioEnergy Science Center of the DOE</a>. Similar resources on the web include&nbsp;<a href="http://www.cazy.org/" target="_blank">CAZy database</a>&nbsp;and&nbsp;<a href="http://cricket.ornl.gov/cgi-bin/cat.cgi" target="_blank">CAT</a>. All data in dbCAN are generated based on the family classification from&nbsp;<a href="http://www.cazy.org/" target="_blank">CAZy database</a>&nbsp;while it has the following&nbsp;<strong><span style="text-decoration: underline;">unique features</span></strong>&nbsp;compared with CAZy database and CAT:</p>

<li>dbCAN provides the capability of&nbsp;<a href="http://csbl.bmb.uga.edu/dbCAN/annotate.php">automated and comprehensive CAZyme annotation</a>&nbsp;of a given genome submitted by the user;</li>
<li>dbCAN provides an explicitly defined&nbsp;<span style="text-decoration: underline;">signature domain</span>&nbsp;for each and every CAZyme family along with its location in all the relevant full-length CAZyme proteins in all sequenced&nbsp;<a href="http://csbl.bmb.uga.edu/dbCAN/genome.php">genomes</a>;</li>
<li>dbCAN provides the most complete set of&nbsp;<span style="text-decoration: underline;">metagenomic CAZyme</span>&nbsp;genes published so far and represents the first step towards discovering novel CAZyme catalysts in metagenomes;</li>
<li>dbCAN provides a&nbsp;<span style="text-decoration: underline;">subfamily classification</span>&nbsp;of the existing CAZyme families based on sequence similarities;</li>
<li>dbCAN make all pre-computed data freely available to the public, including sequence alignments,&nbsp;<a href="http://csbl.bmb.uga.edu/dbCAN/download/">hidden markov models (HMMs)</a>&nbsp;and phylogenies of the signature domain regions in each and every CAZyme family and subfamily.</li>
