	<title><![CDATA[repeat-aware: Repeat aware scaffolding evaluation framework by Igor Mandric]]></title>
	<description><![CDATA[<p>Genome scaffolding is a classical challenging problem in bioinformatics. It refers to joining assembly contigs into chains (called scaffolds). The join between two contigs A and B is considered correct if:</p>
<ul>
<li>Their relative orientation is correct</li>
<li>Their relative order is correct</li>
<li>The gap estimate is similar to the true distance on the reference</li>
</ul>
<p>The problem of scaffolding validation is also a challenging one. One of the main issues which hinders from an adequate scaffolding evaluation are genome repeats. The previous standard for evaluation&nbsp;<a href="https://genomebiology.biomedcentral.com/articles/10.1186/gb-2014-15-3-r42">(Hunt et al.,&nbsp;<em>Genome Biology</em>, 2014)</a>&nbsp;did not take into account repeats. In this evaluation framework, repeats are taken into account.</p>

<p>The new evaluation framework considers the optimal assignment of contigs in the output scaffolding to contigs in the reference scaffolding in the sense of the number of correct links.</p>

	<title><![CDATA[RASTtk : algorithm for building custom annotation pipelines and annotating batches of genomes]]></title>
	<description><![CDATA[<p>The RAST (Rapid Annotation using Subsystem Technology) annotation engine was built in 2008 to annotate bacterial and archaeal genomes. It works by offering a standard software pipeline for identifying genomic features (i.e., protein-encoding genes and RNA) and annotating their functions. Recently, in order to make RAST a more useful research tool and to keep pace with advancements in bioinformatics, it has become desirable to build a version of RAST that is both customizable and extensible. In this paper, we describe the RAST tool kit (RASTtk), a modular version of RAST that enables researchers to build custom annotation pipelines. RASTtk offers a choice of software for identifying and annotating genomic features as well as the ability to add custom features to an annotation job. RASTtk also accommodates the batch submission of genomes and the ability to customize annotation protocols for batch submissions. This is the first major software restructuring of RAST since its inception.</p>

	<title><![CDATA[MOSAIK: A Hash-Based Algorithm for Accurate Next-Generation Sequencing Short-Read Mapping]]></title>
	<description><![CDATA[<p><span>MOSAIK is a stable, sensitive and open-source program for mapping second and third-generation sequencing reads to a reference genome. Uniquely among current mapping tools, MOSAIK can align reads generated by all the major sequencing technologies, including Illumina, Applied Biosystems SOLiD, Roche 454, Ion Torrent and Pacific BioSciences SMRT. Indeed, MOSAIK was the only aligner to provide consistent mappings for all the generated data (sequencing technologies, low-coverage and exome) in the 1000 Genomes Project. To provide highly accurate alignments, MOSAIK employs a hash clustering strategy coupled with the Smith-Waterman algorithm. This method is well-suited to capture mismatches as well as short insertions and deletions. 	<title><![CDATA[Mauve: a system for constructing multiple genome alignments in the presence of large-scale evolutionary events such as rearrangement and inversion]]></title>
	<description><![CDATA[<p>Mauve is a system for constructing multiple genome alignments in the presence of large-scale evolutionary events such as rearrangement and inversion. Multiple genome alignments provide a basis for research into comparative genomics and the study of genome-wide evolutionary dynamics.</p>
<p>Mauve has been developed with the idea that a multiple genome aligner should require only modest computational resources. It employs algorithmic techniques that scale well in the lengths of sequences being aligned. For example, a pair of&nbsp;<em>Y. pestis</em>&nbsp;genomes can be aligned in under a minute, while a group of 9 divergent Enterobacterial genomes can be aligned in a few hours. However, the current algorithm&rsquo;s compute time (progressiveMauve) scales cubically in the number of genomes to align, making it unsuitable for datasets containing more than 50-100 bacterial genomes.</p><p>Address of the bookmark: <a href="http://darlinglab.org/mauve/mauve.html" rel="nofollow">http://darlinglab.org/mauve/mauve.html</a></p>]]></description>

	<title><![CDATA[SynVisio: An Interactive Multiscale Synteny Visualization Tool for McScanX.]]></title>
	<description><![CDATA[<p>SynVisio lets you explore the results of&nbsp;<a href="http://chibba.pgml.uga.edu/mcscan2/">McScanX</a>&nbsp;a popular synteny and collinearity detection toolkit and generate publication ready images.</p>
<p>SynVisio requires two files to run:</p>
<ul>
<li>The&nbsp;<strong>simplified gff file</strong>&nbsp;that was used as an input for a McScanX query.</li>
<li>The&nbsp;<strong>collinearity file</strong>&nbsp;generated as an output by McScanX for the same input query.</li>
<li>Optional&nbsp;<strong>track file</strong>&nbsp;in bedgraph format to annotate the generated charts.</li>
</ul>
<p>SynVisio offers different types of visualizations such as&nbsp;<strong>Linear Parallel plots</strong>,&nbsp;<strong>Hive plots</strong>,&nbsp;<strong>Stacked Parallel Plots&nbsp;</strong>and&nbsp;<strong>Dot plots</strong>. Users can configure the type of plots required and then choose the source and the target chromosomes that need to be mapped. 	<title><![CDATA[When DNA Data Tells the Wrong Story - CrossFit assist to resolve !]]></title>
	<description><![CDATA[<p>Imagine comparing humans and chimpanzees to discover which genes make us different. You have millions of RNA-sequencing reads&mdash;but there is a catch: the computer may align these reads more easily to one species' genome than the other.</p><p>Suddenly, a technical error can look like a biological difference.</p><p>This is the problem Kenneth A. Barr and Yoav Gilad tackle with CrossFilt, a new computational tool introduced in Genome Biology journal.</p><p>CrossFilt acts like a careful referee. It keeps only sequencing reads that can be reliably compared across species, filtering out reads that could create alignment bias.</p><p>When tested on human, chimpanzee, and rhesus macaque data, CrossFilt reduced false discoveries and produced more reliable cross-species comparisons.</p><p>The message is simple: before asking what makes species different, we need to make sure our methods aren't creating those differences.</p><p>In genomics, sometimes the most important discovery is finding&mdash;and removing&mdash;the bias hiding in the data.</p><p>Read more at&nbsp;https://link.springer.com/article/10.1186/s13059-026-04082-2?</p>]]></description>
