	<description><![CDATA[<p dir="auto">FANTASIA is an advanced pipeline for the automatic functional annotation of protein sequences using state-of-the-art protein language models. It integrates deep learning embeddings and in-memory similarity searches, retrieving reference vectors from a PostgreSQL database with pgvector, to associate Gene Ontology (GO) terms with proteins.</p>

	<title><![CDATA[PERGA: A Paired-End Read Guided De Novo Assembler for Extending Contigs Using SVM and Look Ahead Approach]]></title>
	<description><![CDATA[PERGA - Paired End Reads Guided Assembler

PERGA is a novel sequence reads guided de novo assembly approach which adopts greedy-like prediction strategy for assembling reads to contigs and scaffolds. Instead of using single-end reads to construct contig, PERGA uses paired-end reads and different read overlap sizes from O ≥ Omax to Omin to resolve the gaps and branches. Moreover, by constructing a decision model using machine learning approach based on branch features, PERGA can determine the correct extension in 99.7% of cases. PERGA will try to extend the contigs by all feasible nucleotides and determine if these multiple extensions due to sequencing errors or repeats by using looking ahead technology, and it also try to separate the different repeats of nearby genomic regions to make the assembly result more longer and accurate.

The simulated E.coli paired-end reads data are generated using GemSim (KE McElroy, F Luciani, T Thomas. Gemsim: General, Error-Model Based Simulator of Next-Generation Sequencing Data. 	<description><![CDATA[<p>CoverM aims to be a configurable, easy to use and fast DNA read coverage and relative abundance calculator focused on metagenomics applications.</p>
<p>CoverM calculates coverage of genomes/MAGs&nbsp;<code>coverm genome</code>&nbsp;(<a href="https://wwood.github.io/CoverM/coverm-genome.html">help</a>) or individual contigs&nbsp;<code>coverm contig</code>&nbsp;(<a href="https://wwood.github.io/CoverM/coverm-contig.html">help</a>). 	<title><![CDATA[SALSA: A tool to scaffold long read assemblies with Hi-C]]></title>
	<description><![CDATA[This code is used to scaffold your assemblies using Hi-C data. This version implements some improvements in the original SALSA algorithm. If you want to use the old version, it can be found in the old_salsa branch.

To use the latest version, first run the following commands:

  cd SALSA
  make
To run the code, you will need Python 2.7, BOOST libraries and Networkx(version lower than 1.2).

If you consider using this tool, please cite our publication which describes the methods used for scaffolding.

	<title><![CDATA[BamView: a free interactive display of read alignments in BAM data files]]></title>
	<description><![CDATA[<p>To run the application on UNIX from the downloaded jar file run the UNIX:</p>
<p><tt>java -mx512m -jar BamView.jar</tt></p>
<p>and extra command line options are given when '-h' is used:</p>
<p><tt>java -jar BamView.jar -h</tt></p>
<p>BAM files can be specified on the command line with the '-a' option:</p>
<p><tt>java -mx512m -jar BamView.jar -a pathToFile/sorted.bam</tt></p>
<p>If a BAM filename is not given on the command line BamView will prompt for a file to be entered. The BAM index file should have the same name as the BAM file but with a '.bai' suffix. Multiple BAM files can be loaded and overlaid in the viewer. To make this easier BamView will read in files that contain a list of filenames.</p>

	<description><![CDATA[<p><span>MashMap is a fast and approximate software for mapping long reads (PacBio/ONT) or assembly to reference genome(s). It maps a query sequence against a reference region if and only if its estimated alignment identity is above a specified threshold. It does not compute the alignments explicitly, but rather estimates a&nbsp;</span><em>k</em><span>-mer based&nbsp;</span><a href="https://en.wikipedia.org/wiki/Jaccard_index">Jaccard similarity</a><span>&nbsp;using a combination of&nbsp;</span><a href="http://www.cs.princeton.edu/courses/archive/spr05/cos598E/bib/p76-schleimer.pdf">Winnowing</a><span>&nbsp;and&nbsp;</span><a href="https://en.wikipedia.org/wiki/MinHash">MinHash</a><span>. This is then converted to an estimate of sequence identity using the&nbsp;</span><a href="http://mash.readthedocs.org/">Mash</a><span>&nbsp;distance. An appropriate&nbsp;</span><em>k</em><span>-mer sampling rate is automatically determined given minimum local alignment length and identity thresholds. 	<title><![CDATA[TAREAN: A computational tool for identification and characterization of satellite DNA from unassembled short reads]]></title>
	<description><![CDATA[<p><strong>TA</strong>ndem&nbsp;<strong>RE</strong>peat&nbsp;<strong>AN</strong>alyzer -TAREAN &ndash; is a computational pipeline for&nbsp;<strong>unsupervised identification of satellite repeats</strong>&nbsp;from unassembled sequence reads. The pipeline uses low-pass whole genome sequence reads and performs their graph-based clustering. Resulting clusters, representing all types of repeats, are then examined for the presence of circular structures and putative satellite repeats are reported.</p>
<p><em><strong>How to use TAREAN</strong></em>:</p>

<li>Install a local instance of the pipeline using its source code available from&nbsp;<a href="https://bitbucket.org/petrnovak/repex_tarean" target="_blank" title="TAREAN source code">bitbucket repository</a>.</li>
<li>Use&nbsp; public Galaxy-based server at&nbsp;<a href="https://repeatexplorer-elixir.cerit-sc.cz/" target="_blank">https://repeatexplorer-elixir.cerit-sc.cz/</a>. The server is provided in frame of the&nbsp;<a href="https://www.elixir-czech.cz/" target="_blank">Elixir CZ project</a>&nbsp;and is maintained by&nbsp;<a href="https://www.cesnet.cz/" target="_blank">CESNET</a>&nbsp;and&nbsp;<a href="https://www.cerit-sc.cz/en/index.html" target="_blank">CERIT-SC</a>. Simple registration is required to use this service.</li>

	<title><![CDATA[Porechop:  tool for finding and removing adapters from Oxford Nanopore reads]]></title>
	<description><![CDATA[<p>Porechop is a tool for finding and removing adapters from <a href="https://nanoporetech.com/">Oxford Nanopore</a> reads. Adapters on the ends of reads are trimmed off, and when a read has an adapter in its middle, it is treated as chimeric and chopped into separate reads. Porechop performs thorough alignments to effectively find adapters, even at low sequence identity.</p>
