	<description><![CDATA[<p>A comparative genome scaffolding tool based on MUMmer</p>
<p>mScaffolder scaffolds a genome using an existing high quality genome as the reference. It aligns the two genomes using nucmer utility from MUMmer and then orders and orients the contigs of the candidate genome guided by their alignments to the reference genome. 	<title><![CDATA[GRSR: a tool for deriving genome rearrangement scenarios from multiple unichromosomal genome sequences]]></title>
	<description><![CDATA[<p>GRSR is a Tool for Deriving Genome Rearrangement Scenarios for Multiple Uni-chromosomal Genomes. This tool will do the following steps:</p>
<ul>
<li>Step 1. Run mugsy to get multiple sequence alignment results.</li>
<li>Step 2 &amp; 3. Extraction of the Coordinates of Core Blocks, Construction of Synteny Blocks and Generating Signed Permutations.</li>
<li>Step 4. Generate pairwise genome rearrangement scenarios and find repeats at the breakpoints of each rearrangement events.</li>

	<title><![CDATA[MECAT: fast mapping, error correction, and de novo assembly for single-molecule sequencing reads]]></title>
	<description><![CDATA[<p>MECAT is an ultra-fast Mapping, Error Correction and de novo Assembly Tools for single molecula sequencing (SMRT) reads. MECAT employs novel alignment and error correction algorithms that are much more efficient than the state of art of aligners and error correction tools. MECAT can be used for effectively de novo assemblying large genomes. For example, on a 32-thread computer with 2.0 GHz CPU , MECAT takes 9.5 days to assemble a human genome based on 54x SMRT data, which is 40 times faster than the current&nbsp;<a href="http://cbcb.umd.edu/software/pbcr/mhap/">PBcR-Mhap pipeline</a>. MECAT performance were compared with&nbsp;<a href="http://cbcb.umd.edu/software/pbcr/mhap/">PBcR-Mhap pipeline</a>,&nbsp;<a href="https://github.com/PacificBiosciences/falcon">FALCON</a>&nbsp;and&nbsp;<a href="http://canu.readthedocs.io/en/latest/">Canu(v1.3)</a>&nbsp;in five real datasets. The quality of assembled contigs produced by MECAT is the same or better than that of the&nbsp;<a href="http://cbcb.umd.edu/software/pbcr/mhap/">PBcR-Mhap pipeline</a>&nbsp;and&nbsp;<a href="https://github.com/PacificBiosciences/falcon">FALCON</a>.&nbsp;</p>

	<title><![CDATA[ChopStitch: exon annotation and splice graph construction using transcriptome assembly and whole genome sequencing data]]></title>
	<description><![CDATA[ChopStitch is a new method for finding putative exons and constructing splice graphs using an assembled transcriptome and whole genome shotgun sequencing (WGSS) data. ChopStitch identifies exon-exon boundaries in de novo assembled RNA-seq data with the help of a Bloom filter that represents the k-mer spectrum of WGSS reads. The algorithm also detects base substitutions in transcript sequences corresponding to sequencing or assembly errors, haplotype variations, or putative RNA editing events. The primary output of our tool is a FASTA file containing putative exons. 	<title><![CDATA[Referee: Genome assembly quality scores]]></title>
	<description><![CDATA[<p>Modern genome sequencing technologies provide a succint measure of quality at each position in every read, however all of this information is lost in the assembly process. Referee summarizes the quality information from the reads that map to a site in an assembled genome to calculate a quality score for each position in the genome assembly.</p>
<p>We accomplish this by first calculating genotype likelihoods for every site. For a given site in a diploid genome, there are 10 possible genotypes (AA, AC, AG, AT, CC, CG, CT, GG, GT, TT). Referee takes as input the genotype likelihoods calculated for all 10 genotypes given the called reference base at each position.</p>
<h3>Referee is a program to calculate a quality score for every position in a genome assembly. This allows for easy filtering of low quality sites for any downstream analysis.</h3>

This approach relies on breaking up a closely related reference genome into bins, aligning k-mers unique to each bin with PacBio reads, and then assembling each bin in parallel followed by a final bin-stitching step.</span></p>

	<title><![CDATA[CANU: Assembling Large Genomes with Single-Molecule Sequencing and Locality Sensitive Hashing.]]></title>
	<description><![CDATA[<p>Canu is a fork of the&nbsp;<a href="http://wgs-assembler.sourceforge.net/wiki/index.php?title=Main_Page" title="Celera Assembler">Celera Assembler</a>&nbsp;designed for high-noise single-molecule sequencing (such as the PacBio RSII or Oxford Nanopore MinION). The software is currently alpha level, feel free to use and report issues encountered.</p>
