HS3D: Homo Sapiens Splice Sites Dataset

HS3D (Homo Sapiens Splice Sites Dataset) is a data set of Homo Sapiens Exon, Intron and Splice regions extracted from GenBank Rel.123. The aim of this data set is to give standardized material to train and to assess the prediction accuracy of computational approaches for gene identification and characterization. From the complete GenBank (Primate Sequences Division) Rel.123 (162,557 entries), entries of Human Nuclear DNA including Complete CDS and more than one Exon have been selected, and 4523 exons and 3802 introns have been extracted from these entries. Details about extracted exons and introns are reported (Locus, number, Start and End position in the entry, sequence, length, G+C content, presence of not AGCT data (nucleotide scan check)). Statistics are also reported (overall nucleotides, average G+C content, nucleotide scan check results, number of not GT starting / AG ending introns, minimum / maximum / average length, length standard deviation) . 3799+3799 donor and acceptor sites, as windows of 140 nucleotides around each splice site have been extracted. After discarding sequences not including canonical GT–AG junctions (65+74), including insufficient data (not enough material for a 140 nucleotide window) (686+589), including not AGCT bases (29+30), and redundant (218+226) there are 2796+ 2880 windows.

Install ImageMagick from Unix Source

ImageMagick builds on a variety of Unix and Unix-like operating systems including Linux, Solaris, FreeBSD, Mac OS X, and others. A compiler is required and fortunately almost all modern Unix systems have one. Download ImageMagick.tar.gzfrom www.imagemagick.org or a mirrors and verify its message digest.

Unpack the distribution with this command:

tar xvzf ImageMagick.tar.gz

Next configure and compile ImageMagick. Note the pkg-config script is required so that ImageMagick can find certain optional delegate libraries on your system. To configure, type:

$ cd ImageMagick-7.0.8
$ ./configure
$ make

If ImageMagick configured and compiled without complaint, you are ready to install it on your system. Administrator privileges are required to install. To install, type

sudo make install

You may need to configure the dynamic linker run-time bindings:

sudo ldconfig /usr/local/lib

Finally, verify the ImageMagick install worked properly, type

/usr/local/bin/convert logo: logo.gif

For a more comprehensive test, run the ImageMagick validation suite. Ghostscript is a prerequisite, otherwise the EPS, PS, and PDF tests will fail.

make check

Congratulations, you have a working ImageMagick distribution and you are ready to use ImageMagick to convert, compose, or edit your images or perhaps you'll want to use one of the Application Program Interfaces for C, C++, Perl, and others.

The above instructions will satisfy a great number of ImageMagick users, but we suspect a few will have additional questions or problems to consider. For example, what does one do if ImageMagick fails to configure or compile? Or what if you don't have administrator privileges and what if you don't want to install ImageMagick in the default
/../usr/local
folder? You will find the answer to these questions, and more, in Advanced Unix Source Installation.

jitendra@jitendra-UNLOCK-INSTALL[Downloads] git clone https://github.com/ImageMagick/ImageMagick.git []
Cloning into 'ImageMagick'...
remote: Counting objects: 124593, done.
remote: Compressing objects: 100% (77/77), done.
remote: Total 124593 (delta 94), reused 94 (delta 64), pack-reused 124452
Receiving objects: 100% (124593/124593), 76.94 MiB | 24.07 MiB/s, done.
Resolving deltas: 100% (106498/106498), done.
Checking connectivity... done.
jitendra@jitendra-UNLOCK-INSTALL[Downloads] cd ImageMagick []
jitendra@jitendra-UNLOCK-INSTALL[ImageMagick] make []
make: *** No targets specified and no makefile found.

Ventoy is an open source tool to create bootable USB drive for ISO/WIM/IMG/VHD(x)/EFI files. With ventoy, you don't need to format the disk over and over, you just need to copy the image files to the USB drive and boot it. You can copy many image files at a time and ventoy will give you a boot menu to select them. x86 Legacy BIOS, IA32 UEFI, x86_64 UEFI, ARM64 UEFI and MIPS64EL UEFI are supported in the same way. Both MBR and GPT partition style are supported in the same way. Most type of OS supported(Windows/WinPE/Linux/Unix/Vmware/Xen...) 700+ ISO files are tested.

Address of the bookmark: https://github.com/ventoy/Ventoy

An increasing number of studies are mapping protein binding and nucleotide modifications sites throughout the transcriptome. Often, these sites cluster in certain regions of the transcript, giving clues to their function. Hence, it is informative to summarize where in the transcript these sites occur. A metagene is a simple and effective tool for visualizing the distribution of sites along a simplified transcript model. In this work, we introduce MetaPlotR, a Perl/R pipeline for creating metagene plots.

Address of the bookmark: https://github.com/olarerin/metaPlotR

BioCircos.js is an open source interactive
Javascript
library which provides an easy way to interactive display biological data on the web. It implements a raster-based
SVG
visualization using the open source Javascript framework jquery.js. BioCircos.js is multiplatform and works in all major internet browsers (Internet Explorer, Mozilla Firefox, Google Chrome, Safari, Opera). Its speed is determined by the client’s hardware and internet browser. For smoothest user experience, we recommend Google Chrome.

BioCircos.js provides SNP, CNV, HEATMAP, LINK, LINE, SCATTER, ARC, TEXT, and HISTGRAMmodules to display genome-wide genetic variations (SNPs, CNVs and chromosome rearrangement), gene expression and biomolecule interactions. BioCircos.js also provides BACKGROUND module to display background and axis circles. Tooltips showing detailed information of SVG elements are also provided.
