	<title><![CDATA[SeqKit - a cross-platform and ultrafast toolkit for FASTA/Q file manipulation]]></title>
	<description><![CDATA[<p><span>FASTA and FASTQ are basic and ubiquitous formats for storing nucleotide and protein sequences. Common manipulations of FASTA/Q file include converting, searching, filtering, deduplication, splitting, shuffling, and sampling. Existing tools only implement some of these manipulations, and not particularly efficiently, and some are only available for certain operating systems. 	<title><![CDATA[ProteoClade: A taxonomic toolkit for multi-species and metaproteomic analysis]]></title>
	<description><![CDATA[<p>ProteoClade is a Python library for&nbsp;<span>taxonomic-based annotation and quantification of bottom-up proteomics data</span>. It is designed to be user-friendly, and has been optimized for speed and storage requirements.</p>
<p>ProteoClade helps you analyze two general categories of experiments:</p>
<ol>
<li>
<p><span><em>Targeted Database</em>&nbsp;Searches:</span>&nbsp;Experiments in which a limited number of species are defined ahead of time, such as those involving Patient-Derived Xenografts (PDXs) or host-pathogen interactions. Reference protein sequence databases are used for targeted searches (ex: using Mascot, MaxQuant).</p>
</li>
<li>
<p><span><em>De Novo</em>&nbsp;Searches:</span>&nbsp;Experiments in which the organisms are unspecified ahead of time or involve samples of high taxonomic complexity. Mass spectra are analyzed in the absence of a reference database (ex: using PEAKS, PepNovo).</p>

	<title><![CDATA[LIBSVM -- A Library for Support Vector Machines]]></title>
	<description><![CDATA[<p><strong>LIBSVM&nbsp;</strong>is an integrated software for support vector classification, (C-SVC,&nbsp;<a href="https://www.csie.ntu.edu.tw/~cjlin/libsvm/#nuandone">nu-SVC</a>), regression (epsilon-SVR,&nbsp;<a href="https://www.csie.ntu.edu.tw/~cjlin/libsvm/#nuandone">nu-SVR</a>) and distribution estimation (<a href="https://www.csie.ntu.edu.tw/~cjlin/libsvm/#nuandone">one-class SVM</a>). It supports multi-class classification.</p>
<p>Since version 2.8, it implements an SMO-type algorithm proposed in this paper:<br>R.-E. Fan, P.-H. Chen, and C.-J. Lin.&nbsp;<a href="https://www.csie.ntu.edu.tw/~cjlin/papers/quadworkset.pdf">Working set selection using second order information for training SVM</a>. 	<title><![CDATA[InteractiVenn: a web-based tool for the analysis of sets through Venn diagrams]]></title>
	<description><![CDATA[<p><span>InteractiVenn, a more flexible tool for interacting with Venn diagrams including up to six sets. It offers a clean interface for Venn diagram construction and enables analysis of set unions while preserving the shape of the diagram. Set unions are useful to reveal differences and similarities among sets and may be guided in our tool by a tree or by a list of set unions. The tool also allows obtaining subsets&rsquo; elements, saving and loading sets for further analyses, and exporting the diagram in vector and image formats. InteractiVenn has been used to analyze two biological datasets, but it may serve set analysis in a broad range of domains.</span></p>

	<title><![CDATA[MGRA: Breakpoint graphs and ancestral genome reconstructions]]></title>
	<description><![CDATA[<p>MGRA (Multiple Genome Rearrangements and Ancestors) is a tool for reconstruction of ancestor genomes and evolutionary history of extant genomes.</p>
<p>It takes as an input a set of genomes represented as sequences of genes (or synteny blocks) and produces such sequences for ancestral genomes at the internal nodes of the phylogenetic tree.</p>
<p>The phylogenetic tree may be also specified completely or partially, in the latter case MGRA can reconstruct conserved ancestral regions (CARs) of the ancestral genome of interest.</p>
<p>Since version 2 MGRA supports gene insertion and deletions in addition to genome rearrangements and allows the input genomes to have different gene content.</p>

	<title><![CDATA[Genomicus: genome browser that enables users to navigate in genomes in several dimensions]]></title>
	<description><![CDATA[<p>Genomicus is a genome browser that enables users to navigate in genomes in several dimensions: linearly along chromosome axes, transversaly across different species, and chronologicaly along evolutionary time.</p>
<p>Once a query gene has been entered, it is displayed in its genomic context in parallel to the genomic context of all its orthologous and paralogous copies in all the other sequenced metazoan genomes. Moreover, Genomicus stores and displays the predicted ancestral genome structure in all the ancestral species within the phylogenetic range of interest.</p>
