	<title><![CDATA[transrate: Understanding your transcriptome assembly]]></title>
	<description><![CDATA[<p><span>Transrate is software for&nbsp;</span><em>de-novo</em><span>&nbsp;transcriptome assembly quality analysis. It examines your assembly in detail and compares it to experimental evidence such as the sequencing reads, reporting quality scores for contigs and assemblies. 	<title><![CDATA[wtdbg2: A fuzzy Bruijn graph approach to long noisy reads assembly]]></title>
	<description><![CDATA[<p><span>Wtdbg2 is a&nbsp;</span><em>de novo</em><span>&nbsp;sequence assembler for long noisy reads produced by PacBio or Oxford Nanopore Technologies (ONT). It assembles raw reads without error correction and then builds the consensus from intermediate assembly output.&nbsp;</span></p>

	<title><![CDATA[TRITEX sequence assembly pipeline for Triticeae genomes]]></title>

<p>The pipeline is open-source and hosted in a public Bitbucket&nbsp;<a href="https://bitbucket.org/tritexassembly/tritexassembly.bitbucket.io/src/master/">repository</a>.</p>

<p>TRITEX has been run on highly inbred genotypes of barley (<em>Hordeum vulgare</em>), tetraploid wheat (<em>Triticum turgidum</em>) and hexaploid wheat (<em>T. aestivum</em>) with reasonable results: super-scaffold N50 values in the range of dozens of Mb and pseudomolecules with better gene space representation than a BAC-by-BAC assembly. It has never been tested and is not expected to work on heterozygous or autopolyploid genomes.</p>

<p>A protocol for generating chromosome-conformation capture sequencing (Hi-C) data suitable for use with the pipeline is described in&nbsp;<a href="https://bio-protocol.org/e2955">Himmelbach et al. 2018</a>. 	<description><![CDATA[<p><span>The specimens were collected by the Oxford Wytham Woods and Edinburgh Lohse lab teams. DNA extraction and sequencing was carried out by the Sanger Institute Scientific Operations teams. 	<title><![CDATA[CSA: A high-throughput chromosome-scale assembly pipeline for vertebrate genomes]]></title>
	<description><![CDATA[<p>The pipeline can use information from scaffolded assemblies (for example from HiC or 10X Genomics), or even from diverged (~65-100 Mya) reference genomes for ordering the contigs and thus support the assembly process. This typically results in improved contig N50 when compared to current state of the art methods.</p>

<p>For smaller vertebrate genomes (~1 Gbp) chromosome scale assemblies can be achieved within 12h on high-end Desktop computers (Intel i7, 12 CPU threads, 128 GB RAM). 	<title><![CDATA[A Post-assembly genome-improvement toolkit (PAGIT) to obtain annotated genomes from contigs]]></title>
	<description><![CDATA[<p>PAGIT addresses the need for software to generate high quality draft genomes. It is based on a series of programs that we developed:</p>
<p><a href="https://sourceforge.net/projects/abacas/files/">ABACAS</a>, that is able to contiguate contigs from a de novo assembly against a closely related reference.</p>
<p><a href="https://sourceforge.net/projects/image2/files/">IMAGE</a>, an iterative approach for closing gaps in assembled genomes using mate pair information. It is able to close gaps left open by the assembler in a draft genome, even when using the same data sets as used by the original assembler.</p>
<p><a href="http://icorn.sourceforge.net/">iCORN</a>, that enables errors in the consensus sequence to be corrected by iteratively mapping reads to the current assembly. An improved version, especially correction Pacfic Bioscience assemblies (PacBio) can be found&nbsp;<a href="ftp://ftp.sanger.ac.uk/pub4/resources/software/pagit/ICORN2/icorn2.V0.95.tgz">here</a>.</p>
<p><a href="https://ratt.svn.sourceforge.net/svnroot/ratt">RATT</a>, a tool to transfer the annotation from a reference genome, or an earlier assembly, onto the latest assembly.</p>

	<title><![CDATA[MGRA: Breakpoint graphs and ancestral genome reconstructions]]></title>
	<description><![CDATA[<p>MGRA (Multiple Genome Rearrangements and Ancestors) is a tool for reconstruction of ancestor genomes and evolutionary history of extant genomes.</p>
<p>It takes as an input a set of genomes represented as sequences of genes (or synteny blocks) and produces such sequences for ancestral genomes at the internal nodes of the phylogenetic tree.</p>
<p>The phylogenetic tree may be also specified completely or partially, in the latter case MGRA can reconstruct conserved ancestral regions (CARs) of the ancestral genome of interest.</p>
<p>Since version 2 MGRA supports gene insertion and deletions in addition to genome rearrangements and allows the input genomes to have different gene content.</p>
