	<title><![CDATA[MAGIC: A tool for predicting transcription factors and cofactors driving gene sets using ENCODE data]]></title>
	<description><![CDATA[<p><span>The algorithm presented herein,&nbsp;</span><strong>M</strong><span>ining&nbsp;</span><strong>A</strong><span>lgorithm for&nbsp;</span><strong>G</strong><span>enet</span><strong>I</strong><span>c&nbsp;</span><strong>C</strong><span>ontrollers (MAGIC), uses ENCODE ChIP-seq data to look for statistical enrichment of TFs and cofactors in gene bodies and flanking regions in gene lists without an&nbsp;</span><em>a priori</em><span>&nbsp;binary classification of genes as targets or non-targets. When compared to other TF mining resources, MAGIC displayed favourable performance in predicting TFs and cofactors that drive gene changes in 4 settings: </span></p>
<p><span>1) A cell line expressing or lacking single TF, </span></p>
<p><span>2) Breast tumors divided along PAM50 designations </span></p>
<p><span>3) Whole brain samples from WT mice or mice lacking a single TF in a particular neuronal subtype </span></p>
<p><span>4) Single cell RNAseq analysis of neurons divided by Immediate Early Gene expression levels. </span></p>
<p><span>In summary, MAGIC is a standalone application that produces meaningful predictions of TFs and cofactors in transcriptomic experiments.</span></p>

	<description><![CDATA[<p>VCF2PopTree is a client-side software written in Javascript and it runs purely within the user&rsquo;s computer/browser.&nbsp; VCF2PopTree is compatible with all population browsers including Chrome, Opera, Edge and Firefox and works equally efficient in Mac, Windows and Linux (Ubuntu).&nbsp;</p>

	<title><![CDATA[SqueezeMeta: a fully automated metagenomics pipeline, from reads to bins]]></title>
	<description><![CDATA[<p dir="auto">SqueezeMeta is a full automatic pipeline for metagenomics/metatranscriptomics, covering all steps of the analysis. SqueezeMeta includes multi-metagenome support allowing the co-assembly of related metagenomes and the retrieval of individual genomes via binning procedures. Thus, SqueezeMeta features several unique characteristics:</p>
<ol dir="auto">
<li>Co-assembly procedure with read mapping for estimation of the abundances of genes in each metagenome</li>
<li>Co-assembly of a large number of metagenomes via merging of individual metagenomes</li>
<li>Includes binning and bin checking, for retrieving individual genomes</li>
<li>The results are stored in a database, where they can be easily exported and shared, and can be inspected anywhere using a web interface.</li>
<li>Internal checks for the assembly and binning steps inform about the consistency of contigs and bins, allowing to spot potential chimeras.</li>
<li>Metatranscriptomic support via mapping of cDNA reads against reference metagenomes</li>

	<title><![CDATA[ChromHMM: Chromatin state discovery and characterization]]></title>
	<description><![CDATA[<p><span>ChromHMM is software for learning and characterizing chromatin states. ChromHMM can integrate multiple chromatin datasets such as ChIP-seq data of various histone modifications to discover de novo the major re-occuring combinatorial and spatial patterns of marks. ChromHMM is based on a multivariate Hidden Markov Model that explicitly models the presence or absence of each chromatin mark. The resulting model can then be used to systematically annotate a genome in one or more cell types. By automatically computing state enrichments for large-scale functional and annotation datasets ChromHMM facilitates the biological characterization of each state. ChromHMM also produces files with genome-wide maps of chromatin state annotations that can be directly visualized in a genome browser.&nbsp;</span><br><br></p>

	<title><![CDATA[List of gene ontology software and tools]]></title>
	<description><![CDATA[<p>The Gene Ontology (GO) is a set of associations from biological phrases to specific genes that are either chosen by trained curators or generated automatically. GO is designed to rigorously encapsulate the known relationships between biological terms and and all genes that are instances of these terms. These Gene Ontology has become an extremely useful tool for the analysis of genomic data and structuring of biological knowledge. Several excellent software tools for navigating the gene ontology have been developed.</p><p><img src="http://ohnosequences.com/images/GoSlimBlog.svg" alt="image" width="500" height="380" style="border: 0px; border: 0px;"></p><p>The GO provides core biological knowledge representation for modern biologists, whether computationally or experimentally based. GO resources include biomedical ontologies that cover molecular domains of all life forms as well as extensive compilations of gene product annotations to these ontologies that provide largely species-neutral, comprehensive statements about what gene products do. Although extensively used in data analysis workflows, and widely incorporated into numerous data analysis platforms and applications, the general user of GO resources often misses fundamental distinctions about GO structures, GO annotations, and what can and can not be extrapolated from GO resources. These tools are recommended to people working in a wet-lab.</p><p><strong>CLASSIFI (Department of Pathology, UT Southwestern Medical Center)</strong></p><p>CLASSIFI (Cluster Assignment for Biological Inference) is a data-mining tool that can be used to identify significant co-clustering of genes with similar functional properties (e.g. cellular response to DNA damage). Also EasyGO is also a GO annotation database, especially focus on agronomical species, supporting 30 species.
