	<title><![CDATA[CSA: A high-throughput chromosome-scale assembly pipeline for vertebrate genomes]]></title>
	<description><![CDATA[<p>The pipeline can use information from scaffolded assemblies (for example from HiC or 10X Genomics), or even from diverged (~65-100 Mya) reference genomes for ordering the contigs and thus support the assembly process. This typically results in improved contig N50 when compared to current state of the art methods.</p>

<p>For smaller vertebrate genomes (~1 Gbp) chromosome scale assemblies can be achieved within 12h on high-end Desktop computers (Intel i7, 12 CPU threads, 128 GB RAM). 	<title><![CDATA[CrossMap]]></title>
	<description><![CDATA[<p>CrossMap is a program for convenient conversion of genome coordinates (or annotation files) between <em>different assemblies</em> (such as Human <a href="http://www.ncbi.nlm.nih.gov/assembly/2928/">hg18 (NCBI36)</a> &lt;&gt; <a href="http://www.ncbi.nlm.nih.gov/assembly/2758/">hg19 (GRCh37)</a>, Mouse <a href="http://www.ncbi.nlm.nih.gov/assembly/165668/">mm9 (MGSCv37)</a> &lt;&gt; <a href="http://www.ncbi.nlm.nih.gov/assembly/327618/">mm10 (GRCm38)</a>).</p>
<p>It supports most commonly used file formats including SAM/BAM, Wiggle/BigWig, BED, GFF/GTF, VCF.</p>
<p>CrossMap is designed to liftover genome coordinates between assemblies. It&rsquo;s <em>not</em> a program for aligning sequences to reference genome.</p>
<p>We <em>do not</em> recommend using CrossMap to convert genome coordinates between species.</p>

For metagenomes, please see&nbsp;<a href="http://bioinf.spbau.ru/metaquast">MetaQUAST</a>&nbsp;project.</span><br><span>It can works both with and without a given reference genome.</span><br><span>The tool accepts multiple assemblies, thus is suitable for comparison.</span></p>

These methods enable the analysis of data sets of any size on multi-core desktop computers, including very huge amount of reads data coming from any kind of organisms such as bacteria, plants, animals and even complex samples (<em>e.g.</em> metagenomes).</p>

	<title><![CDATA[BEAP: Blast Extension and Assembly Program]]></title>
	<description><![CDATA[The Blast Extension and Assembly Program (BEAP) is a computer program that uses a short starting DNA fragment, often a EST or partial gene segment, as "primer", to recursively blast nucleotide databases in an attempt to obtain all sequences that overlaps, directly or indirectly, with the "primer" therefore help to "extend" the length of the original sequence for constructing a "full length" sequence for functional analysis, or at least to obtain neighboring regions of the segment for SNP discovery and linkage disequilibrium analysis. The confidence of assembling the resulting sequences is achieved by using a known genome, such as human genome, as a reference.

	<title><![CDATA[MetaGraph: Ultra Scalable Framework for DNA Search, Alignment, Assembly]]></title>
	<description><![CDATA[<p><span>The MetaGraph framework</span><span>&nbsp;is designed to work with a wide range of input data sets, indexing from a few samples up to the contents of entire archives with hundreds of thousands of records. The indexing workflow always follows the same principle, transforming single input samples into error-removed, refined sample graphs, which are then merged into a joint metagraph index. Each input sample is annotated in the joint index as a subgraph. This graph index enriched with metadata can then be used for downstream applications such as&nbsp;</span><a href="https://metagraph.ethz.ch/#query">sequence search</a><span>&nbsp;or&nbsp;</span><a href="https://metagraph.ethz.ch/#assembly">differential assembly</a><span>.</span></p>

	<title><![CDATA[SEASTAR: Systematic Evaluation of Alternative STArt site in RNA]]></title>
	<description><![CDATA[<p>SEASTAR (Systematic Evaluation of Alternative STArt site in RNA) is a software package for Transcription Start Site (TSS) identification and quantification using only RNA-seq data. It assembles novel TSSs based only on RNA-Seq data and merges them with known TSSs from a public database. This package enables high-quality TSS identification that is comparable to the highly sophisticated CAGE technology. This package is particularly useful for finding novel TSSs that contribute to transcriptome complexity along with identifying differential promoter utilization.</p>
