	<title><![CDATA[Grinder / Biogrinder - A versatile omics shotgun and amplicon sequencing read simulator]]></title>
	<description><![CDATA[<p><span>Grinder is a versatile program to create random shotgun and amplicon sequence libraries based on DNA, RNA or proteic reference sequences provided in a FASTA file. </span></p>
<p><span>Grinder can produce genomic, metagenomic, transcriptomic, metatranscriptomic, proteomic, metaproteomic shotgun and amplicon datasets from current sequencing technologies such as Sanger, 454, Illumina. These simulated datasets can be used to test the accuracy of bioinformatic tools under specific hypothesis, e.g. with or without sequencing errors, or with low or high community diversity. 	<title><![CDATA[Parliament2: Runs a combination of tools to generate structural variant calls on whole-genome sequencing data]]></title>
	<description><![CDATA[<p>Parliament2 identifies structural variants in a given sample relative to a reference genome. These structural variants cover large deletion events that are called as Deletions of a region, Insertions of a sequence into a region, Duplications of a region, Inversions of a region, or Translocations between two regions in the genome.</p>
<p>Parliament2 runs a combination of tools to generate structural variant calls on whole-genome sequencing data. It can run the following callers: Breakdancer, Breakseq2, CNVnator, Delly2, Manta, and Lumpy. Because of synergies in how the programs use computational resources, these are all run in parallel. 	<title><![CDATA[VariantBam: Filtering and profiling of next-generational sequencing data using region-specific rules]]></title>
	<description><![CDATA[<p>VariantBam is a tool to extract/count specific sets of sequencing reads from next-generational sequencing files. To save money, disk space and I/O, one may not want to store an entire BAM on disk. In many cases, it would be more efficient to store only those read-pairs or reads who intersect some region around the variant locations. Alternatively, if your scientific question is focused on only one aspect of the data (e.g. breakpoints), many reads can be removed without losing the information relevant to the problem.</p>

	<title><![CDATA[NanoPack: visualizing and processing long-read sequencing data]]></title>
	<description><![CDATA[The NanoPack tools are written in Python3 and released under the GNU GPL3.0 License. The source code can be found at https://github.com/wdecoster/nanopack, together with links to separate scripts and their documentation. 	<title><![CDATA[MetaSim A Sequencing Simulator for Genomics and Metagenomics.]]></title>
	<description><![CDATA[<p><span>Our software can be used to&nbsp;</span><strong>generate collections of synthetic reads</strong><span>&nbsp;that reflect the diverse taxonomical composition of typical metagenome data sets. Based on a database of given genomes, the program allows the user to&nbsp;</span><strong>design a metagenome</strong><span>&nbsp;by specifying the number of genomes present at different levels of the NCBI taxonomy, and then to collect reads from the metagenome using a&nbsp;</span><strong>simulation of a number of different sequencing technologies</strong><span>. 	<description><![CDATA[<p>There was a lot of buzz about&nbsp;<span>Oxford Nanopore Technologies&reg; is developing the GridION&trade; system and miniaturised MinION&trade; device. These are a new generation of electronic molecular analysis system for use in scientific research, personalised medicine, crop science, security/defence and more. The platform technology uses nanopores to analyse single molecules including DNA/RNA and proteins.
