	<description><![CDATA[<h2 id="short-read-assembly-a-comparison">If we only had Illumina reads, we could also assemble these using the tool Spades.</h2><p>You can try this here, or try it later on your own data.</p><h2 id="get-data">Get data</h2><p>We will use the same Illumina data as we used above:</p><ul>
<li>illumina_R1.fastq.gz: the Illumina forward reads</li>
<li>illumina_R2.fastq.gz: the Illumina reverse reads</li>

<li><code>--careful</code>&nbsp;minimizes mismatches and short indels</li>
<li><code>--cov-cutoff auto</code>&nbsp;computes the coverage threshold (rather than the default setting, &ldquo;off&rdquo;)</li>

	<description><![CDATA[<p><span>segemehl is a software to map short sequencer reads to reference genomes. Unlike other methods, segemehl is able to detect not only mismatches but also insertions and deletions. Furthermore, segemehl is not limited to a specific read length and is able to map&nbsp;primer- or polyadenylation contaminated reads correctly.&nbsp; segemehl implements a matching strategy based on enhanced suffix arrays (ESA).&nbsp;</span></p>

	<title><![CDATA[WgSim]]></title>
	<description><![CDATA[<p>Reads simulator</p>
<p>Wgsim is a small tool for simulating sequence reads from a reference genome. It is able to simulate diploid genomes with SNPs and insertion/deletion (INDEL) polymorphisms, and simulate reads with uniform substitution sequencing errors. It does not generate INDEL sequencing errors, but this can be partly compensated by simulating INDEL polymorphisms.<br><br>Wgsim outputs the simulated polymorphisms, and writes the true read coordinates as well as the number of polymorphisms and sequencing errors in read names. 	<title><![CDATA[BIMA V3: an aligner customized for mate pair library sequencing]]></title>
	<description><![CDATA[<p>Summary: Mate pair library sequencing is an effective and economical method for detecting genomic structural variants and chromosomal abnormalities. Unfortunately, the mapping and alignment of mate pair read pairs to a reference genome is a challenging and <br>time consuming process for most NGS alignment programs. Large insert sizes, introduction of library preparation protocol artifacts (biotin junction reads, paired-end read contamination, chimeras, etc.), and presence of structural variant breakpoints within reads increases mapping and alignment complexity. 	<title><![CDATA[Jabba: Hybrid Error Correction for Long Sequencing Reads]]></title>
	<description><![CDATA[<p>Jabba is a hybrid error correction tool to correct third generation (PacBio / ONT) sequencing data, using second generation (Illumina) data.</p>
<p>Input</p>
<p>Jabba takes as input a concatenated de Bruijn graph and a set of sequences:</p>
<p>the de Bruijn graph should appear in fasta format with 1 entry per node, the meta information should be in the format:<br>&gt;NODE <br>the set of sequences should be in fasta or fastq format. These sequences will be corrected (e.g. PacBio reads). The corrections will be written to a file Jabba fasta.<br>The output is a file in fasta format with corrections of the long reads, and additionally a file in the input format containing uncorrected reads.</p>

	<title><![CDATA[NxRepair: error correction in de novo assemblies using Nextera Mate Pair Reads]]></title>
	<description><![CDATA[<p>NxRepair is a python module that automatically detects large structural errors in de novo assemblies using Nextera mate pair reads. The decector will break a contig at the site of an identified misassembly and will generate a new fasta file containing both the corrected contigs and the correct, unaffected contigs.</p>

	<description><![CDATA[<p><span>ClipCrop for detecting SVs with single-base resolution using soft-clipping information. A soft-clipped sequence is an unmatched fragment in a partially mapped read.
