	<title><![CDATA[HASLR: a hybrid assembler which uses both second and third generation sequencing reads]]></title>
	<description><![CDATA[<p><span>HASLR, a hybrid assembler which uses both second and third generation sequencing reads to efficiently generate accurate genome assemblies. Our experiments show that HASLR is not only the fastest assembler but also the one with the lowest number of misassemblies on all the samples compared to other tested assemblers. Furthermore, the generated assemblies in terms of contiguity and accuracy are on par with the other tools on most of the samples. Availability. 	<title><![CDATA[MashMap: a fast and approximate software for mapping long reads (PacBio/ONT) or assembly to reference genome(s)]]></title>
	<description><![CDATA[<p><span>MashMap is a fast and approximate software for mapping long reads (PacBio/ONT) or assembly to reference genome(s). It maps a query sequence against a reference region if and only if its estimated alignment identity is above a specified threshold. It does not compute the alignments explicitly, but rather estimates a&nbsp;</span><em>k</em><span>-mer based&nbsp;</span><a href="https://en.wikipedia.org/wiki/Jaccard_index">Jaccard similarity</a><span>&nbsp;using a combination of&nbsp;</span><a href="http://www.cs.princeton.edu/courses/archive/spr05/cos598E/bib/p76-schleimer.pdf">Winnowing</a><span>&nbsp;and&nbsp;</span><a href="https://en.wikipedia.org/wiki/MinHash">MinHash</a><span>. This is then converted to an estimate of sequence identity using the&nbsp;</span><a href="http://mash.readthedocs.org/">Mash</a><span>&nbsp;distance. An appropriate&nbsp;</span><em>k</em><span>-mer sampling rate is automatically determined given minimum local alignment length and identity thresholds. 	<title><![CDATA[CoLoRMap: Correcting Long Reads by Mapping short reads]]></title>
	<description><![CDATA[<p><span>Second generation sequencing technologies paved the way to an exceptional increase in the number of sequenced genomes, both prokaryotic and eukaryotic. However, short reads are difficult to assemble and often lead to highly fragmented assemblies. The recent developments in long reads sequencing methods offer a promising way to address this issue. However, so far long reads are characterized by a high error rate, and assembling from long reads require a high depth of coverage. This motivates the development of hybrid approaches that leverage the high quality of short reads to correct errors in long reads.We introduce CoLoRMap, a hybrid method for correcting noisy long reads, such as the ones produced by PacBio sequencing technology, using high-quality Illumina paired-end reads mapped onto the long reads. Our algorithm is based on two novel ideas: using a classical shortest path algorithm to find a sequence of overlapping short reads that minimizes the edit score to a long read and extending corrected regions by local assembly of unmapped mates of mapped short reads. Our results on bacterial, fungal and insect data sets show that CoLoRMap compares well with existing hybrid correction methods.The source code of CoLoRMap is freely available for non-commercial use at https://github.com/sfu-compbio/colormap</span></p>

	<title><![CDATA[LoRDEC: a hybrid error correction program for long, PacBio reads]]></title>
	<description><![CDATA[<p>LoRDEC is a program to correct sequencing errors in long reads from 3rd generation sequencing with high error rate, and is especially intended for PacBio reads. It uses a hybrid strategy, meaning that it uses two sets of reads: the reference read set, whose error rate is assumed to be small, and the PacBio read set, which is then corrected using the reference set. Typically, the reference set contains Illumina reads.</p>
<p><br> Usually, errors in PacBio reads include many insertions and deletions, and comparatively less substitutions. LoRDEC can correct errors of all these types.<br> After correction, a larger portion of the sequence of PacBio reads is usable for detection of region of similarity with other sequences, for aligning them to the contigs of an assembly, etc.</p>
<p>Why is LoRDEC different?</p>
<ul>
<li>It is efficient and can process large read data sets, included from eukaryotic or vertebrate species, on a usual computing server, and even works on desktop/laptop computers.</li>
<li>It adopts a novel graph based approach: it builds a succinct De Bruijn Graph (DBG) representing the short reads, and seeks a corrective sequence for each erroneous region of a long read by traversing chosen paths in the graph.</li>

	<title><![CDATA[Rebaler: program for conducting reference-based assemblies using long reads.]]></title>
	<description><![CDATA[<p>Rebaler is a program for conducting reference-based assemblies using long reads. It relies mainly on&nbsp;<a href="https://github.com/lh3/minimap2">minimap2</a>&nbsp;for alignment and&nbsp;<a href="https://github.com/isovic/racon">Racon</a>&nbsp;for making consensus sequences.</p>
<p>I made Rebaler for bacterial genomes (specifically for the task of&nbsp;<a href="https://github.com/rrwick/Basecalling-comparison">testing basecallers</a>). 	<title><![CDATA[Flye: Fast and accurate de novo assembler for single molecule sequencing reads]]></title>
	<description><![CDATA[<p><span>Flye is a de novo assembler for long and noisy reads, such as those produced by PacBio and Oxford Nanopore Technologies. The algorithm uses an A-Bruijn graph to find the overlaps between reads and does not require them to be error-corrected. After the initial assembly, Flye performs an extra repeat classification and analysis step to improve the structural accuracy of the resulting sequence. 	<title><![CDATA[NextSV: a meta-caller for structural variants from low-coverage long-read sequencing data]]></title>
	<description><![CDATA[<p>NextSV, a meta SV caller and a computational pipeline to perform SV calling from low coverage long-read sequencing data. NextSV integrates three aligners and three SV callers and generates two integrated call sets (sensitive/stringent) for different analysis purpose. The output of NextSV is in ANNOVAR-compatible bed format. Users can easily perform downstream annotation using ANNOVAR and disease gene discovery using Phenolyzer.</p>
