	<title><![CDATA[P_RNA_scaffolder: a fast and accurate genome scaffolder using paired-end RNA-sequencing reads]]></title>
	<description><![CDATA[<p><span>P_RNA_scaffolder is a novel scaffolding tool using Pair-end RNA-seq to scaffold genome fragments. The method is suitable for most genomes. The program could utilize Illumina Paired-end RNA-sequencing reads from target speciesies. Our method provides another practical alternative to existing mate-pair_based approaches or other Protein-based approaches (for instance,&nbsp;</span><a href="http://www.fishbrowser.org/software/PEP_scaffolder/">PEP_scaffolder&nbsp;</a><span>) for scaffolding genome sequences. 	<title><![CDATA[Deepbinner: a signal-level demultiplexer for Oxford Nanopore reads]]></title>
	<description><![CDATA[<p>Deepbinner is a tool for demultiplexing barcoded <a href="https://nanoporetech.com/">Oxford Nanopore</a> sequencing reads. It does this with a deep <a href="https://adeshpande3.github.io/adeshpande3.github.io/A-Beginner's-Guide-To-Understanding-Convolutional-Neural-Networks/">convolutional neural network</a> classifier, using many of the <a href="https://towardsdatascience.com/neural-network-architectures-156e5bad51ba">architectural advances</a> that have proven successful in image classification. 	<title><![CDATA[SqueezeMeta: a fully automated metagenomics pipeline, from reads to bins]]></title>
	<description><![CDATA[<p>SqueezeMeta is a full automatic pipeline for metagenomics/metatranscriptomics, covering all steps of the analysis. SqueezeMeta includes multi-metagenome support allowing the co-assembly of related metagenomes and the retrieval of individual genomes via binning procedures. Thus, SqueezeMeta features several unique characteristics:</p>
<ol>
<li>Co-assembly procedure with read mapping for estimation of the abundances of genes in each metagenome</li>
<li>Co-assembly of a large number of metagenomes via merging of individual metagenomes</li>
<li>Includes binning and bin checking, for retrieving individual genomes</li>
<li>The results are stored in a database, where they can be easily exported and shared, and can be inspected anywhere using a web interface.</li>
<li>Internal checks for the assembly and binning steps inform about the consistency of contigs and bins, allowing to spot potential chimeras.</li>
<li>Metatranscriptomic support via mapping of cDNA reads against reference metagenomes</li>

	<title><![CDATA[cutadapt]]></title>
	<description><![CDATA[<p>Cutadapt finds and removes adapter sequences, primers, poly-A tails and other types of unwanted sequence from your high-throughput sequencing reads.</p>
<p>Cleaning your data in this way is often required: Reads from small-RNA sequencing contain the 3&rsquo; sequencing adapter because the read is longer than the molecule that is sequenced. Amplicon reads start with a primer sequence. Poly-A tails are useful for pulling out RNA from your sample, but often you don&rsquo;t want them to be in your reads.</p>
<p>Cutadapt helps with these trimming tasks by finding the adapter or primer sequences in an error-tolerant way. It can also modify and filter reads in various ways. Adapter sequences can contain IUPAC wildcard characters. Also, paired-end reads and even colorspace data is supported. If you want, you can also just demultiplex your input data, without removing adapter sequences at all.</p>
<p>Cutadapt comes with an extensive suite of automated tests and is available under the terms of the MIT license.</p>

	<description><![CDATA[<p>Reads simulator</p>
<p>Wgsim is a small tool for simulating sequence reads from a reference genome. It is able to simulate diploid genomes with SNPs and insertion/deletion (INDEL) polymorphisms, and simulate reads with uniform substitution sequencing errors. It does not generate INDEL sequencing errors, but this can be partly compensated by simulating INDEL polymorphisms.<br><br>Wgsim outputs the simulated polymorphisms, and writes the true read coordinates as well as the number of polymorphisms and sequencing errors in read names. 	<title><![CDATA[BIMA V3: an aligner customized for mate pair library sequencing]]></title>
	<description><![CDATA[<p>Summary: Mate pair library sequencing is an effective and economical method for detecting genomic structural variants and chromosomal abnormalities. Unfortunately, the mapping and alignment of mate pair read pairs to a reference genome is a challenging and <br>time consuming process for most NGS alignment programs. Large insert sizes, introduction of library preparation protocol artifacts (biotin junction reads, paired-end read contamination, chimeras, etc.), and presence of structural variant breakpoints within reads increases mapping and alignment complexity. 	<title><![CDATA[QuorUM: An Error Corrector for Illumina Reads]]></title>
	<description><![CDATA[<p><span><span>Illumina Sequencing data can provide high coverage of a genome by relatively short (most often 100 bp to 150 bp) reads at a low cost. Even with low (advertised 1%) error rate, 100 &times; coverage Illumina data on average has an error in some read at every base in the genome. These errors make handling the data more complicated because they result in a large number of low-count erroneous&nbsp;</span><em>k</em><span>-mers in the reads. However, there is enough information in the reads to correct most of the sequencing errors, thus making subsequent use of the data (e.g. for mapping or assembly) easier. Here we use the term &ldquo;error correction&rdquo; to denote the reduction in errors due to both changes in individual bases and trimming of unusable sequence. We developed an error correction software called QuorUM. QuorUM is mainly aimed at error correcting Illumina reads for subsequent assembly. It is designed around the novel idea of minimizing the number of distinct erroneous&nbsp;</span><em>k</em><span>-mers in the output reads and preserving the most true&nbsp;</span><em>k</em><span>-mers, and we introduce a composite statistic &pi; that measures how successful we are at achieving this dual goal. We evaluate the performance of QuorUM by correcting actual Illumina reads from genomes for which a reference assembly is available.</span></span></p>
