	<title><![CDATA[GAEMR]]></title>
	<description><![CDATA[<p>The&nbsp;<span>G</span>enome&nbsp;<span>A</span>ssembly&nbsp;<span>E</span>valuation&nbsp;<span>M</span>etrics and&nbsp;<span>R</span>eporting (GAEMR) package is an assembly analysis framework composed a number of integrated modules. These modules can be executed as a single program to generate a complete analysis report, or executed individually to generate specific charts and tables. GAEMR standardizes input by converting a variety of read types to Binary Alignment Map (BAM) format, allowing a single input format to be entered into GAEMR&rsquo;s analysis pipeline, hence enabling the generation of standard reports.</p>
<p>GAEMR&rsquo;s analysis philosophy is centered on contiguity, correctness, and completeness -- how many pieces in an assembly composed of, how well those pieces accurately represent the genome sequenced, and how much of that genome is represented by those pieces. 	<title><![CDATA[Cutadapt]]></title>
	<description><![CDATA[<p>Cutadapt finds and removes adapter sequences, primers, poly-A tails and other types of unwanted sequence from your high-throughput sequencing reads.</p>
<p>Cutadapt helps with these trimming tasks by finding the adapter or primer sequences in an error-tolerant way. It can also modify and filter reads in various ways. Adapter sequences can contain IUPAC wildcard characters. Also, paired-end reads and even colorspace data is supported. If you want, you can also just demultiplex your input data, without removing adapter sequences at all.</p>
<p>Cutadapt comes with an extensive suite of automated tests and is available under the terms of the MIT license.</p>

	<title><![CDATA[A Post-assembly genome-improvement toolkit (PAGIT) to obtain annotated genomes from contigs]]></title>
	<description><![CDATA[<p>PAGIT addresses the need for software to generate high quality draft genomes. It is based on a series of programs that we developed:</p>
<p><a href="https://sourceforge.net/projects/abacas/files/">ABACAS</a>, that is able to contiguate contigs from a de novo assembly against a closely related reference.</p>
<p><a href="https://sourceforge.net/projects/image2/files/">IMAGE</a>, an iterative approach for closing gaps in assembled genomes using mate pair information. It is able to close gaps left open by the assembler in a draft genome, even when using the same data sets as used by the original assembler.</p>
<p><a href="http://icorn.sourceforge.net/">iCORN</a>, that enables errors in the consensus sequence to be corrected by iteratively mapping reads to the current assembly. An improved version, especially correction Pacfic Bioscience assemblies (PacBio) can be found&nbsp;<a href="ftp://ftp.sanger.ac.uk/pub4/resources/software/pagit/ICORN2/icorn2.V0.95.tgz">here</a>.</p>
<p><a href="https://ratt.svn.sourceforge.net/svnroot/ratt">RATT</a>, a tool to transfer the annotation from a reference genome, or an earlier assembly, onto the latest assembly.</p>

	<title><![CDATA[EvidentialGene: tr2aacds, mRNA Transcript Assembly Software]]></title>
	<description><![CDATA[<p><span>EvidentialGene is a genome informatics project, "Evidence Directed Gene Construction for Eukaryotes", to construct high quality, accurate gene sets for animals and plants, developed by Don Gilbert at Indiana University, see</span><br><a href="http://arthropods.eugenes.org/EvidentialGene/" target="_blank">http://arthropods.eugenes.org/EvidentialGene/<span></span></a><br><br><span>Construction refers to the combination of classical gene prediction, and more recent gene assembly (de-novo and genome-assisted) methods. The basic Evigene methods involve using available best-of-breed gene prediction and assembly software, combining all evidence for genes, from expressed sequences, genome assembly sequences, related species protein sequences, and any other, to annotate and score gene constructions. Over-produced constructions are classified by gene evidence for best qualities per "locus", including genome-aligned and gene-transcript aligned (genome-free) locus identification. All software developed for EvidentialGene is publicly available. See project wiki/blog for notes.</span></p>

	<title><![CDATA[CLAW: Chloroplast Long-read Assembly Workflow]]></title>
	<description><![CDATA[<p dir="auto">CLAW (Chloroplast Long-read Assembly Workflow) is an mostly-automated Snakemake-based workflow for the assembly of chloroplast genomes. CLAW uses chloroplast long-reads, which are baited out of larger read libraries (e.g., an Oxford Nanopore Technologies MinION read library derived from photosynthetic tissue), for assembly with Flye and/or Unicycler. 	<title><![CDATA[karyoploteR: plot whole genomes with arbitrary data]]></title>
	<description><![CDATA[<p><span><a href="http://bioconductor.org/packages/karyoploteR">karyoploteR</a></span><span>&nbsp;is an R package to create karyoplots, that is, representations of whole genomes with arbitrary data plotted on them. It is inspired by the R base graphics system and does not depend on other graphics packages. 	<title><![CDATA[Heap: a highly sensitive and accurate SNP detection tool for low-coverage high-throughput sequencing data]]></title>
	<description><![CDATA[<p><span>Heap, that enables robustly sensitive and accurate calling of SNPs, particularly with a low coverage NGS data, which must be aligned to the reference genome sequences in advance. To reduce false positive SNPs, Heap determines genotypes and calls SNPs at each site except for sites at the both end of reads or containing a minor allele supported by only one read. Performance comparison with existing tools showed that Heap achieved the highest F-scores with low coverage (7X) restriction-site associated DNA sequencing reads of sorghum and rice individuals. This will facilitate cost-effective GWAS and GP studies in this NGS era. 	<description><![CDATA[<p><span>Epiviz is an interactive visualization tool for functional genomics data. It supports genome navigation like other genome browsers, but allows multiple visualizations of data within genomic regions using scatterplots, heatmaps and other user-supplied visualizations. It also includes data from the&nbsp;</span><a href="http://barcode.luhs.org/" target="_blank">Gene Expression Barcode project</a><span>&nbsp;for transcriptome visualization. It has a flexible plugin framework so users can add</span><a href="http://d3js.org/" target="_blank">d3</a><span>&nbsp;visualizations.
