Evolutionary Dynamics and Population Genetics

Natural selection and other evolutionary forces lead to particular patterns of evolutionary dynamics, and they leave characteristic signatures on the genetic variation within populations. We use a combination of theory and experiments to study the dynamics and population genetics of natural selection in asexual populations such as microbes and viruses.

We use both theory and experiments to study evolutionary dynamics and population genetics, particularly in situations where natural selection is pervasive.

We are generally interested in the mechanisms of species origin from a molecular and ecological perspective. Particularly, we are interested in the role of sex chromosomes in speciation. Most of our research is done on birds and mammals. Currently, we focus our research on two hybridizing song birds, the Common nightingale (Luscinia megarhynchos) and the Thrush Nightingale (L. luscinia). Combining population genomic and ecological approaches we try to elucidate the genetic architecture of reproductive isolation and understand the role of interspecific competition and song convergence in the evolution of reproductive isolation between the species.

VCF2PopTree is a client-side software written in Javascript and it runs purely within the user’s computer/browser. VCF2PopTree is compatible with all population browsers including Chrome, Opera, Edge and Firefox and works equally efficient in Mac, Windows and Linux (Ubuntu).

Furthermore, it displays the tree in a mobile phone (iPhone and Android) if the input file size is small. CITATION: Subramanian, S., Ramasamy, U. and Chen, D.

NanoSim, a fast and scalable read simulator that captures the technology-specific features of ONT data and allows for adjustments upon improvement of nanopore sequencing technology. The first step of NanoSim is read characterization, which provides a comprehensive alignment-based analysis and generates a set of read profiles serving as the input to the next step, the simulation stage. The simulation stage uses the model built in the previous step to produce in silico reads for a given reference genome. NanoSim is written in Python and R.
