	<title><![CDATA[Qualimap2: Evaluating next generation sequencing alignment data]]></title>
	<description><![CDATA[<p><strong>Qualimap 2</strong><span>&nbsp;is a platform-independent application written in Java and R that provides both a Graphical User Inteface (GUI) and a command-line interface to facilitate the quality control of alignment sequencing data and its derivatives like feature counts.&nbsp;</span><br><br><span>Supported types of experiments include:</span></p>

	<title><![CDATA[Flye: Fast and accurate de novo assembler for single molecule sequencing reads]]></title>
	<description><![CDATA[<p><span>Flye is a de novo assembler for single molecule sequencing reads, such as those produced by PacBio and Oxford Nanopore Technologies. It is designed for a wide range of datasets, from small bacterial projects to large mammalian-scale assemblies. The package represents a complete pipeline: it takes raw PB / ONT reads as input and outputs polished contigs.   <title><![CDATA[Przeworski lab]]></title>
  <description><![CDATA[
<p>Genetic differences among individuals reflect the combined effects of mutation, recombination, population history and natural selection. As a result, studies of natural variation can provide important insights into evolutionary and genetic mechanisms: as examples, DNA sequence conservation among distantly related species can help identify functional roles too subtle to be detected in lab settings, while analyses of population variation allow for inferences about events that are too infrequent to be measured directly. Our research employs this general approach to learn about the dynamics of adaptation and the determinants of recombination and mutation, in humans and in other species.</p>

	<description><![CDATA[<p><em>distruct</em><span>&nbsp;is a program that can be used to graphically display results produced by the genetic clustering program&nbsp;</span><em><a href="http://pritch.bsd.uchicago.edu/">structure</a></em><span>&nbsp;or by other similar programs. The figures produced by&nbsp;</span><em>distruct</em><span>display individual membership coefficients in the same form as used in&nbsp;</span><a href="https://rosenberglab.stanford.edu/papers/popstruct.pdf">"Genetic structure of human populations"&nbsp;<em>Science</em>&nbsp;298: 2381-2385 (2002)</a><span>. Various options enable the user to control left-to-right printing order of populations, bottom-to-top printing order of clusers, colors, and other graphical details. 	<title><![CDATA[Grinder / Biogrinder - A versatile omics shotgun and amplicon sequencing read simulator]]></title>
	<description><![CDATA[<p><span>Grinder is a versatile program to create random shotgun and amplicon sequence libraries based on DNA, RNA or proteic reference sequences provided in a FASTA file. </span></p>
<p><span>Grinder can produce genomic, metagenomic, transcriptomic, metatranscriptomic, proteomic, metaproteomic shotgun and amplicon datasets from current sequencing technologies such as Sanger, 454, Illumina. These simulated datasets can be used to test the accuracy of bioinformatic tools under specific hypothesis, e.g. with or without sequencing errors, or with low or high community diversity.
