	<title><![CDATA[Software and Tools to detect structure variation with long reads !!]]></title>
	<description><![CDATA[<p>Uncovering the connection between genetics and heritable diseases requires an approach that looks at all the variant bases and types in a genome. While a PacBio&nbsp;<em>de novo</em>&nbsp;assembly resolves the most novel SV variants. 8-10X PacBio coverage of single genomes or trios reveals triple the SVs detectable by short-read data.</p><p>With&nbsp;<span style="text-decoration: underline;"><a href="http://www.pacb.com/smrt-science/">Single Molecule, Real-Time (SMRT) Sequencing</a></span>, you can access structural variations having a broad range of sizes, types, and GC content with the ability to:</p><ul>
<li>Uncover missing heritability linked to structural variation</li>
<li>Unambiguously identify genomic context and variant breakpoints at the sequence level to unravel the genetic etiology of disease</li>
<li>Resolve structural variation across the complete size spectrum with basepair resolution</li>
</ul><p>Following are the SV tools, which can assist you to achieve your goal.</p><p><strong>Sniffles:</strong>&nbsp;Structural variation caller using third generation sequencing</p><p>Sniffles is a structural variation caller using third generation sequencing (PacBio or Oxford Nanopore). It detects all types of SVs using evidence from split-read alignments, high-mismatch regions, and coverage analysis. 	<title><![CDATA[NextDenovo: string graph-based de novo assembler for TGS long reads]]></title>
	<description><![CDATA[<p>NextDenovo is a string graph-based<span>&nbsp;</span><em>de novo</em><span>&nbsp;</span>assembler for TGS long reads. It uses a "correct-then-assemble" strategy similar to canu, but requires significantly less computing resources and storages. After assembly, the per-base error rate is about 97-98%, to further improve single base accuracy, please use<span>&nbsp;</span><a href="https://github.com/Nextomics/NextPolish">NextPolish</a>.</p>
<p>NextDenovo contains two core modules: NextCorrect and NextGraph. NextCorrect can be used to correct TGS long reads with approximately 15% sequencing errors, and NextGraph can be used to construct a string graph with corrected reads. 	<title><![CDATA[odgi: optimized dynamic genome/graph implementation]]></title>
	<description><![CDATA[<p dir="auto"><code>odgi</code>&nbsp;provides an efficient and succinct dynamic DNA sequence graph model, as well as a host of algorithms that allow the use of such graphs in bioinformatic analyses.</p>
<p dir="auto">Careful encoding of graph entities allows&nbsp;<code>odgi</code>&nbsp;to efficiently compute and transform&nbsp;<a href="https://pangenome.github.io/">pangenomes</a>&nbsp;with minimal overheads.&nbsp;<code>odgi</code>&nbsp;implements a dynamic data structure that leveraged multi-core CPUs and can be updated on the fly.</p>
<p dir="auto">The edges and path steps are recorded as deltas between the current node id and the target node id, where the node id corresponds to the rank in the global array of nodes. Graphs built from biological data sets tend to have local partial order and, when sorted, the deltas be small. This allows them to be compressed with a variable length integer representation, resulting in a small in-memory footprint at the cost of packing and unpacking.</p>
<p dir="auto">The RAM and computational savings are substantial. 	<title><![CDATA[HivePlot]]></title>
	<description><![CDATA[<p>The&nbsp;<em>hive plot</em>&nbsp;is a rational visualization method for drawing networks. Nodes are mapped to and positioned on radially distributed linear axes &mdash; this mapping is based on network structural properties. Edges are drawn as curved links. Simple and interpretable.</p>
<p>The purpose of the hive plot is to establish a new baseline for visualization of large networks &mdash; a method that is both general and tunable and useful as a starting point in visually exploring network structure.</p>

	<title><![CDATA[Genobuntu: Package for Next Generation Sequencing and Genome Assembly]]></title>

<p>Genobuntu is a software package containing more than 70 software and packages oriented towards NGS. In its current version, Genobuntu supports pre assembly tools, genome assemblers as well as post assembly tools.<br><br>Commonly used biological software and example script files for different assembly pipelines have also been provided, where the example script files can be updated to suit one&rsquo;s experimental needs. Genobuntu attempts to reduce the amount of time and energy needed to build software workstations and it can also act as a good teaching source for a class room setting.<br><br>Therefore, Genobuntu offers a well-tailored environment for both novices and experts working in the field of genome assembly.</p>

	<title><![CDATA[Jabba: Hybrid Error Correction for Long Sequencing Reads]]></title>
	<description><![CDATA[<p>Jabba is a hybrid error correction tool to correct third generation (PacBio / ONT) sequencing data, using second generation (Illumina) data.</p>
<p>Input</p>
<p>Jabba takes as input a concatenated de Bruijn graph and a set of sequences:</p>
<p>the de Bruijn graph should appear in fasta format with 1 entry per node, the meta information should be in the format:<br>&gt;NODE <br>the set of sequences should be in fasta or fastq format. These sequences will be corrected (e.g. PacBio reads). The corrections will be written to a file Jabba fasta.<br>The output is a file in fasta format with corrections of the long reads, and additionally a file in the input format containing uncorrected reads.</p>
