	<title><![CDATA[Mulan: MUltiple sequence Local AligNment and conservation visualization tool]]></title>
	<description><![CDATA[<p><span>Mulan performs multiple (2 or more) sequence alignments with an efficient and rapid "full local" alignment strategy that ensures a recapitulation of evolutionary sequence rearrangements (such as inversions and reshuffling) in any of the species. It combines&nbsp;</span><a href="http://www.bx.psu.edu/miller_lab/" target="_new"><em>refine</em>&nbsp;and&nbsp;<em>tba</em></a><span>&nbsp;tools to align either "draft" or "finished" quality sequences. Mulan provides a dynamic graphical interface to align and visualize conservation profiles for evolutionarily distant and closely related species.</span><br><span></span></p>
<p><span>Input formats, automated data upload from the&nbsp;</span><a href="http://genome.ucsc.edu/" target="_new">UCSC Genome Browser</a><span>, gene annotation, annotation of repetitive elements, and progress report were previously described in the&nbsp;</span><a href="https://zpicture.dcode.org/zpInstructions.html" target="_zp">zPicture instructions</a><span>&nbsp;and we refer the users to these materials for more details. It visualizes evolutionarily conserved genomic regions between human and other 12 vertebrates based on original genome alignments pursuing higher coverage (1,2). 	<description><![CDATA[<p>The NanoPack tools are written in Python3 and released under the GNU GPL3.0 License. The source code can be found at&nbsp;<a href="https://github.com/wdecoster/nanopack" target="">https://github.com/wdecoster/nanopack</a>, together with links to separate scripts and their documentation. The scripts are compatible with Linux, Mac OS and the MS Windows 10 subsystem for Linux and are available as a graphical user interface, a web service at&nbsp;<a href="http://nanoplot.bioinf.be/" target="">http://nanoplot.bioinf.be</a>&nbsp;and command line tools.</p>

	<title><![CDATA[ZENBU: a collaborative, omics data integration and interactive visualization system]]></title>
	<description><![CDATA[<p><span>ZENBU</span><span>&nbsp;</span><span>is a data integration, data analysis, and visualization system enhanced for RNAseq, ChipSeq, CAGE and other types of next-generation-sequence-tag (NGS) based data. 	<description><![CDATA[<p>AlignStatPlot, a new R package and online tool that is well-documented and easy-to usefor MSA and post-MSA analysis. This tool performs both traditional and cutting-edge analy-ses on sequencing data and generates new visualisation methods for MSA results. Whencompared to currently available tools, AlignStatPlot provides a robust ability to handle andvisualise diversity data, while the online version will save time and encourage researchersto focus on explaining their findings. 	<title><![CDATA[HybPiper]]></title>
	<description><![CDATA[<p>HybPiper was designed for targeted sequence capture, in which DNA sequencing libraries are enriched for gene regions of interest, especially for phylogenetics. HybPiper is a suite of Python scripts that wrap and connect bioinformatics tools in order to extract target sequences from high-throughput DNA sequencing reads.</p>
<p>Targeted bait capture is a technique for sequencing many loci simultaneously based on bait sequences. HybPiper pipeline starts with high-throughput sequencing reads (for example from Illumina MiSeq), and assigns them to target genes using BLASTx or BWA. The reads are distributed to separate directories, where they are assembled separately using SPAdes. The main output is a FASTA file of the (in frame) CDS portion of the sample for each target region, and a separate file with the translated protein sequence.</p>
<p>HybPiper also includes post-processing scripts, run after the main pipeline, to also extract the intronic regions flanking each exon, investigate putative paralogs, and calculate sequencing depth. <p>HybPiper is run separately for each sample (single or paired-end sequence reads). When HybPiper generates sequence files from the reads, it does so in a standardized directory hierarchy. Many of the post-processing scripts rely on this directory hierarchy, so do not modify it after running the initial pipeline. It is a good idea to run the pipeline for each sample from the same directory. 	<description><![CDATA[<p><strong>DeepHiC</strong> is a GAN-based model for enhancing Hi-C data resolution. We developed this server for helping researchers to enhance their own low-resolution data by a few steps of clicks. <em>Ab initio</em> training could be performed according to our published <a href="https://github.com/omegahh/DeepHiC">code</a>. We provided trained models for various depth of low-coverage sequencing Hi-C data.
