	<title><![CDATA[SeqFu: A Suite of Utilities for the Robust and Reproducible Manipulation of Sequence Files]]></title>
	<description><![CDATA[<p>A general-purpose program to manipulate and parse information from FASTA/FASTQ files, supporting gzipped input files. Includes functions to&nbsp;<em>interleave</em>&nbsp;and&nbsp;<em>de-interleave</em>&nbsp;FASTQ files, to&nbsp;<em>rename</em>&nbsp;sequences and to&nbsp;<em>count</em>&nbsp;and print&nbsp;<em>statistics</em>&nbsp;on sequence lengths. SeqFu is available for Linux and MacOS.</p>

	<title><![CDATA[BamView: a free interactive display of read alignments in BAM data files]]></title>
	<description><![CDATA[<p>To run the application on UNIX from the downloaded jar file run the UNIX:</p>
<p><tt>java -mx512m -jar BamView.jar</tt></p>
<p>and extra command line options are given when '-h' is used:</p>
<p><tt>java -jar BamView.jar -h</tt></p>
<p>BAM files can be specified on the command line with the '-a' option:</p>
<p><tt>java -mx512m -jar BamView.jar -a pathToFile/sorted.bam</tt></p>
<p>If a BAM filename is not given on the command line BamView will prompt for a file to be entered. The BAM index file should have the same name as the BAM file but with a '.bai' suffix. Multiple BAM files can be loaded and overlaid in the viewer. To make this easier BamView will read in files that contain a list of filenames.</p>

	<title><![CDATA[BLAST+ 2.11.0 release is now available on FTP site !]]></title>
	<description><![CDATA[<p><span style="font-size: 12.8px;"></span><span style="font-size: 12.8px;">BLAST+ 2.11.0 release is now available from our FTP site. The main advance is the ability to provide usage reports to NCBI to help us improve BLAST. This information is limited to the name of the BLAST program, some basic database metadata, a few BLAST parameters, as well the number and total size of your queries. See the Privacy document for more details on the information we collect, how we will use it, and how you can opt-out of reporting.</span></p><div><div><div><div lang="EN-US"><div><p>Another new feature allows threading by query batch in rpsblast/rpstblastn. 	<title><![CDATA[MGRA: Breakpoint graphs and ancestral genome reconstructions]]></title>
	<description><![CDATA[<p>MGRA (Multiple Genome Rearrangements and Ancestors) is a tool for reconstruction of ancestor genomes and evolutionary history of extant genomes.</p>
<p>It takes as an input a set of genomes represented as sequences of genes (or synteny blocks) and produces such sequences for ancestral genomes at the internal nodes of the phylogenetic tree.</p>
<p>The phylogenetic tree may be also specified completely or partially, in the latter case MGRA can reconstruct conserved ancestral regions (CARs) of the ancestral genome of interest.</p>
<p>Since version 2 MGRA supports gene insertion and deletions in addition to genome rearrangements and allows the input genomes to have different gene content.</p>

	<description><![CDATA[<p><span>Sept. 20, 2017 Version 3.1 released. Major upgrade. Version 3.1 fixes the problems with SNP annotation that arose when NCBI discontinued use of GI numbers. Please read carefully the Preface (page 3) and the File of annotated genomes section (pages 9-10) in the version 3.1 User Guide. Thanks to Tom Slezak for revsing the get_genbank_file3 script and to Tod Stuber (USDA) for testing version 3.1 even though he doesn't need the annotation feature. 	<title><![CDATA[Delta: a new Web-based 3D genome visualization and analysis platform]]></title>
	<description><![CDATA[<p><em>Delta</em><span>&nbsp;is an integrative visualization and analysis platform to facilitate visually annotating and exploring the 3D physical architecture of genomes.&nbsp;</span><em>Delta</em><span>&nbsp;takes Hi-C or ChIA-PET contact matrix as input and predicts the topologically associating domains and chromatin loops in the genome. It then generates a physical 3D model which represents the plausible consensus 3D structure of the genome.&nbsp;</span><em>Delta</em><span>features a highly interactive visualization tool which enhances the integration of genome topology/physical structure with extensive genome annotation by juxtaposing the 3D model with diverse genomic assay outputs.</span></p>

	<title><![CDATA[CrossMap: a program for convenient conversion of genome coordinates]]></title>
	<description><![CDATA[CrossMap is a program for convenient conversion of genome coordinates (or annotation files) between different assemblies (such as Human hg18 (NCBI36) &lt;&gt; hg19 (GRCh37), Mouse mm9 (MGSCv37) &lt;&gt; mm10 (GRCm38)).

It supports most commonly used file formats including SAM/BAM, Wiggle/BigWig, BED, GFF/GTF, VCF.

CrossMap is designed to liftover genome coordinates between assemblies. 

It’s not a program for aligning sequences to reference genome.
