<p>The pipeline is open-source and hosted in a public Bitbucket&nbsp;<a href="https://bitbucket.org/tritexassembly/tritexassembly.bitbucket.io/src/master/">repository</a>.</p>

<p>TRITEX has been run on highly inbred genotypes of barley (<em>Hordeum vulgare</em>), tetraploid wheat (<em>Triticum turgidum</em>) and hexaploid wheat (<em>T. aestivum</em>) with reasonable results: super-scaffold N50 values in the range of dozens of Mb and pseudomolecules with better gene space representation than a BAC-by-BAC assembly. It has never been tested and is not expected to work on heterozygous or autopolyploid genomes.</p>

<p>A protocol for generating chromosome-conformation capture sequencing (Hi-C) data suitable for use with the pipeline is described in&nbsp;<a href="https://bio-protocol.org/e2955">Himmelbach et al. 2018</a>. 	<description><![CDATA[<p><span>GFA (Graphical Fragment Assembly) is an emerging standard format for representing sequence graphs. 	<description><![CDATA[<p>LoReTTA (Long Read Template-Targeted Assembler), a tool designed for performing <em>de novo</em> assembly of long reads generated from viral genomes on the PacBio platform. LoReTTA exploits a reference genome to guide the assembly process, an approach that has been successful with short reads.</p>

	<description><![CDATA[<p>AlignStatPlot, a new R package and online tool that is well-documented and easy-to usefor MSA and post-MSA analysis. This tool performs both traditional and cutting-edge analy-ses on sequencing data and generates new visualisation methods for MSA results. Whencompared to currently available tools, AlignStatPlot provides a robust ability to handle andvisualise diversity data, while the online version will save time and encourage researchersto focus on explaining their findings. 	<title><![CDATA[BETSY: A new backward-chaining expert system for automated development of pipelines in Bioinformatics]]></title>
	<description><![CDATA[<p>The BETSY provides a command-line interface and available at&nbsp;<a href="https://github.com/jefftc/changlab">https://github.com/jefftc/changlab</a>. A user first searches in the knowledge base for desired output and then BETSY develops an initial workflow to produce that data which is later examined by the user. The user can optimize the parameters, the algorithm to preprocess the data, and normalize it depending on the task.</p>

	<title><![CDATA[Grinder / Biogrinder - A versatile omics shotgun and amplicon sequencing read simulator]]></title>
	<description><![CDATA[<p><span>Grinder is a versatile program to create random shotgun and amplicon sequence libraries based on DNA, RNA or proteic reference sequences provided in a FASTA file. </span></p>
<p><span>Grinder can produce genomic, metagenomic, transcriptomic, metatranscriptomic, proteomic, metaproteomic shotgun and amplicon datasets from current sequencing technologies such as Sanger, 454, Illumina. These simulated datasets can be used to test the accuracy of bioinformatic tools under specific hypothesis, e.g. with or without sequencing errors, or with low or high community diversity.
