	<title><![CDATA[COPE: an accurate k-mer-based pair-end reads connection tool to facilitate genome assembly]]></title>
	<description><![CDATA[<p><span>An efficient tool called Connecting Overlapped Pair-End (COPE) reads, to connect overlapping pair-end reads using k-mer frequencies. We evaluated our tool on 30&times; simulated pair-end reads from Arabidopsis thaliana with 1% base error. COPE connected over 99% of reads with 98.8% accuracy, which is, respectively, 10 and 2% higher than the recently published tool FLASH. When COPE is applied to real reads for genome assembly, the resulting contigs are found to have fewer errors and give a 14-fold improvement in the N50 measurement when compared with the contigs produced using unconnected reads.</span></p><p>Address of the bookmark: <a href="ftp://ftp.genomics.org.cn/pub/cope" rel="nofollow">ftp://ftp.genomics.org.cn/pub/cope</a></p>]]></description>

<p>The goal of our research is to interpret and distill this complexity through accurate analysis and modeling of molecular pathways, particularly those in which malfunctions lead to the manifestation of disease. We are inventing integrative methods for systems-level pathway modeling through integrative analysis of genome-scale datasets. We apply these approaches in studying challenging biological problems, such as how pathways function in diverse cell types and how they change dynamically.</p>

	<title><![CDATA[CLgenomics]]></title>
	<description><![CDATA[<p>CLgenomics is a standalone desktop software specifically designed for bacterial genome analysis. This program has a powerful multi-genome browser, which enables rapid and responsive exploration of bacterial genomes.</p>
<p>To use CLgenomics, individual genome data (genome sequences + annotation details) are compiled and saved in a specially formatted file called CLG (ChunLab Genomics).&nbsp;Each CLG file corresponds with one bacterial genome. If multiple genomes are being considered and compared, multiple CLG files are needed. 	<description><![CDATA[<p><strong>Reconstruct Pathway</strong><span>&nbsp;is a KEGG PATHWAY mapping tool that assists genome and metagenome annotations. The input data is a single gene list (for a single organism) or multiple gene lists (for multiple organisms) annotated with KEGG Orthology (KO) identifiers or K numbers. Each line of the gene list contains the user-defined gene identifier followed by, if any, the assigned K number. 	<title><![CDATA[Aurora: A New Detective for Bacterial Genomes]]></title>
	<description><![CDATA[<p>Imagine trying to solve a mystery with thousands of clues&mdash;but some of the clues are labelled incorrectly.</p><p>That is the challenge researchers face when studying how bacteria adapt to different environments. A bacterial gene may appear to be linked to a particular habitat, when the real reason is simply that closely related bacteria happen to live there.</p><p>In their 2025 Genome Biology paper, Bujdo&scaron;, Walter, and O&rsquo;Toole introduce aurora, a machine-learning tool designed to tackle this problem.</p><p>Aurora identifies potentially mislabeled or unusual bacterial strains before performing genome-wide association studies (GWAS). By cleaning up the dataset and accounting for bacterial evolutionary relationships, it can help researchers find genetic features that are more genuinely connected to habitat adaptation.</p><p>The researchers tested aurora using simulated and real bacterial datasets and found that it could recover important genetic associations even when datasets contained misleading labels.</p><p>The bigger lesson is simple: better biological discoveries often begin with better data.</p><p>Aurora gives researchers a new way to separate real genetic clues from misleading ones&mdash;and could help us better understand how bacteria adapt, survive, and evolve in the environments they call home.</p><p>Based on Bujdo&scaron; et al., &ldquo;aurora: a machine learning GWAS tool for analyzing microbial habitat adaptation,&rdquo; Genome Biology (2025).[Read the original paper](https://link.springer.com/article/10.1186/s13059-025-03524-7?)</p>]]></description>

	<title><![CDATA[Snippy: Rapid haploid variant calling and core SNP phylogeny]]></title>
	<description><![CDATA[<p><span>Snippy finds SNPs between a haploid reference genome and your NGS sequence reads. It will find both substitutions (snps) and insertions/deletions (indels). It will use as many CPUs as you can give it on a single computer (tested to 64 cores). It is designed with speed in mind, and produces a consistent set of output files in a single folder. It can then take a set of Snippy results using the same reference and generate a core SNP alignment (and ultimately a phylogenomic tree).</span></p>

	<description><![CDATA[<p>The scientists established some guidelines for determining whether a variant is a legitimate branch of an existing lineage:</p><p>The variant should be transmitted from its original location to another "geographically distinct population"&mdash;say, another country or a province of a large and populous country.<br />It should differ from its ancestor by at least one nucleotide.<br />At least 95% of its genetic code should have been sequenced at least five times from different samples.</p>]]></description>

	<title><![CDATA[TACOA: Taxonomic classification of environmental genomic fragments using a kernelized nearest neighbor approach]]></title>
	<description><![CDATA[TACOA is a software that can accurately predict the taxonomic origin of genomic fragments from metagenomic data sets by combining the advantages of the k -NN approach with a smoothing kernel function.
