TRANSCRIPT: In this animation we'll see the remarkable way our DNA is tightly packed up to fit into the nucleus of every cell. The process starts with assembly of a nucleosome, which is formed when eight separate histone protein subunits attach to the DNA molecule. The combined tight loop of DNA and protein is the nucleosome. Six nucleosomes are coiled together and these then stack on top of each other. The end result is a fiber of packed nucleosomes known as chromatin. This structure, is then looped and further packaged using other proteins (which are not shown here) to give the final "chromosomal" shapes. It is this remarkable multiple folding which allows six feet of DNA to fit into the nucleus of each cell in our body. And a typical cell nucleus is so small that ten thousand could fit on the tip of a needle. It is important to realize that chromosomes are not always present, they form only when cells are dividing. At other times, as we can see here at the end of cell division, our DNA becomes less highly organized.)]]></description>

	<description><![CDATA[<iframe width="" height="" src="https://www.youtube-nocookie.com/embed/SMtWvDbfHLo" frameborder="0" allowfullscreen></iframe><p>Transcription is the process by which the information in DNA is copied into messenger RNA (mRNA) for protein production. Originally created for DNA Interactive ( http://www.dnai.org ). TRANSCRIPT: The Central Dogma of Molecular Biology: "DNA makes RNA makes protein" Here the process begins. Transcription factors assemble at a specific promoter region along the DNA. The length of DNA following the promoter is a gene and it contains the recipe for a protein. A mediator protein complex arrives carrying the enzyme RNA polymerase. It manoeuvres the RNA polymerase into place... inserting it with the help of other factors between the strands of the DNA double helix. The assembled collection of all these factors is referred to as the transcription initiation complex... and now it is ready to be activated. The initiation complex requires contact with activator proteins, which bind to specific sequences of DNA known as enhancer regions. These regions may be thousands of base pairs distant from the start of the gene. Contact between the activator proteins and the initiation-complex releases the copying mechanism. The RNA polymerase unzips a small portion of the DNA helix exposing the bases on each strand. Only one of the strands is copied. It acts as a template for the synthesis of an RNA molecule which is assembled one sub-unit at a time by matching the DNA letter code on the template strand. The sub-units can be seen here entering the enzyme through its intake hole and they are joined together to form the long messenger RNA chain snaking out of the top.</p>]]></description>

	<title><![CDATA[FSA: Fast Statistical Alignment]]></title>
	<description><![CDATA[<p><span>FSA is a probabilistic multiple sequence alignment algorithm which uses a "distance-based" approach to aligning homologous protein, RNA or DNA sequences. Much as distance-based phylogenetic reconstruction methods like Neighbor-Joining build a phylogeny using only pairwise divergence estimates, FSA builds a multiple alignment using only pairwise estimations of homology. This is made possible by the sequence annealing technique for constructing a multiple alignment from pairwise comparisons, developed by Ariel Schwartz in&nbsp;</span><a href="http://www.eecs.berkeley.edu/Pubs/TechRpts/2007/EECS-2007-39.html">"Posterior Decoding Methods for Optimization and Control of Multiple Alignments</a><span>."</span></p>
<p>FSA brings the high accuracies previously available only for small-scale analyses of proteins or RNAs to large-scale problems such as aligning thousands of sequences or megabase-long sequences. FSA introduces several novel methods for constructing better alignments:</p>
<ul>
<li>FSA uses machine-learning techniques to estimate gap and substitution parameters on the fly for each set of input sequences. This "query-specific learning" alignment method makes FSA very robust: it can produce superior alignments of sets of homologous sequences which are subject to very different evolutionary constraints.</li>
<li>FSA is capable of aligning hundreds or even thousands of sequences using a randomized inference algorithm to reduce the computational cost of multiple alignment. This randomized inference can be over ten times faster than a direct approach with little loss of accuracy.</li>
<li>FSA can quickly align very long sequences using the "anchor annealing" technique for resolving anchors and projecting them with transitive anchoring. It then stitches together the alignment between the anchors using the methods described above.</li>
<li>The included GUI, MAD (Multiple Alignment Display), can display the intermediate alignments produced by FSA, where each character is colored according to the probability that it is correctly aligned (see the picture and&nbsp;<a href="http://fsa.sourceforge.net/images/Suchard_SIV.fsa.mov">movie</a>&nbsp;at the top of the page).</li>

	<title><![CDATA[Tetra-Nucleotide Analysis]]></title>
	<description><![CDATA[<p>A tetra-nucleotide is a fragment of DNA sequence with 4 bases (e.g. AGTC or TTGG). Pride&nbsp;<em>et al.</em>&nbsp;(2003) showed that the frequency of tetra-nucleotides in bacterial genomes contain useful, albeit weak, phylogenetic signals. Even though tetra-nucleotide analysis (TNA) utilizes the information of whole genome, it is evident that it cannot replace other alignment-based phylogenetic methods such as&nbsp;<a href="https://chunlab.wordpress.com/orthoani/">OrthoANI</a>&nbsp;or&nbsp;16S rRNA phylogeny. However, TNA can be useful for&nbsp;phylogenetic characterization when whole genome or 16S rRNA gene information is not available. For example, a partial genomic fragment obtained from a metagenome can be identified by TNA (Teeling&nbsp;<em>et al.</em>, 2004). 	<title><![CDATA[TAREAN: A computational tool for identification and characterization of satellite DNA from unassembled short reads]]></title>
	<description><![CDATA[<p><strong>TA</strong>ndem&nbsp;<strong>RE</strong>peat&nbsp;<strong>AN</strong>alyzer -TAREAN &ndash; is a computational pipeline for&nbsp;<strong>unsupervised identification of satellite repeats</strong>&nbsp;from unassembled sequence reads. The pipeline uses low-pass whole genome sequence reads and performs their graph-based clustering. Resulting clusters, representing all types of repeats, are then examined for the presence of circular structures and putative satellite repeats are reported.</p>

	<title><![CDATA[ENCODE3: A collection of research articles and related content describing the Encyclopedia of DNA Elements, its datasets and tools.]]></title>
	<description><![CDATA[<p>How cells, tissues and organisms interpret the information encoded in the genome has vital implications for our understanding of development, health and disease. Launched in 2003, the ENCyclopedia Of DNA Elements (ENCODE) project has the aim of mapping the functional elements in the human genome (later expanded to include model organisms).</p><p>During the first phase of ENCODE, published in 2007, microarray-based technologies were used to detect regions associated with transcription factors, certain histone modifications and open chromatin within a pre-specified 1% of the human genome.</p><p>ENCODE&rsquo;s second phase saw a switch to sequencing-based technologies, the addition of new assay types and the analysis of functional elements genome-wide, described in a collection of research articles in 2012.</p><p><span>The&nbsp;</span><a href="https://www.nature.com/articles/s41586-020-2493-4">Encyclopedia paper of ENCODE 3</a><span>, published in&nbsp;</span><em>Nature</em><span>, gives an overview of the various assays that were performed in human and mouse cell lines and tissues and describes a Registry of human and mouse candidate&nbsp;</span><em>cis</em><span>-regulatory elements (cCREs).</span></p><p>More at&nbsp;<a href="https://www.nature.com/immersive/d42859-020-00027-2/index.html">https://www.nature.com/immersive/d42859-020-00027-2/index.html</a></p>]]></description>

<p><span><span>Metabuli is metagenomic classifier that jointly analyze both DNA and amino acid (AA) sequences. DNA-based classifiers can make specific classifications, exploiting point mutations to distinguish close taxa. AA-based classifiers have higher sensitivity in detecting homology between query and reference sequences, leverageing higher conservation of AA sequences. Metabuli combines the information of both sequence types using a novel k-mer structure,&nbsp;</span><em>metamer</em><span>, to enable both specific and sensitive characterization of metagenomic samples. 	<title><![CDATA[ChromEvol]]></title>
	<description><![CDATA[<p>Chromosome number is a remarkably dynamic feature of eukaryotic evolution. Chromosome numbers can change by a duplication of the whole genome (a process termed polyploidy), or by single chromosome changes (ascending dysploidy via, e.g., chromosome fission or descending dysploidy via, e.g., chromosome fusion).<br> Of the various mechanisms of chromosome number change, polyploidy has received significant attention because of the impact such an event may have on the organism.<br> ChromEvol implements a series of likelihood models for the evolution of chromosome numbers. By comparing the fit of the different models to biological data, it may be possible to gain insight regarding the pathways by which the evolution of chromosome number proceeds. For each model, the program estimates the rates for the possible transitions assumed by the model, infers the set of ancestral chromosome numbers, and estimates the location along the tree for which polyploidy events (and other chromosome number changes) occurred. 	<title><![CDATA[Computer simulation of genetic mechanism !!]]></title>
	<description><![CDATA[<p>Computer simulation is the discipline of designing a model of an actual or theoretical physical/biological system, executing the model on a digital computer, and analyzing the execution output. Simulation embodies the principle of ``learning by doing'' --- to learn about the system we must first build a model of some sort and then operate the model. The use of simulation is an activity that is as natural as a child who role plays. Children understand the world around them by simulating (with toys and figurines) most of their interactions with other people, animals and objects. As adults, we lose some of this childlike behavior but recapture it later on through computer simulation. To understand reality and all of its complexity, we must build artificial objects and dynamically act out roles with them. Computer simulation is the electronic equivalent of this type of role playing and it serves to drive synthetic environments and virtual worlds. Within the overall task of simulation, there are three primary sub-fields: model design, model execution and model analysis<br /><br />Simulation models have become important tools in Bioinformatics studies. There are many reasons for this, but we emphasize three of the more important:</p><p>(1) they enable exploration of hypotheses, and as such, have become invaluable means to guide research;</p><p>(2) they are unique approaches to integrate (in the literal term of the word) biological knowledge, in the form of experimental results; and</p><p>(3) they enable connecting biology with other fields of study ranging from physiology to genomics;</p><p>This blog, and this software list, is intended to guide the potential user of simulation models.<br />It is not, in any way, meant to be comprehensive on the very diverse simulation tools that already exist, but focuses on mechanistic, dynamic models. Similarly, it is not meant to provide any coverage of the breadth of applications; however, for interested readers, we provide references to use as a possible starting point.<br /><br />Simulation models are meant to answer questions which scientists have in a dynamic, quantitative, and often, a pictorial way. Much of the bioinformatics research and its applications, in particular, involve a large number of components, actors, and factors. Assembling these in a coherent framework may seem a daunting task, especially for beginners, and can lead to confusion, even for experienced scientists, especially if the objectives of such an exercise are not well defined.
