	<title><![CDATA[CGView - Circular Genome Viewer]]></title>
	<description><![CDATA[<p>GView is a Java package used to display and navigate bacterial genomes. GView is useful for producing high-quality genome maps for use in publications and websites, or as a visualization tool in a sequence annotation pipeline. Users can interact with the genome using a powerful pan-and-zoom interface, or GView can write static images of a genome to a file. GView can draw a genome using either circular or linear layouts. For examples of some of the images GView can produce, see the <a href="https://www.gview.ca/bin/view/GView/ImageGallery">Image Gallery</a>. GView is a re-write of <a href="http://wishart.biology.ualberta.ca/cgview/" target="_top">CGView</a>, a circular genome viewer written by Paul Stothard. The goal of GView is to provide greater user interaction, and more flexibility in how the genome map is rendered. To aid with easily configuring the display of a genome, a style editor has been included to provide an intuitive, user-friendly graphical user interface for customizing genome maps. Styling attributes such as colours or fonts for the various map elements can be adjusted in real time. 	<title><![CDATA[Maq: Mapping and Assembly with Quality]]></title>
	<description><![CDATA[<p><strong>Maq</strong>&nbsp;stands for&nbsp;<em>Mapping and Assembly with Quality</em>&nbsp;It builds assembly by mapping short reads to reference sequences. Maq is a project hosted by&nbsp;<a href="http://sourceforge.net/">SourceForge.net</a>. The project page is available at<a href="http://sourceforge.net/projects/maq/">http://sourceforge.net/projects/maq/</a>. Maq is previously known as mapass2.</p>
<h2>Run Maq Now</h2>
<p>Follow these steps to try Maq. All you need is a reference sequence file in the FASTA format.</p>
<ol>
<li>Prepare a reference sequence (ref.fasta). Better a bacterial genome.</li>
<li>Download maq, maq-data and maqview at the&nbsp;<a href="http://sourceforge.net/project/showfiles.php?group_id=191815">download page</a>.</li>
<li>Copy maq, maq.pl and maq_eval.pl to the $PATH or to the same directory.</li>
<li>Simulate diploid reference and read sequences, map reads, call variants and evaluate the results in one go:

</pre>
where&nbsp;<em>calib-30.dat</em>&nbsp;is contained in maq-data.</li>
<li>View the alignment:

	<description><![CDATA[<p>MyPro is an improved genomics software pipeline for prokaryotic genomes. MyPro is user-friendly and requires minimal programming skills. High-quality prokaryotic genome assembly and annotation can be obtained with ease. It performed better than de novo assemblers and contig integration software. Produces more contiguous assemblies, higher N50 values and lower number of contigs.</p>

	<description><![CDATA[<p><span>MCscan is a computer program that can simultaneously scan multiple genomes to identify homologous chromosomal regions and subsequently align these regions using genes as anchors. This is the toolset for generating the synteny correspondences in&nbsp;</span><a href="http://chibba.agtec.uga.edu/duplication">Plant Genome Duplication Database</a><span>. It is intended as an easy-to-use and quick way to identify conserved gene arrays both within the same genome and across different genomes.</span></p>

	<title><![CDATA[GenomeComp]]></title>
	<description><![CDATA[<p>GenomeComp is a tool for summarizing, parsing and visualizing the genome wide sequence comparison results derived from voluminous BLAST textual output, so as to locate the rearrangements, insertions or deletions of genome segments between species or strains.<br><br>It can be easily used to compare, parsing and visualize large genomic sequences, especially closely related genomes such as inter-species or inter-strains. 	<title><![CDATA[DIAL]]></title>
	<description><![CDATA[<p>A computational pipeline for identifying single-base substitutions between two closely related genomes without the help of a reference genome. DIAL works even when the depth of coverage is insufficient for de novo assembly, and it can be extended to determine small insertions/deletions. Our main motivation is to use this tool to survey the genetic diversity of endangered species as the identified sequence differences can be used to design genotyping arrays to assist in the species' management.</p>
