	<title><![CDATA[GRAbB: Selective Assembly of Genomic Regions, a New Niche for Genomic Research]]></title>
	<description><![CDATA[<p><span>GRAbB is shown to be more efficient than MITObim in terms of speed, memory and disk usage. The other functionalities (handling multiple targets simultaneously and extracting homologous regions) of the new program are not matched by other programs. GRAbB has been tested on Ubuntu (12.04 and 14.04), Fedora (23), CentOS (7.1.1503) and Mac OS X (10.7). <p>﻿In our lab, we seek to characterize and to compare genomes in order to better understand genetic and evolutionary processes linking genotypes to phenotypes.  <br /> <br />Sequencing and decoding plant genomes have been integral in our approaches.</p>

<p>The overarching goal of our research is to understand how to interpret complex and fascinating messages embedded in genomes.</p>

	<title><![CDATA[DUPCAR: Reconstructing Contiguous Ancestral Regions with Duplications]]></title>
	<description><![CDATA[we propose a heuristic algorithm, called DUPCAR, for reconstructing ancestral genomic orders with duplications. The method starts from the order of genes in modern genomes and predicts predecessor and successor relationships in the ancestor. Then a greedy algorithm is used to reconstruct the ancestral orders by connecting genes into contiguous regions based on predicted adjacencies. Computer simulation was used to validate the algorithm. 	<title><![CDATA[SALSA: A tool to scaffold long read assemblies with Hi-C]]></title>
	<description><![CDATA[This code is used to scaffold your assemblies using Hi-C data. This version implements some improvements in the original SALSA algorithm. If you want to use the old version, it can be found in the old_salsa branch.

To use the latest version, first run the following commands:

  cd SALSA
  make
To run the code, you will need Python 2.7, BOOST libraries and Networkx(version lower than 1.2).

If you consider using this tool, please cite our publication which describes the methods used for scaffolding.

	<title><![CDATA[LncPipe:A Nextflow-based pipeline for comprehensive analyses of long non-coding RNAs from RNA-seq datasets]]></title>
	<description><![CDATA[<p><span>The pipeline was developed based on a popular workflow framework&nbsp;</span><a href="https://github.com/nextflow-io/nextflow">Nextflow</a><span>, composed of four core procedures including reads alignment, assembly, identification and quantification. It contains various unique features such as well-designed lncRNAs annotation strategy, optimized calculating efficiency, diversified classification and interactive analysis report.&nbsp;</span><a href="https://github.com/likelet/LncPipe">LncPipe</a><span>&nbsp;allows users additional control in interuppting the pipeline, resetting parameters from command line, modifying main script directly and resume analysis from previous checkpoint.</span></p>
