	<title><![CDATA[Jabba: Hybrid Error Correction for Long Sequencing Reads]]></title>
	<description><![CDATA[<p>Jabba is a hybrid error correction tool to correct third generation (PacBio / ONT) sequencing data, using second generation (Illumina) data.</p>
<p>Input</p>
<p>Jabba takes as input a concatenated de Bruijn graph and a set of sequences:</p>
<p>the de Bruijn graph should appear in fasta format with 1 entry per node, the meta information should be in the format:<br>&gt;NODE <br>the set of sequences should be in fasta or fastq format. These sequences will be corrected (e.g. PacBio reads). The corrections will be written to a file Jabba fasta.<br>The output is a file in fasta format with corrections of the long reads, and additionally a file in the input format containing uncorrected reads.</p>

	<title><![CDATA[Porechop:  tool for finding and removing adapters from Oxford Nanopore reads]]></title>
	<description><![CDATA[<p>Porechop is a tool for finding and removing adapters from <a href="https://nanoporetech.com/">Oxford Nanopore</a> reads. Adapters on the ends of reads are trimmed off, and when a read has an adapter in its middle, it is treated as chimeric and chopped into separate reads. Porechop performs thorough alignments to effectively find adapters, even at low sequence identity.</p>

	<description><![CDATA[P_RNA_scaffolder, a fast and accurate tool using paired-end RNA-sequencing reads to scaffold genomes. This tool aims to improve the completeness of both protein-coding and non-coding genes. 	<title><![CDATA[Hifiasm: a haplotype-resolved assembler for accurate Hifi reads]]></title>
	<description><![CDATA[<p><span>Hifiasm is a fast haplotype-resolved de novo assembler for PacBio Hifi reads. It can assemble a human genome in several hours and works with the California redwood genome, one of the most complex genomes sequenced so far. Hifiasm can produce primary/alternate assemblies of quality competitive with the best assemblers. 	<title><![CDATA[HASLR: a hybrid assembler which uses both second and third generation sequencing reads]]></title>
	<description><![CDATA[<p><span>HASLR, a hybrid assembler which uses both second and third generation sequencing reads to efficiently generate accurate genome assemblies. Our experiments show that HASLR is not only the fastest assembler but also the one with the lowest number of misassemblies on all the samples compared to other tested assemblers. Furthermore, the generated assemblies in terms of contiguity and accuracy are on par with the other tools on most of the samples. Availability. 	<title><![CDATA[fragScaff: Genome Assembly with Contiguity Preserving Transposition]]></title>
	<description><![CDATA[<p>Contiguity preserving transposition and sequencing (CPT-seq) is an entirely in vitro means of generating libraries comprised of 9216 indexed pools, each of which contains thousands of sparsely sequenced long fragments ranging from 5 kilobases to &gt;1 megabase. This software, fragScaff, leverages coincidences between the content of different pools as a source of contiguity information for scaffolding de novo genome assemblies. FragScaff is complementary to Lachesis, providing midrange contiguity to support robust, accurate chromosome-scale de novo genome assemblies without the need for laborious in vivo cloning steps.</p>
