	<title><![CDATA[Chromonomer: a tool set for repairing and enhancing assembled genomes through integration of genetic maps and conserved synteny]]></title>
	<description><![CDATA[<p>Chromonomer is a program designed to integrate a genome assembly with a genetic map. 	<title><![CDATA[PHYMMBL]]></title>
	<description><![CDATA[<p><span>Metagenomics sequencing projects collect samples of DNA from uncharacterized environments that may contain hundreds or even thousands of species. One of the main challenges in analyzing a metagenome is phylogenetic classification of raw sequence reads into groups representing the same or similar species. Such classification is a useful prerequisite for genome assembly and for analysis of the biological diversity present in a sample. The newest sequencing technologies have simultaneously made metagenomics easier, by making the sequencing process faster, and more difficult, by producing shorter read lengths than previous technologies. Methods for classifying sequences as short as 100 base pairs (bp) have until now been relatively inaccurate, requiring metagenomics projects to use older, long-read technologies.&nbsp;</span><strong>Phymm</strong><span>, a new classification approach for metagenomics data which uses interpolated Markov models (IMMs) to taxonomically classify DNA sequences, can accurately classify reads as short as 100 bp. Its accuracy for short reads represents a significant leap forward over previous composition-based classification methods.&nbsp;</span><strong>PhymmBL</strong><span>&nbsp;(rhymes with "thimble"), the hybrid classifier included in this distribution which combines analysis from both Phymm and&nbsp;</span><a href="http://www.ncbi.nlm.nih.gov/BLAST">BLAST</a><span>, produces even higher accuracy.</span></p><p>Address of the bookmark: <a href="http://www.cbcb.umd.edu/software/phymm/" rel="nofollow">http://www.cbcb.umd.edu/software/phymm/</a></p>]]></description>

	<description><![CDATA[<p>A comparative genome scaffolding tool based on MUMmer</p>
<p>mScaffolder scaffolds a genome using an existing high quality genome as the reference. It aligns the two genomes using nucmer utility from MUMmer and then orders and orients the contigs of the candidate genome guided by their alignments to the reference genome. 	<title><![CDATA[D-GENIES: A tool for Dotplot large Genomes in an Interactive, Efficient and Simple way]]></title>
	<description><![CDATA[D-GENIES – for Dotplot large Genomes in an Interactive, Efficient and Simple way – is an online tool designed to compare two genomes. It supports large genome and you can interact with the dot plot to improve the visualisation.

We use minimap version 2 to align the two genomes. Then, the PAF file is parsed and plotted into an interactive plot written with d3.js library.

D-Genies also allows to display dot plots from other aligners by uploading their PAF or MAF alignment file.

	<description><![CDATA[<p><span>HGT-Finder: </span></p>
<p><span>(i) can be used for HGT detection in both prokaryotes and eukaryotes, </span></p>
<p><span>(ii) can report a statistical&nbsp;</span><em>P</em><span>&nbsp;value for each gene to indicate how likely it is to be horizontally transferred, and </span></p>

	<title><![CDATA[GTDB-Tk: A toolkit for assigning objective taxonomic classifications to bacterial and archaeal genomes.]]></title>
	<description><![CDATA[<p>GTDB-Tk is a software toolkit for assigning objective taxonomic classifications to bacterial and archaeal genomes. It is computationally efficient and designed to work with recent advances that allow hundreds or thousands of metagenome-assembled genomes (MAGs) to be obtained directly from environmental samples. It can also be applied to isolate and single-cell genomes. The GTDB-Tk is open source and released under the GNU General Public License (Version 3).</p>
<p>GTDB-Tk is&nbsp;<span>under active development and validation</span>. Please independently confirm the GTDB-Tk predictions by manually inspecting the tree and bringing any discrepencies to our attention. LoReTTA exploits a reference genome to guide the assembly process, an approach that has been successful with short reads.</p>
