	<title><![CDATA[Parliament2: Runs a combination of tools to generate structural variant calls on whole-genome sequencing data]]></title>
	<description><![CDATA[<p>Parliament2 identifies structural variants in a given sample relative to a reference genome. These structural variants cover large deletion events that are called as Deletions of a region, Insertions of a sequence into a region, Duplications of a region, Inversions of a region, or Translocations between two regions in the genome.</p>
<p>Parliament2 runs a combination of tools to generate structural variant calls on whole-genome sequencing data. It can run the following callers: Breakdancer, Breakseq2, CNVnator, Delly2, Manta, and Lumpy. Because of synergies in how the programs use computational resources, these are all run in parallel. 	<title><![CDATA[Mercator: Multiple Whole-Genome Orthology Map Construction]]></title>
	<description><![CDATA[<p><span>Whole-genome homology maps attempt to identify the evolutionary relationships between and within multiple genomes. The term "syntenic" is often used to describe regions of multiple genomes that are believed to have evolved from the same region in an ancestral genome. However, it has been pointed out that this use of the term is incorrect (</span><a href="https://www.biostat.wisc.edu/~cdewey/mercator/#refSynteny">Passarge et al. 1999</a><span>) and thus we will use the terms "homologous", "orthologous", and "paralogous" instead. Ideally, given K genomes, we would like to identify all orthologous genomic regions as well as paralogous regions within each genome and hypothetical ancestral genome. Maps listing these relationships are extremely valuable to researchers performing comparative analyses of genomic sequence. 	<description><![CDATA[<p>This pipeline performs the following steps:</p>
<ul>
<li>Assembly of nanopore reads using&nbsp;<a href="http://canu.readthedocs.io/">Canu</a>.</li>
<li>Polish canu contigs using&nbsp;<a href="https://github.com/isovic/racon">racon</a>&nbsp;(<em>optional</em>).</li>
<li>Map a paired-end Illumina dataset onto the contigs obtained in the previous steps using&nbsp;<a href="http://bio-bwa.sourceforge.net/">BWA</a>&nbsp;mem.</li>
<li>Perform correction of contigs using&nbsp;<a href="https://github.com/broadinstitute/pilon/wiki">pilon</a>&nbsp;and the Illumina dataset.</li>

	<title><![CDATA[dnaPipeTE: de-novo assembly &amp; annotation Pipeline for Transposable Elements]]></title>
	<description><![CDATA[<p>dnaPipeTE (for de-novo assembly &amp; annotation Pipeline for Transposable Elements), is a pipeline designed to find, annotate and quantify Transposable Elements in small samples of NGS datasets. It is very useful to quantify the proportion of TEs in newly sequenced genomes since it does not require genome assembly and works on small datasets (&lt; 1X).</p>

	<title><![CDATA[EAGLER: a scaffolding tool for long reads.]]></title>
	<description><![CDATA[<p>EAGLER is a scaffolding tool for long reads. The scaffolder takes as input a draft genome created by any NGS assembler and a set of long reads. The long reads are used to extend the contigs present in the NGS draft and possibly join overlapping contigs. EAGLER supports both PacBio and Oxford Nanopore reads.</p>
<p>The tool should be compatible with most UNIX flavors and has been successfully tested on the following operating systems:</p>
<ul>
<li>Mac OS X 10.11.1</li>
<li>Mac OS X 10.10.3</li>
<li>Ubuntu 14.04 LTS</li>
