	<title><![CDATA[Shinyheatmap]]></title>
	<description><![CDATA[<p><span>Background: Transcriptomics, metabolomics, metagenomics, and other various next-generation sequencing (-omics) fields are known for their production of large datasets. Visualizing such big data has posed technical challenges in biology, both in terms of available computational resources as well as programming acumen. Since heatmaps are used to depict high-dimensional numerical data as a colored grid of cells, efficiency and speed have often proven to be critical considerations in the process of successfully converting data into graphics. For example, rendering interactive heatmaps from large input datasets (e.g., 100k+ rows) has been computationally infeasible on both desktop computers and web browsers. In addition to memory requirements, programming skills and knowledge have frequently been barriers-to-entry for creating highly customizable heatmaps. Results: We propose shinyheatmap: an advanced user-friendly heatmap software suite capable of efficiently creating highly customizable static and interactive biological heatmaps in a web browser. shinyheatmap is a low memory footprint program, making it particularly well-suited for the interactive visualization of extremely large datasets that cannot typically be computed in-memory due to size restrictions. Conclusions: shinyheatmap is hosted online as a freely available web server with an intuitive graphical user interface: http://shinyheatmap.com. 	<title><![CDATA[MetaBAT:  An Efficient Tool for Accurately Reconstructing Single Genomes from Complex Microbial Communities]]></title>
	<description><![CDATA[<p>MetaBAT, An Efficient Tool for Accurately Reconstructing Single Genomes from Complex Microbial Communities</p>
<p>Grouping large genomic fragments assembled from shotgun metagenomic sequences to deconvolute complex microbial communities, or metagenome binning, enables the study of individual organisms and their interactions. Here we developed an automated metagenome binning software, called MetaBAT, which integrates empirical probabilistic distances of genome abundance and tetranucleotide frequency. Tested on both synthetic and real metagenome datasets, MetaBAT outperforms alternative methods in both accuracy and computational efficiency. Applying MetaBAT to an assembly from 1,704 human gut samples formed 1,634 genome bins (&gt;200kb) in 3 hours, where 621 genome bins are &gt;50% complete with &lt;5% contamination from other species. 	<title><![CDATA[RATT]]></title>
	<description><![CDATA[<p><strong>RATT</strong> is software to transfer annotation from a reference (annotated) genome to an unannotated query genome.</p>
<p>It was first developed to transfer annotations between different genome assembly versions. However, it can also transfer annotations between strains and even different species, like <em>Plasmodium chabaudi</em> onto <em> P. berghei</em>, between different Leishmania species or <em>Salmonella enterica</em> onto other Salmonella serotypes. <strong>RATT</strong> is able to transfer any entries present on a reference sequence, such as the systematic id or an annotator's notes; such information would be lost in a <em>de novo</em> annotation.</p>

High-quality prokaryotic genome assembly and annotation can be obtained with ease. It performed better than de novo assemblers and contig integration software. Produces more contiguous assemblies, higher N50 values and lower number of contigs.</p>

	<title><![CDATA[dnaPipeTE: de-novo assembly &amp; annotation Pipeline for Transposable Elements]]></title>
	<description><![CDATA[<p>dnaPipeTE (for de-novo assembly &amp; annotation Pipeline for Transposable Elements), is a pipeline designed to find, annotate and quantify Transposable Elements in small samples of NGS datasets. It is very useful to quantify the proportion of TEs in newly sequenced genomes since it does not require genome assembly and works on small datasets (&lt; 1X).</p>

	<title><![CDATA[Roary: the Pan Genome Pipeline]]></title>
	<description><![CDATA[<p><span>Roary is a high speed stand alone pan genome pipeline, which takes annotated assemblies in GFF3 format (produced by Prokka (Seemann, 2014)) and calculates the pan genome. Using a standard desktop PC, it can analyse datasets with thousands of samples, something which is computationally infeasible with existing methods, without compromising the quality of the results. 128 samples can be analysed in under 1 hour using 1 GB of RAM and a single processor. To perform this analysis using existing methods would take weeks and hundreds of GB of RAM. <p dir="auto">Bactopia can be split into two main parts:&nbsp;<a href="https://bactopia.github.io/latest/beginners-guide/">Bactopia Analysis Pipeline</a>, and&nbsp;<a href="https://bactopia.github.io/latest/bactopia-tools/">Bactopia Tools</a>.</p>
<p dir="auto">Bactopia Analysis Pipeline is the main&nbsp;<em>per-isolate</em>&nbsp;workflow in Bactopia. Built with&nbsp;<a href="https://www.nextflow.io/">Nextflow</a>, input FASTQs (local or available from SRA/ENA) are put through numerous analyses including: quality control, assembly, annotation, minmer sketch queries, sequence typing, and more.</p>
