	<title><![CDATA[methylKit]]></title>
	<description><![CDATA[<p><em>methylKit</em> is an <a href="http://en.wikipedia.org/wiki/R_%28programming_language%29">R</a> package for DNA methylation analysis and annotation from high-throughput bisulfite sequencing. The package is designed to deal with sequencing data from <a href="http://www.nature.com/nprot/journal/v6/n4/abs/nprot.2010.190.html">RRBS</a> and its variants, but also target-capture methods such as <a href="http://www.halogenomics.com/sureselect/methyl-seq">Agilent SureSelect methyl-seq</a>. In addition, methylKit can deal with base-pair resolution data for 5hmC obtained from Tab-seq or oxBS-seq. <p id="p-2">Summary: GenomeScope is an open-source web tool to rapidly estimate the overall characteristics of a genome, including genome size, heterozygosity rate, and repeat content from unprocessed short reads. These features are essential for studying genome evolution, and help to choose parameters for downstream analysis. We demonstrate its accuracy on 324 simulated and 16 real datasets with a wide range in genome sizes, heterozygosity levels, and error rates. 	<title><![CDATA[HivePlot]]></title>
	<description><![CDATA[<p>The&nbsp;<em>hive plot</em>&nbsp;is a rational visualization method for drawing networks. Nodes are mapped to and positioned on radially distributed linear axes &mdash; this mapping is based on network structural properties. Edges are drawn as curved links. Simple and interpretable.</p>
<p>The purpose of the hive plot is to establish a new baseline for visualization of large networks &mdash; a method that is both general and tunable and useful as a starting point in visually exploring network structure.</p>

<p>mScaffolder scaffolds a genome using an existing high quality genome as the reference. It aligns the two genomes using nucmer utility from MUMmer and then orders and orients the contigs of the candidate genome guided by their alignments to the reference genome. 	<description><![CDATA[<p>GRSR is a Tool for Deriving Genome Rearrangement Scenarios for Multiple Uni-chromosomal Genomes. This tool will do the following steps:</p>

<li>Step 1. Run mugsy to get multiple sequence alignment results.</li>
<li>Step 2 &amp; 3. Extraction of the Coordinates of Core Blocks, Construction of Synteny Blocks and Generating Signed Permutations.</li>
<li>Step 4. Generate pairwise genome rearrangement scenarios and find repeats at the breakpoints of each rearrangement events.</li>

<p>Cogent is a tool for reconstructing the coding genome using high-quality full-length transcriptome sequences. It is designed to be used on&nbsp;<a href="https://github.com/PacificBiosciences/cDNA_primer/wiki">Iso-Seq data</a>&nbsp;and in cases where there is no reference genome or the ref genome is highly incomplete.</p>

	<title><![CDATA[Andi]]></title>
	<description><![CDATA[<p>This is the <code>andi</code> program for estimating the evolutionary distance between closely related genomes. These distances can be used to rapidly infer phylogenies for big sets of genomes. Because <code>andi</code> does not compute full alignments, it is so efficient that it scales even up to thousands of bacterial genomes.</p>

	<title><![CDATA[AccNET]]></title>
	<description><![CDATA[<p><span>AccNET is a Perl application that presents a new way to study the accessory genome of a given set of organisms. Using the proteomes of these organisms, AccNET create a bipartite network compatible with common network analysis platforms. AccNET collects phylogenetic and functional information in a network improving the analysis capability. Networks offer a new perspective of organism organization through elements acquired by horizontal gene transfers and not constricted by hierarchical structures.</span></p>
