	<title><![CDATA[Grinder / Biogrinder - A versatile omics shotgun and amplicon sequencing read simulator]]></title>
	<description><![CDATA[<p><span>Grinder is a versatile program to create random shotgun and amplicon sequence libraries based on DNA, RNA or proteic reference sequences provided in a FASTA file. </span></p>
<p><span>Grinder can produce genomic, metagenomic, transcriptomic, metatranscriptomic, proteomic, metaproteomic shotgun and amplicon datasets from current sequencing technologies such as Sanger, 454, Illumina. These simulated datasets can be used to test the accuracy of bioinformatic tools under specific hypothesis, e.g. with or without sequencing errors, or with low or high community diversity. 	<description><![CDATA[<p>The&nbsp;<em>GenomeTools</em>&nbsp;genome analysis system is a&nbsp;<a href="http://genometools.org/license.html">free</a>&nbsp;collection of bioinformatics&nbsp;<a href="http://genometools.org/tools.html">tools</a>&nbsp;(in the realm of genome informatics) combined into a single binary named&nbsp;<em>gt</em>. It is based on a C library named &ldquo;libgenometools&rdquo; which consists of several modules.</p>

	<title><![CDATA[VirtualFlow: a versatile, parallel workflow platform for carrying out virtual screening]]></title>
	<description><![CDATA[<p>&nbsp;related tasks on Linux-based computer clusters of any type and size which are managed by a batchsystem&nbsp;(such as SLURM).&nbsp;</p>
<p>Currently, there exist two versions of VirtualFlow, which are tailored to different types of tasks:</p>

<li><strong><a href="https://virtual-flow.org/#vfvs"><strong>VFVS</strong><strong>&nbsp;:</strong>&nbsp;VirtualFlow for Virtual Screenings</a></strong></li>
</ul>
<p>They use the same core technology regarding the workflow management and parallelization, and they can be used individually&nbsp;or in concert with each other.&nbsp;Additional versions are expected to arrive in the future.&nbsp;</p>

	<description><![CDATA[<p><span>AutoDock Vina is an open-source program for doing&nbsp;</span><a href="http://en.wikipedia.org/wiki/Docking_(molecular)">molecular docking</a><span>. It was designed and implemented by&nbsp;</span><a href="http://olegtrott.com/">Dr. Oleg Trott</a><span>&nbsp;in the Molecular Graphics Lab at The Scripps Research Institute.</span>&nbsp;It is especially effective for protein-ligand docking. AutoDock 4 is available under the GNU General Public License. AutoDock is one of the most cited docking software applications in the research community.</p>

	<title><![CDATA[SOAP2 : Short Oligonucleotide Analysis Package 2]]></title>
	<description><![CDATA[SOAPaligner/soap2 is a member of the SOAP (Short Oligonucleotide Analysis Package). It is an updated version of SOAP software for short oligonucleotide alignment. The new program features in super fast and accurate alignment for huge amounts of short reads generated by Illumina/Solexa Genome Analyzer. Compared to soap v1, it is one order of magnitude faster. It require only 2 minutes aligning one million single-end reads onto the human reference genome. Another remarkable improvement of SOAPaligner is that it now supports a wide range of the read length.

SOAPaligner benefitted in time and space efficiency by a revolution in the basic data structures and algorithms used.The core algorithms and the indexing data structures (2way-BWT) are developed by the algorithms research group of the Department of Computer Science, the University of Hong Kong (T.W. Lam, Alan Tam, Simon Wong, Edward Wu and S.M. <p>Genobuntu is a software package containing more than 70 software and packages oriented towards NGS. In its current version, Genobuntu supports pre assembly tools, genome assemblers as well as post assembly tools.<br><br>Commonly used biological software and example script files for different assembly pipelines have also been provided, where the example script files can be updated to suit one&rsquo;s experimental needs. Genobuntu attempts to reduce the amount of time and energy needed to build software workstations and it can also act as a good teaching source for a class room setting.<br><br>Therefore, Genobuntu offers a well-tailored environment for both novices and experts working in the field of genome assembly.</p>
