	<title><![CDATA[shinyChromosome:a GUI for the interactive creation of non-circular whole genome diagrams]]></title>
	<description><![CDATA[<p><code>shinyChromosome</code> is a graphical user interface for interactive creation of non-circular whole genome diagrams developed using the R <strong>Shiny</strong> package.</p>
<p>To create single-genome plot by aligning genome data along all chromosomes of a single genome, go to the <code>Single-genome plot</code> menu.</p>
<p>To cretae two-genome plot for comparison of data across two genomes, go to the <code>Two-genome plot</code> menu.</p>
<p>For the detail format of input data, check the <code>Input data format</code> submenu of the <code>Help</code> menu.</p>

	<title><![CDATA[CheckM:Assessing the quality of microbial genomes recovered from isolates, single cells, and metagenomes]]></title>
	<description><![CDATA[<p><span>CheckM provides a set of tools for assessing the quality of genomes recovered from isolates, single cells, or metagenomes. It provides robust estimates of genome completeness and contamination by using collocated sets of genes that are ubiquitous and single-copy within a phylogenetic lineage. Assessment of genome quality can also be examined using plots depicting key genomic characteristics (e.g., GC, coding density) which highlight sequences outside the expected distributions of a typical genome. CheckM also provides tools for identifying genome bins that are likely candidates for merging based on marker set compatibility, similarity in genomic characteristics, and proximity within a reference genome tree.</span></p><p>Address of the bookmark: <a href="http://ecogenomics.github.io/CheckM/" rel="nofollow">http://ecogenomics.github.io/CheckM/</a></p>]]></description>

	<description><![CDATA[<p><span>Often, genome assembly projects have illumina whole genome sequencing reads available for the assembled individual. The k-mer spectrum of this read set can be used for independently evaluating assembly quality without the need of a high quality reference. Merqury provides a set of tools for this purpose.</span></p>

	<description><![CDATA[<p>This is the <code>andi</code> program for estimating the evolutionary distance between closely related genomes. These distances can be used to rapidly infer phylogenies for big sets of genomes. Because <code>andi</code> does not compute full alignments, it is so efficient that it scales even up to thousands of bacterial genomes.</p>

<p>Written by <a href="http://stephenturner.us/" target="blank">Stephen Turner</a>, based on the <a href="http://www.ncbi.nlm.nih.gov/pubmed/3294162" target="_blank">Lander-Waterman formula</a>, inspired by <a href="http://core-genomics.blogspot.com/2016/05/how-many-reads-to-sequence-genome.html" target="_blank">a similar calculator</a> written by James Hadfield. Coverage is calculated as <em>C=LN/G</em> and reads as <em>N=CG/L</em> where <em>C</em> = Coverage (X),<em>L</em> = Read length (bp), <em>G</em> = Haploid genome size (bp), and <em>N</em> = Number of reads. 	<title><![CDATA[HivePlot]]></title>
	<description><![CDATA[<p>The&nbsp;<em>hive plot</em>&nbsp;is a rational visualization method for drawing networks. Nodes are mapped to and positioned on radially distributed linear axes &mdash; this mapping is based on network structural properties. Edges are drawn as curved links. Simple and interpretable.</p>
<p>The purpose of the hive plot is to establish a new baseline for visualization of large networks &mdash; a method that is both general and tunable and useful as a starting point in visually exploring network structure.</p>
