	<title><![CDATA[Platypus: A Haplotype-Based Variant Caller For Next Generation Sequence Data]]></title>
	<description><![CDATA[<p><strong>Platypus</strong><span>&nbsp;is a tool designed for efficient and accurate variant-detection in high-throughput sequencing data. By using local realignment of reads and local assembly it achieves both high sensitivity and high specificity. Platypus can detect SNPs, MNPs, short indels, replacements and (using the assembly option) deletions up to several kb. It has been extensively tested on&nbsp;</span><a href="http://www.ncbi.nlm.nih.gov/pubmed/?term=24463883">whole-genome</a><span>,&nbsp;</span><a href="http://www.nature.com/ng/journal/v45/n1/abs/ng.2492.html">exon-capture</a><span>, and&nbsp;</span><a href="http://www.nature.com/nature/journal/v493/n7432/abs/nature11725.html">targeted capture</a><span>&nbsp;data, it has been run on very large datasets as part of the&nbsp;</span><a href="http://www.1000genomes.org/">Thousand Genomes</a><span>&nbsp;and WGS500 projects, and is being used in clinical sequencing trials in the&nbsp;</span><a href="http://www.mcgprogramme.com/">Mainstreaming Cancer Genetics</a><span>&nbsp;programme.&nbsp;</span></p>

<p><span>NGenomeSyn [multiple (N) Genome Synteny], for publication-ready visualization of syntenic relationships of the whole genome or local region and genomic features (e.g. repeats, structural variations, genes) across multiple genomes with a high customization. NGenomeSyn provides an easy way for its users to visualize a large amount of data with a rich layout by simply adjusting options for moving, scaling, and rotation of target genomes. Moreover, NGenomeSyn could be applied on the visualization of relationships on non-genomic data with similar input formats.</span></p>

	<title><![CDATA[Mulan: MUltiple sequence Local AligNment and conservation visualization tool]]></title>
	<description><![CDATA[<p><span>Mulan performs multiple (2 or more) sequence alignments with an efficient and rapid "full local" alignment strategy that ensures a recapitulation of evolutionary sequence rearrangements (such as inversions and reshuffling) in any of the species. It combines&nbsp;</span><a href="http://www.bx.psu.edu/miller_lab/" target="_new"><em>refine</em>&nbsp;and&nbsp;<em>tba</em></a><span>&nbsp;tools to align either "draft" or "finished" quality sequences. Mulan provides a dynamic graphical interface to align and visualize conservation profiles for evolutionarily distant and closely related species.</span><br><span></span></p>
<p><span>Input formats, automated data upload from the&nbsp;</span><a href="http://genome.ucsc.edu/" target="_new">UCSC Genome Browser</a><span>, gene annotation, annotation of repetitive elements, and progress report were previously described in the&nbsp;</span><a href="https://zpicture.dcode.org/zpInstructions.html" target="_zp">zPicture instructions</a><span>&nbsp;and we refer the users to these materials for more details. It can also assembly long-read-only sets (</span><a href="http://www.pacb.com/">PacBio</a><span>&nbsp;or&nbsp;</span><a href="https://nanoporetech.com/">Nanopore</a><span>) where it runs a&nbsp;</span><a href="https://github.com/lh3/miniasm">miniasm</a><span>+</span><a href="https://github.com/isovic/racon">Racon</a><span>&nbsp;pipeline. 	<description><![CDATA[<p><span>RefKA, a reference-based approach for long read genome assembly. This approach relies on breaking up a closely related reference genome into bins, aligning k-mers unique to each bin with PacBio reads, and then assembling each bin in parallel followed by a final bin-stitching step.</span></p>

	<title><![CDATA[GraphUnzip: Phases an assembly graph using Hi-C data and/or long reads.]]></title>
	<description><![CDATA[<p>GraphUnzip, a fast, memory-efficient and accurate tool to unzip assembly graphs into their constituent haplotypes using long reads and/or Hi-C data. As GraphUnzip only connects sequences in the assembly graph that already had a potential link based on overlaps, it yields high-quality gap-less supercontigs. To demonstrate the efficiency of GraphUnzip, we tested it on a simulated diploid Escherichia coli genome, and on two real datasets for the genomes of the rotifer Adineta vaga and the potato Solanum tuberosum. In all cases, GraphUnzip yielded highly continuous phased assemblies.</p>

	<title><![CDATA[CANU: Assembling Large Genomes with Single-Molecule Sequencing and Locality Sensitive Hashing.]]></title>
	<description><![CDATA[<p>Canu is a fork of the&nbsp;<a href="http://wgs-assembler.sourceforge.net/wiki/index.php?title=Main_Page" title="Celera Assembler">Celera Assembler</a>&nbsp;designed for high-noise single-molecule sequencing (such as the PacBio RSII or Oxford Nanopore MinION). The software is currently alpha level, feel free to use and report issues encountered.</p>
<p>Canu is a hierachical assembly pipeline which runs in four steps:</p>

SIMBA also is open source tool, i.e., can be freely downloaded, shared and modified.</span></p>
