	<title><![CDATA[PhyloHerb: A high‐throughput phylogenomic pipeline for processing genome skimming data]]></title>
	<description><![CDATA[<p dir="auto"><span>Phylo</span>genomic Analysis Pipeline for&nbsp;<span>Herb</span>arium Specimens</p>
<p dir="auto"><span>What is PhyloHerb</span>: PhyloHerb is a wrapper program to process&nbsp;<span>genome skimming</span>&nbsp;data collected from plant materials. The outcomes include the plastid genome (plastome) assemblies, mitochondrial genome assemblies, nuclear ribosomal DNAs (NTS+ETS+18S+ITS1+5.8S+ITS2+28S), alignments of gene and intergenic regions, and a species tree. It is designed to be a high throughput program dealing with lower quality data. Examples include&nbsp;<span>low-coverage (5x cpDNA) plastome phylogeny, recycling plastid genes from target enrichment data, retrieving low-copy nuclear genes from medium coverage (5x nucDNA) genome skimming</span>.</p>

	<title><![CDATA[Download assemblies from NCBI]]></title>
	<description><![CDATA[<p>A new &ldquo;Download assemblies&rdquo; button is now available in the&nbsp;<a href="https://www.ncbi.nlm.nih.gov/assembly" target="_blank">Assembly</a>&nbsp;database. This makes it easy to download data for multiple genomes without having to write scripts.</p><p>For example, you can run a search in Assembly and use check boxes (see left side of screenshot below) to refine the set of genome assemblies of interest. Then, just open the &ldquo;Download assemblies&rdquo; menu, choose the source database (<a href="https://www.ncbi.nlm.nih.gov/genbank/" target="_blank">GenBank</a>&nbsp;or&nbsp;<a href="https://www.ncbi.nlm.nih.gov/refseq/" target="_blank">RefSeq</a>), choose the file type, and start the download. 	<description><![CDATA[<p>GRSR is a Tool for Deriving Genome Rearrangement Scenarios for Multiple Uni-chromosomal Genomes. This tool will do the following steps:</p>

<li>Step 1. Run mugsy to get multiple sequence alignment results.</li>
<li>Step 2 &amp; 3. Extraction of the Coordinates of Core Blocks, Construction of Synteny Blocks and Generating Signed Permutations.</li>
<li>Step 4. Generate pairwise genome rearrangement scenarios and find repeats at the breakpoints of each rearrangement events.</li>

	<title><![CDATA[Genomicus: genome browser that enables users to navigate in genomes in several dimensions]]></title>
	<description><![CDATA[<p>Genomicus is a genome browser that enables users to navigate in genomes in several dimensions: linearly along chromosome axes, transversaly across different species, and chronologicaly along evolutionary time.</p>
<p>Once a query gene has been entered, it is displayed in its genomic context in parallel to the genomic context of all its orthologous and paralogous copies in all the other sequenced metazoan genomes. Moreover, Genomicus stores and displays the predicted ancestral genome structure in all the ancestral species within the phylogenetic range of interest.</p>
<p>All the data on extant species displayed in this browser are from&nbsp;<a href="http://www.ensembl.org/">Ensembl</a>.</p>

	<title><![CDATA[DIAL]]></title>
	<description><![CDATA[<p>A computational pipeline for identifying single-base substitutions between two closely related genomes without the help of a reference genome. DIAL works even when the depth of coverage is insufficient for de novo assembly, and it can be extended to determine small insertions/deletions. Our main motivation is to use this tool to survey the genetic diversity of endangered species as the identified sequence differences can be used to design genotyping arrays to assist in the species' management.</p>

	<description><![CDATA[<p><span>The central goal of the Earth BioGenome Project is to understand the evolution and organization of life on our planet by sequencing and functionally annotating the genomes of 1.5 million known species of eukaryotes, a massive group that includes plants, animals, fungi and other organisms whose cells have a nucleus that houses their chromosomal DNA. 	<title><![CDATA[fragScaff: Genome Assembly with Contiguity Preserving Transposition]]></title>
	<description><![CDATA[<p>Contiguity preserving transposition and sequencing (CPT-seq) is an entirely in vitro means of generating libraries comprised of 9216 indexed pools, each of which contains thousands of sparsely sequenced long fragments ranging from 5 kilobases to &gt;1 megabase. This software, fragScaff, leverages coincidences between the content of different pools as a source of contiguity information for scaffolding de novo genome assemblies. FragScaff is complementary to Lachesis, providing midrange contiguity to support robust, accurate chromosome-scale de novo genome assemblies without the need for laborious in vivo cloning steps.</p>
