<p dir="auto"><span>LoVis4u</span>&nbsp;is a bioinformatics tool for&nbsp;<span>Lo</span>ci&nbsp;<span>Vis</span>ualisation.</p>
<p dir="auto"><span>LoVis4u, a command-line tool and Python API designed for highly customizable and fast visualisation of multiple genomic loci. LoVis4u generates vector images in PDF format based on annotation data from GenBank or GFF files. It is capable of visualising entire genomes of bacteriophages as well as plasmids and user-defined regions of longer prokaryotic genomes. Additionally, LoVis4u offers optional data processing steps to identify and highlight accessory and core genes in input sequences.</span></p>

	<title><![CDATA[HivePlot]]></title>
	<description><![CDATA[<p>The&nbsp;<em>hive plot</em>&nbsp;is a rational visualization method for drawing networks. Nodes are mapped to and positioned on radially distributed linear axes &mdash; this mapping is based on network structural properties. Edges are drawn as curved links. Simple and interpretable.</p>
<p>The purpose of the hive plot is to establish a new baseline for visualization of large networks &mdash; a method that is both general and tunable and useful as a starting point in visually exploring network structure.</p>

<p>mScaffolder scaffolds a genome using an existing high quality genome as the reference. It aligns the two genomes using nucmer utility from MUMmer and then orders and orients the contigs of the candidate genome guided by their alignments to the reference genome.   <title><![CDATA[Job offer for a postdoctoral researcher in genomics / bioinformatics (2 years)]]></title>
  <description><![CDATA[
<p>Ongoing research in the group of Karine Van Doninck involves topics at the core of<br />evolutionary biology, including the evolution of sex, genome maintenance,<br />recombination and extreme stress resistance on different eukaryotic systems,<br />including rotifers, amoeba and Corbicula clams. We are employing different tools<br />(including experimental ecology, population genetics, phylogeny, comparative<br />genomics, transcriptomics, bioinformatics, molecular and cellular biology) to study<br />evolutionary processes at the level of populations, both experimental and natural, and<br />genomes.</p>

<p>Offer<br />We offer a full-time contract for two years. The contract starts between October 2021<br />and December 2021. The position involves no or extremely light teaching load, if the<br />candidate is interested. Salaries are competitive at the European level. The recruited<br />person will benefit from the Belgian social insurance scheme (health care, etc.) without<br />additional expenses.</p>

<p>Profile<br />Applicants are expected to show outstanding commitment to research and must have<br />obtained a PhD by the start of the position. A strong expertise in genomics is required.<br />More specifically, solid competences in bioinformatics (e.g. scripting pipelines) and in<br />genome evolution are needed. Knowledge or interest regarding recombination,<br />metazoan evolution, phylogenomics and population genomics is an added-value.</p>

Scribl can also be used in conventional offline pipelines, since everything needed to generate charts can be contained in a single html file.</p>

	<title><![CDATA[sockeye]]></title>
	<description><![CDATA[<p>This sockeye&nbsp;software uses the Ensembl database project to import sequence and annotation information from several eukaryotic species. A user can additionally import their own custom sequence and annotation data. Individual annotation objects are displayed in Sockeye by using custom 3D models. Ensembl-derived and imported sequences can be analyzed by using a suite of multiple and pair-wise alignment algorithms. The results of these comparative analyses are also displayed in the 3D environment of Sockeye. By using the Java3D API to visualize genomic data in a 3D environment, we are able to compactly display cross-sequence comparisons. 	<description><![CDATA[<p><strong>Sibelia</strong>: A comparative genomics tool: It assists biologists in analysing the genomic variations that correlate with pathogens, or the genomic changes that help microorganisms adapt in different environments. Sibelia will also be helpful for the evolutionary and genome rearrangement studies for multiple strains of microorganisms.&nbsp;</p>
<p><strong>Sibelia</strong>&nbsp;is useful in finding: (1) shared regions, (2) regions that present in one group of genomes but not in others, (3) rearrangements that transform one genome to other genomes.</p>
