	<title><![CDATA[poRe: an R package for the visualization and analysis of nanopore sequencing data]]></title>
	<description><![CDATA[<p><strong>Motivation:</strong>&nbsp;The Oxford Nanopore MinION device represents a unique sequencing technology. As a mobile sequencing device powered by the USB port of a laptop, the MinION has huge potential applications. To enable these applications, the bioinformatics community will need to design and build a suite of tools specifically for MinION data.</p>
<p><strong>Results:</strong>&nbsp;Here we present poRe, a package for R that enables users to manipulate, organize, summarize and visualize MinION nanopore sequencing data. As a package for R, poRe has been tested on Windows, Linux and MacOSX. Crucially, the Windows version allows users to analyse MinION data on the Windows laptop attached to the device.</p>

	<description><![CDATA[<p dir="auto">R Package to visualize alignments between two or multiple DNA sequences including<br>a number of functionalities to facilitate processing of alignments in PAF format.</p>
<p dir="auto"><span>SVbyEye, an open-source R package to visualize and annotate sequence-to-sequence alignments along with various functionalities to process alignments in PAF format. The tool facilitates the characterization of complex SVs in the context of sequence homology helping resolve the mechanisms underlying their formation. 	<title><![CDATA[SOAP2 : Short Oligonucleotide Analysis Package 2]]></title>
	<description><![CDATA[SOAPaligner/soap2 is a member of the SOAP (Short Oligonucleotide Analysis Package). It is an updated version of SOAP software for short oligonucleotide alignment. The new program features in super fast and accurate alignment for huge amounts of short reads generated by Illumina/Solexa Genome Analyzer. Compared to soap v1, it is one order of magnitude faster. It require only 2 minutes aligning one million single-end reads onto the human reference genome. Another remarkable improvement of SOAPaligner is that it now supports a wide range of the read length.

SOAPaligner benefitted in time and space efficiency by a revolution in the basic data structures and algorithms used.The core algorithms and the indexing data structures (2way-BWT) are developed by the algorithms research group of the Department of Computer Science, the University of Hong Kong (T.W. Lam, Alan Tam, Simon Wong, Edward Wu and S.M. 	<title><![CDATA[RNA-seq Analysis Workshop Course Materials]]></title>
	<description><![CDATA[RNAseq can be roughly divided into two "types":

Reference genome-based - an assembled genome exists for a species for which an RNAseq experiment is performed. It allows reads to be aligned against the reference genome and significantly improves our ability to reconstruct transcripts. This category would obviously include humans and most model organisms but excludes the majority of truly biologically intereting species (e.g., Hyacinth macaw);

Reference genome-free - no genome assembly for the species of interest is available. In this case one would need to assemble the reads into transcripts using de novo approaches. This type of RNAseq is as much of an art as well as science because assembly is heavily parameter-dependent and difficult to do well.
In this lesson we will focus on the Reference genome-based type of RNA seq.

	<description><![CDATA[<p>GWASpro supports building complex design matrices, by which complex experimental designs that may include replications, treatments, locations and times, can be accounted for in the linear mixed model (LMM). GWASpro is optimized to handle GWAS data that may consist of up to 10 million markers and 10,000 samples from replicable lines or hybrids. GWASpro provides an interface that significantly reduces the learning curve for new GWAS investigators.</p>

	<title><![CDATA[Sequence Ontology Bioinformatics Analysis (SOBA) tool to provide a simple statistical and graphical summary of an annotated genome]]></title>
	<description><![CDATA[<p><span>We have developed the Sequence Ontology Bioinformatics Analysis (SOBA) tool to provide a simple statistical and graphical summary of an annotated genome. We envisage its use during annotation jamborees, genome comparison and for use by developers for rapid feedback during annotation software development and testing. SOBA also provides annotation consistency feedback to ensure correct use of terminology within annotations, and guides users to add new terms to the Sequence Ontology when required. 	<description><![CDATA[<p dir="auto">Bactopia is a flexible pipeline for complete analysis of bacterial genomes. The goal of Bactopia is to process your data with a broad set of tools, so that you can get to the fun part of analyses quicker!</p>
<p dir="auto">Bactopia can be split into two main parts:&nbsp;<a href="https://bactopia.github.io/latest/beginners-guide/">Bactopia Analysis Pipeline</a>, and&nbsp;<a href="https://bactopia.github.io/latest/bactopia-tools/">Bactopia Tools</a>.</p>
<p dir="auto">Bactopia Analysis Pipeline is the main&nbsp;<em>per-isolate</em>&nbsp;workflow in Bactopia. Built with&nbsp;<a href="https://www.nextflow.io/">Nextflow</a>, input FASTQs (local or available from SRA/ENA) are put through numerous analyses including: quality control, assembly, annotation, minmer sketch queries, sequence typing, and more.</p>
